Assignment of 1000 tri and tetranucleotide repeats to chromosomes by somatic cell hybrid analysis

The use of a monochromosomal cell line pooling strategy has proven to be a reliable method for chromosome assignment of DNA markers such as short tandem repeat polymorphisms (STRPs). We have used this technique to assign over 1000 novel tri and tetranucleotide STRPs, developed by the Cooperative Human Linkage Center. Monochromosomal hybrid DNA (NIGMS panel No. 2) was pooled and amplified to yield a unique assignment for each marker. We have had excellent results using silver staining to assign CHLC tri and tetranucleotide repeats with this technique. The distribution of assignment is largely consistent with chromosome size, although chromosomes 10 and 22 are slightly under represented and chromosomes 1 and 2 are over represented. Assignments have been made to all chromosomes, ranging from 104 chromosome 1 assignments to 6 Y chromosome assignments. We have observed all previously reported contaminations of the hybrid panel, plus 2 additional contaminations; chromosome 14 hybrid contains a portion of chromosome 16 and the chromosome 6 hybrid contains a portion of chromosome 12. Approximately 75% of markers tested using the pooled hybrid DNA have been assigned to chromosomes. Assignments based on the hybrid panels are eventually verified by linkage analysis which has allowed us to further define the regions of chromosome contamination in the mapping panel No. 2.
