An improved molten carbonate fuel cell system is described, said system having a molten carbonate fuel cell formed by an anode, a cathode, and a molten carbonate electrolyte disposed therebetween, an anode chamber, and a cathode chamber, said system further having a fuel stream in flow communication with said anode chamber, and an oxidant stream in flow communication with said cathode chamber, wherein said improvement comprises: a sulfur scrubber which removes sulfur compounds from said oxidant stream, said sulfur scrubber in flow communication with said cathode chamber.
