Studies of the helix V-loop E domain in the 5S RNA of Escherichia coli by sup 1 H and sup 31 P NMR

Complete assignments of the imino proton resonances of 5S RNA fragment 1 and fragment 1/L25 complex were made based upon NM spectra collected from samples of fragment 1 and fragment 1/L25 complex segmentally labelled with {sup 15}N, as well as upon data from mutant 5S RNAs and from nuclear Overhauser effect studies. These assignments provided useful information about a special structural domain in 5S RNA, helix V-loop E (see Figure 1-1) and about the effects of L2 binding on that region. Using a series of selectively deuterated fragment 1 samples, three NOE relationships between imino and aromatic proton resonances in the helix V-loop E domain were characterized as to strand and proton types. These results show that this domain exists in a duplex form although it is not a regular double helix. {sup 31}P NMR spectra of 5S and several derivatives show only a small number of resolved, single phosphorus, phosphodiester resonances, which indicate that 5S RNA does not have a tightly folded, tRNA like, tertiary structure. The resolved resonances in the 5S spectrum were assigned to phosphorus atoms in loops D and E. These studies also suggested that the helix V-loop E domain exists in more than one conformation.
