Title: Clone ordering by simulated annealing: Application to the STS-content map of chromosome 21

This article presents an application of the simulated annealing algorithm used at Genethon for the STS-content map of the chromosome 21. This algorithm is a part of an integrated system which starts from the PCR gel analysis and produces ordered contigs that can be handled with a graphical user interface. For this project, 250 STSs have been used to screen a 14 genome equivalent YAC library. The result is a map of all of the long arm of chromosome 21 (21q). This map contains 210 STSs and 770 YACs and covers a 45 Megabase region with an average resolution of 1 STS/220 kb. The order obtained by simulated annealing is consistent both with genetic data and with other methods of physical mapping (RCRF, alu-PCR). This map will be a powerful tool for gene analysis, especially in the study of Down syndrome and Alzheimer disease.
