Physical map of the distal short arm of the human X chromosome

We have constructed a 40 Mb physical map of the Xp22.3-Xp21.3 region, spanning from the pseudoautosomal boundary (PABX) to the DMD locus. The map includes 472 YACs identified from four YAC libraries: 126 from CEPH Megabase, 229 from CEPH Mark I, 70 from the X-specific University of Pennsylvania, and 47 from Washington University. YAC screenings have been performed using either PCR on YAC pools or Alu-PCR hybridization. Contig assembly has been performed by a variety of methods including STS content mapping, Alu-PCR hybridization and hybridization with YAC ends. Two gaps remain in the map and the largest contig spans over 20 Mb of DNA. The map is very detailed and highly annotated: 85 chromosomal breakpoints have been ordered in a 53 interval deletion map using 171 markers including 155 STSs and 20 STRs. Nineteen genes have been assigned to specific positions: GS1, STS, KAL, CICN4, AMELX, PRPS2, 71-7a, XE59, GLRA2, PIG-A, GRPR, PHKA, PDHA1, SAT, ZFX, POLA, GK and two ESTs. The map contains the classical genetic reference markers of the region and the STRs recently described by the CEPH. This map represents an example of integration of physical and genetic data and will be a crucial reagent for the construction of higher resolution (cosmid-based) maps, for the development of transcript maps as well as for the identification of disease genes.
