Evaluation of dissociation techniques for MALDI-FTMS of oligonucleotides

The development of MALDI-FTMS has provided a convenient method of generating and trapping molecular ions for large biomolecules. The authors have optimized MALDI-FTMS for the generation of molecular ions for modified oligonucleotides up to 11-mers. In order to exploit the capabilities of FTMS for structural investigations, it is necessary to design and evaluate methods to examine these MALDI-produced ions in detail. The focus of this presentation is to examine three methods of monitoring oligonucleotide fragmentation with MALDI-FTMS: (1) variation of the laser matrix compound, (2) variation of the time delay time between ion formation and detection, and (3) comparison of off-resonance dissociation methods (SORI) with on-resonance collision-induced dissociation. All experiments were conducted with an Extrel FTMS-2000 instrument (3T magnet) equipped with a Nd:YAG pulsed laser (355 nm). MALDI experiments were conducted by mixing a 2,5-dihydrobenzoic acid (DHBA) or 3- hydroxpicolinic acid (HPA).
