Title: Detection and characterization of small molecule/oligonucleotide duplex noncovalent complexes by electrospray ionization mass spectrometry

Nucleic acids are known to interact reversibly with a variety of molecules, including water, metal ions, small organic molecules, and proteins. Of particular interest are molecules that exhibit antitumor, antiviral, and antibiotic activity through their noncovalent binding to nucleic acids. The structurally specific noncovalent interaction of nucleic acid binding molecules is of interest in understanding the mode of interaction of these molecules. Previously, noncovalent complexes of oligonucleotides have been observed by mass spectrometry from several groups. Negative ion electrospray ionization mass spectra (ESI-MS) were acquired with a quadrupole mass spectrometer fitted with a heated metal capillary interface. Low capillary-skimmer potentials ({Delta}CS) and capillary temperatures were required to observe the noncovalent complexes. Experimental conditions for all reported data utilized a {Delta}CS of -100 V, inlet capillary heating of {approximately}10 Watts (capillary surface temperature of {approximately}75{degrees}C), capillary length of 20 cm (15 cm heated), sample flow rate of 0.20 {mu}L min{sup -1}, an electrospray potential of -2.4 kV, and a coaxial sheath gas of SF{sub 6}. No counter-current gas flow was used. The oligonucleotides were prepared using phosphoramidite chemistry and purified by reversed-phase HPLC followed by Centricon 3 filtration. Oligonucleotide samples were annealed by heating to 95{degrees}C and cooling to room temperature over 3 hours.
