    A method for passing remote messages in a parallel computer system formed as a network of interconnected compute nodes includes that a first compute node (A) sends a single remote message to a remote second compute node (B) in order to control the remote second compute node (B) to send at least one remote message. The method includes various steps including controlling a DMA engine at first compute node (A) to prepare the single remote message to include a first message descriptor and at least one remote message descriptor for controlling the remote second compute node (B) to send at least one remote message, including putting the first message descriptor into an injection FIFO at the first compute node (A) and sending the single remote message and the at least one remote message descriptor to the second compute node (B).

    The LBNLSecureMessaging application enables collaboration among colocated or geograhically dispersed users by supporting secure synchronous and asynchronous communication. This application is the graphical user interface client that is meant to be used in conjunction with servers (LBNL's PCCEServer and a customized IRC server) to allow group and one-to-one conversations via text-based instant messaging. Conversations may be private (by invitation only) or public (open to any member of a collaboratory group_ and they may be permanent and on-going or temporary and ad hoc. Users may leave notes for other people who are online or offline. By providing presence and awareness information, collaborators can easily locate each other and rendezvous. Written in Java/Swing, this application is cross-platform. To gain access to functionality, users have to be registered with an authorization server (PCCEServer) that maintains an access control list. Thus a collaboration group is comprised of a set of PCCE-registered users. Registered users can log in via either X.509 certificate or a username and password combination. PKI and SSL are used to authenticate servers and clients and to encrypt messages sent over the network. The LBNLSecureMessaging application offers instant messaging capabilities in a secure environment that provides data integrity, privacyk authorization, and authentication.

    Authentication is a well-studied area of classical cryptography: a sender A and a receiver B sharing a classical private key want to exchange a classical message with the guarantee that the message has not been modified or replaced by a dishonest party with control of the communication line. In this paper we study the authentication of messages composed of quantum states. We give a formal definition of authentication in the quantum setting. Assuming A and B have access to an insecure quantum channel and share a private, classical random key, we provide a non-interactive scheme that both enables A to encrypt and authenticate (with unconditional security) an m qubit message by encoding it into m + s qubits, where the probability decreases exponentially in the security parameter s. The scheme requires a private key of size 2m + O(s). To achieve this, we give a highly efficient protocol for testing the purity of shared EPR pairs. It has long been known that learning information about a general quantum state will necessarily disturb it. We refine this result to show that such a disturbance can be done with few side effects, allowing it to circumvent cryptographic protections. Consequently, any scheme to authenticate quantum messages must also encrypt them. In contrast, no such constraint exists classically: authentication and encryption are independent tasks, and one can authenticate a message while leaving it publicly readable. This reasoning has two important consequences: On one hand, it allows us to give a lower bound of 2m key bits for authenticating m qubits, which makes our protocol asymptotically optimal. On the other hand, we use it to show that digitally signing quantum states is impossible, even with only computational security.

    The purpose of this benchmark is to measure the maximal message rate of a single compute node. The first num_cores ranks are expected to reside on the 'core' compute node for which message rate is being tested. After that, the next num_nbors ranks are neighbors for the first core rank, the next set of num_nbors ranks are neighbors for the second core rank, and so on.     In an embodiment, a send thread receives an identifier that identifies a destination node and a pointer to data. The send thread creates a first send request in response to the receipt of the identifier and the data pointer. The send thread selects a selected channel from among a plurality of channels. The selected channel comprises a selected hand-off queue and an identification of a selected message unit. Each of the channels identifies a different message unit. The selected hand-off queue is randomly accessible. If the selected hand-off queue contains an available entry, the send thread adds the first send request to the selected hand-off queue. If the selected hand-off queue does not contain an available entry, the send thread removes a second send request from the selected hand-off queue and sends the second send request to the selected message unit.

    This paper describes Message Passing Interface 1 (MPI1), a proposed library interface standard for supporting point-to-point message passing. The intended standard will be provided with Fortran 77 and C interfaces, and will form the basis of a standard high level communication environment featuring collective communication and data distribution transformations. The standard proposed here provides blocking, nonblocking, and synchronized message passing between pairs of processes, with message selectivity by source process and message type. Provision is made for noncontiguous messages. Context control provides a convenient means of avoiding message selectivity conflicts between different phases of an application. The ability to form and manipulate process groups permits task parallelism to be exploited, and is a useful abstraction in controlling certain types of collective communication.

    A method and apparatus for distributed parallel messaging in a parallel computing system. The apparatus includes, at each node of a multiprocessor network, multiple injection messaging engine units and reception messaging engine units, each implementing a DMA engine and each supporting both multiple packet injection into and multiple reception from a network, in parallel. The reception side of the messaging unit (MU) includes a switch interface enabling writing of data of a packet received from the network to the memory system. The transmission side of the messaging unit, includes switch interface for reading from the memory system when injecting packets into the network.

    The Common Message Logging (CMLOG) system is an object-oriented and distributed system that not only allows applications and systems to log data (messages) of any type into a centralized database but also lets applications view incoming messages in real-time or retrieve stored data from the database according to selection rules. It consists of a concurrent Unix server that handles incoming logging or searching messages, a Motif browser that can view incoming messages in real-time or display stored data in the database, a client daemon that buffers and sends logging messages to the server, and libraries that can be used by applications to send data to or retrieve data from the database via the server. This paper presents the design and implementation of the CMLOG system meanwhile it will also address the issue of integration of CMLOG into existing control systems.

Two distinct processes play important roles in the nonlinear regime: multi-photon interactions, leading to the generation of harmonics, and radiation pressure, yielding a downshift of the radiated spectral features.     This article describes many of the issues in developing an efficient interface for communication on distributed memory machines. Although the hardware component of message latency is less than 1 ws on many distributed memory machines, the software latency associated with sending and receiving typed messages is on the order of 50 μs. The reason for this imbalance is that the software interface does not match the hardware. By changing the interface to match the hardware more closely, applications with fine grained communication can be put on these machines.     Methods, systems, and products are disclosed for broadcasting a message in a parallel computer. The parallel computer includes a plurality of compute nodes connected together using a data communications network. The data communications network optimized for point to point data communications and is characterized by at least two dimensions. The compute nodes are organized into at least one operational group of compute nodes for collective parallel operations of the parallel computer. One compute node of the operational group assigned to be a logical root. Broadcasting a message in a parallel computer includes: establishing a Hamiltonian path along all of the compute nodes in at least one plane of the data communications network and in the operational group; and broadcasting, by the logical root to the remaining compute nodes, the logical root's message along the established Hamiltonian path.

    A method for passing messages in a parallel computer system constructed as a plurality of compute nodes interconnected as a network where each compute node includes a DMA engine but includes only a limited number of byte counters for tracking a number of bytes that are sent or received by the DMA engine, where the byte counters may be used in shared counter or exclusive counter modes of operation. The method includes using rendezvous protocol, a source compute node deterministically sending a request to send (RTS) message with a single RTS descriptor using an exclusive injection counter to track both the RTS message and message data to be sent in association with the RTS message, to a destination compute node such that the RTS descriptor indicates to the destination compute node that the message data will be adaptively routed to the destination node. Using one DMA FIFO at the source compute node, the RTS descriptors are maintained for rendezvous messages destined for the destination compute node to ensure proper message data ordering thereat. Using a reception counter at a DMA engine, the destination compute node tracks reception of the RTS and associated message data and sends a clear to send (CTS) message to the source node in a rendezvous protocol form of a remote get to accept the RTS message and message data and processing the remote get (CTS) by the source compute node DMA engine to provide the message data to be sent.

  16. Preventing messaging queue deadlocks in a DMA environment

    Embodiments of the invention may be used to manage message queues in a parallel computing environment to prevent message queue deadlock. A direct memory access controller of a compute node may determine when a messaging queue is full. In response, the DMA may generate and interrupt. An interrupt handler may stop the DMA and swap all descriptors from the full messaging queue into a larger queue (or enlarge the original queue). The interrupt handler then restarts the DMA. Alternatively, the interrupt handler stops the DMA, allocates a memory block to hold queue data, and then moves descriptors from the full messaging queue into the allocated memory block. The interrupt handler then restarts the DMA. During a normal messaging advance cycle, a messaging manager attempts to inject the descriptors in the memory block into other messaging queues until the descriptors have all been processed.

    In an embodiment, a reception thread receives a source node identifier, a type, and a data pointer from an application and, in response, creates a receive request. If the source node identifier specifies a source node, the reception thread adds the receive request to a fast-post queue. If a message received from a network does not match a receive request on a posted queue, a polling thread adds a receive request that represents the message to an unexpected queue. If the fast-post queue contains the receive request, the polling thread removes the receive request from the fast-post queue. If the receive request that was removed from the fast-post queue does not match the receive request on the unexpected queue, the polling thread adds the receive request that was removed from the fast-post queue to the posted queue. The reception thread and the polling thread execute asynchronously from each other.

    We summarize results of quantum Monte Carlo simulations of the degenerate single-impurity Anderson model using the impurity algorithm of Hirsch and Fye. Using methods of Bayesian statistical inference, coupled with the principle of maximum entropy, we extracted the single-particle spectral density from the imaginary-time Green's function. The variations of resulting spectral densities with model parameters agree qualitatively with the spectral densities predicted by NCA calculations. All the simulations were performed on a cluster of 16 IBM R6000/560 workstations under the control of the message-passing software PVM. We described the trivial parallelization of our quantum Monte Carlo code both for the cluster and the CM-5 computer. Other issues for effective parallelization of the impurity algorithm are also discussed.

    Methods to extract information from the tracking of mobile objects/particles have broad interest in biological and physical sciences. Techniques based on the simple criterion of proximity in time-consecutive snapshots are useful to identify the trajectories of the particles. However, they become problematic as the motility and/or the density of the particles increases because of the uncertainties on the trajectories that particles have followed during the acquisition time of the images. Here, we report efficient methods for learning parameters of the dynamics of the particles from their positions in time-consecutive images. Our algorithm belongs to the class of message-passing algorithms, also known in computer science, information theory and statistical physics under the name of Belief Propagation (BP). The algorithm is distributed, thus allowing parallel implementation suitable for computations on multiple machines without significant inter-machine overhead. We test our method on the model example of particle tracking in turbulent flows, which is particularly challenging due to the strong transport that those flows produce. Our numerical experiments show that the BP algorithm compares in quality with exact Markov Chain Monte-Carlo algorithms, yet BP is far superior in speed. We also suggest and analyze a random-distance model that provides theoretical justification for BP accuracy. Methods developed here systematically formulate the problem of particle tracking and provide fast and reliable tools for its extensive range of applications.

    Recent studies assessing plausible futures for agricultural markets and global food security have had contradictory outcomes. Ten global economic models that produce long-term scenarios were asked to compare a reference scenario with alternate socio-economic, climate change and bioenergy scenarios using a common set of key drivers. Results suggest that, once general assumptions are harmonized, the variability in general trends across models declines, and that several common conclusions are possible. Nonetheless, differences in basic model parameters, sometimes hidden in the way market behavior is modeled, result in significant differences in the details. This holds for both the common reference scenario and for the various shocks applied. We conclude that agro-economic modelers aiming to inform the agricultural and development policy debate require better data and analysis on both economic behavior and biophysical drivers. More interdisciplinary modeling efforts are required to cross-fertilize analyses at different scales.

    This report presents a summary of the main ideas presented at the First CRPC Work-shop on Standards for Message Passing in a Distributed Memory Environment, held April 29-30, 1992, in Williamsburg, Virginia. This workshop attracted 68 attendees including representative from major hardware and software vendors, and was the first in a series of workshops sponsored by the Center for Research on Parallel Computation. The aim of this series of workshops is to develop and implement a standard for message passing on distributed memory concurrent computers, thereby making it easier to develop efficient, portable application codes for such machines. The report discusses the main issues raised in the CRPC workshop, and describes proposed desirable features of a message passing standard for distributed memory environments.

    The authors describe how they have parallelized Python, an interpreted object oriented scripting language, and used it to build an extensible message-passing C/C++ applications for the CM-5, Cray T3D, and Sun multiprocessor servers running MPI. Using a parallelized Python interpreter, it is possible to interact with large-scale parallel applications, rapidly prototype new features, and perform application specific debugging. It is even possible to write message passing programs in Python itself. The authors describe some of the tools they have developed to extend Python and applications of this approach.

    Multiple copper-based commodity Gigabit Ethernet (GigE) interconnects (adapters) on a single host can lead to Linux clusters with mesh/torus connections without using expensive switches and high speed network interconnects (NICs). However traditional message passing systems based on TCP for GigE will not perform well for this type of clusters because of the overhead of TCP for multiple GigE links. In this paper, we present two os-bypass message passing systems that are based on a modified M-VIA (an implementation of VIA specification) for two production GigE mesh clusters: one is constructed as a 4 x 8 x 8 (256 nodes) torus and has been in production use for a year; the other is constructed as a 6 x 8 x 8 (384 nodes) torus and was deployed recently. One of the message passing systems targets to a specific application domain and is called QMP and the other is an implementation of MPI specification 1.1. The GigE mesh clusters using these two message passing systems achieve about 18.5 {micro}s half-way round trip latency and 400MB/s total bandwidth, which compare reasonably well to systems using specialized high speed adapters in a switched architecture at much lower costs.

    Embodiments of the invention may be used to manage message queues in a parallel computing environment to prevent message queue deadlock. A direct memory access controller of a compute node may determine when a messaging queue is full. In response, the DMA may generate an interrupt. An interrupt handler may stop the DMA and swap all descriptors from the full messaging queue into a larger queue (or enlarge the original queue). The interrupt handler then restarts the DMA. Alternatively, the interrupt handler stops the DMA, allocates a memory block to hold queue data, and then moves descriptors from the full messaging queue into the allocated memory block. The interrupt handler then restarts the DMA. During a normal messaging advance cycle, a messaging manager attempts to inject the descriptors in the memory block into other messaging queues until the descriptors have all been processed.

The MORE operating system is based on the message passing model. The hardware configuration of the VAXstation II is described, including a thorough discussion of the hardware operating system support features of the VAX architecture. The software engineering environment that MORE will provide for the user is discussed. The parallel computer includes a plurality of compute nodes, the compute nodes coupled for data communications by at least two independent data communications networks including a binary tree data communications network optimal for collective operations that organizes the nodes as a tree and a torus data communications network optimal for point to point operations that organizes the nodes as a torus. Embodiments include reading all counters at each node of the torus data communications network; calculating at each node a current node value in dependence upon the values read from the counters at each node; and determining for all nodes whether the current node value for each node is the same as a previously calculated node value for each node. If the current node is the same as the previously calculated node value for all nodes of the torus data communications network, embodiments include determining that messaging is complete and if the current node is not the same as the previously calculated node value for all nodes of the torus data communications network, embodiments include determining that messaging is currently incomplete.

    Two trends suggest network contention for one-sided messages is poised to become a performance problem that concerns application developers: an increased interest in one-sided programming models and a rising ratio of hardware threads to network injection bandwidth. Unfortunately, it is difficult to reason about network contention and one-sided messages because one-sided tasks can either decrease or increase contention. We present effective and portable techniques for diagnosing the causes and severity of one-sided message contention. To detect that a message is affected by contention, we maintain statistics representing instantaneous (non-local) network resource demand. Using lightweight measurement and modeling, we identify the portion of a message's latency that is due to contention and whether contention occurs at the initiator or target. We attribute these metrics to program statements in their full static and dynamic context. We characterize contention for an important computational chemistry benchmark on InfiniBand, Cray Aries, and IBM Blue Gene/Q interconnects. We pinpoint the sources of contention, estimate their severity, and show that when message delivery time deviates from an ideal model, there are other messages contending for the same network links. With a small change to the benchmark, we reduce contention up to 50% and improve total runtime as much as 20%.

    The era of petascale computing brought machines with hundreds of thousands of processors. The next generation of exascale supercomputers will make available clusters with millions of processors. In those machines, mean time between failures will range from a few minutes to few tens of minutes, making the crash of a processor the common case, instead of a rarity. Parallel applications running on those large machines will need to simultaneously survive crashes and maintain high productivity. To achieve that, fault tolerance techniques will have to go beyond checkpoint/restart, which requires all processors to roll back in case of a failure. Incorporating some form of message logging will provide a framework where only a subset of processors are rolled back after a crash. In this paper, we discuss why a simple causal message logging protocol seems a promising alternative to provide fault tolerance in large supercomputers. As opposed to pessimistic message logging, it has low latency overhead, especially in collective communication operations. Besides, it saves messages when more than one thread is running per processor. Finally, we demonstrate that a simple causal message logging protocol has a faster recovery and a low performance penalty when compared to checkpoint/restart. Running NAS Parallel Benchmarks (CG, MG and BT) on 1024 processors, simple causal message logging has a latency overhead below 5%.

    Climate change [i.e., high atmospheric carbon dioxide (CO2) concentrations (≥400 ppm); increasing air temperatures (2-4°C or greater); significant and/or abrupt changes in daily, seasonal, and inter-annual temperature; changes in the wet/dry cycles; intensive rainfall and/or heavy storms; extended periods of drought; extreme frost; heat waves and increased fire frequency] is and will significantly affect soil properties and fertility, water resources, food quantity and quality, and environmental quality. Biotic processes that consume atmospheric CO2 and create organic carbon (C) that is either reprocessed to CO2 or stored in soils, are the subject of active current investigations with great concern over the influence of climate change. In addition, abiotic C cycling and its influence on the inorganic C pool in soils is a fundamental global process in which acidic atmospheric CO2 participates in the weathering of carbonate and silicate minerals, ultimately delivering bicarbonate and Ca2+ or other cations that precipitate in the form of carbonates in soils or are transported to the rivers, lakes, and oceans. Soil responses to climate change will be complex, and there are many uncertainties and unresolved issues. The objective of the review is to initiate and further stimulate a discussion about some important and challenging aspects of climate-change effects on soils, such as accelerated weathering of soil minerals and resulting C and elemental fluxes in and out of soils, soil/geo-engineering methods used to increase C sequestration in soils, soil organic matter (SOM) protection, transformation and mineralization, and SOM temperature sensitivity. This review reports recent discoveries and identifies key research needs required to understand the effects of climate change on soils.

    During the last fifty years remarkable results are achieved in the application of nuclear technology for the production of electricity. Looking ahead to the next fifty years it is clear that the demand for energy will grow considerably and also the requirements for the way the energy will be supplied. Within the International Project on Innovative Nuclear Reactors and Fuel Cycles (INPRO), the future of the energy demand and supply was explored and several scenario's identified. A leading requirement for energy supply is coming up and will play a crucial role: sustainability of the way the energy supply will be realized. Fulfilling the growing need for energy in developing countries is as well an important issue. Based on these scenario's for the next fifty years, an inventory of requirements for the future of nuclear energy systems has been collected as well a methodology developed by INPRO to assess innovative nuclear systems and fuel cycles. On the base of this assessment, the need for innovations and breakthroughs in existing technology can be defined. To facilitate the deployment of innovative nuclear systems also the infrastructure, technical as well as institutional has to be adjusted to the anticipated changes in the world such as the globalization. As a contribution to the conference the main messages of INPRO will be presented.

  12. QMP-MVIA: a message passing system for Linux clusters with gigabit Ethernet mesh connections

    Recent progress in performance coupled with a decline in price for copper-based gigabit Ethernet (GigE) interconnects makes them an attractive alternative to expensive high speed network interconnects (NIC) when constructing Linux clusters. However traditional message passing systems based on TCP for GigE interconnects cannot fully utilize the raw performance of today's GigE interconnects due to the overhead of kernel involvement and multiple memory copies during sending and receiving messages. The overhead is more evident in the case of mesh connected Linux clusters using multiple GigE interconnects in a single host. We present a general message passing system called QMP-MVIA (QCD Message Passing over M-VIA) for Linux clusters with mesh connections using GigE interconnects. In particular, we evaluate and compare the performance characteristics of TCP and M-VIA (an implementation of the VIA specification) software for a mesh communication architecture to demonstrate the feasibility of using M-VIA as a point-to-point communication software, on which QMP-MVIA is based. Furthermore, we illustrate the design and implementation of QMP-MVIA for mesh connected Linux clusters with emphasis on both point-to-point and collective communications, and demonstrate that QMP-MVIA message passing system using GigE interconnects achieves bandwidth and latency that are not only better than systems based on TCP but also compare favorably to systems using some of the specialized high speed interconnects in a switched architecture at much lower cost.

    At ICALEPCS 09, we introduced a source code generator that allows processes to communicate safely using data types native to each host language. In this paper, we discuss further development that has occurred since the conference in Kobe, Japan, including the addition of three more client languages, an optimization in network packet size and the addition of a new protocol data type. The protocol compiler is continuing to prove itself as an easy and robust way to get applications written in different languages hosted on different computer architectures to communicate. We have two active Erlang projects that are using the protocol compiler to access ACNET data at high data rates. We also used the protocol compiler output to deliver ACNET data to an iPhone/iPad application. Since it takes an average of two weeks to support a new language, we're willing to expand the protocol compiler to support new languages that our community uses.

    Searching for signatures of cosmic-scale archaeological artifacts such as Dyson spheres or Kardashev civilizations is an interesting alternative to conventional SETI. Uncovering such an artifact does not require the intentional transmission of a signal on the part of the original civilization. This type of search is called interstellar archaeology or sometimes cosmic archaeology. The detection of intelligence elsewhere in the Universe with interstellar archaeology or SETI would have broad implications for science. For example, the constraints of the anthropic principle would have to be loosened if a different type of intelligence was discovered elsewhere. A variety of interstellar archaeology signatures are discussed including non-natural planetary atmospheric constituents, stellar doping with isotopes of nuclear wastes, Dyson spheres, as well as signatures of stellar and galactic-scale engineering. The concept of a Fermi bubble due to interstellar migration is introduced in the discussion of galactic signatures. These potential interstellar archaeological signatures are classified using the Kardashev scale. A modified Drake equation is used to evaluate the relative challenges of finding various sources. With few exceptions interstellar archaeological signatures are clouded and beyond current technological capabilities. However SETI for so-called cultural transmissions and planetary atmosphere signatures are within reach.

  10. Decoding the message from meteoritic stardust silicon carbide grains

    SiC mainstream grains are presolar grains believed to form in the envelopes of carbon rich asymptotic giant branch (AGB) stars with masses between 1.5 and 3 solar masses. These grains represent a conundrum as the {sup 29}Si and {sup 30}Si abundances indicate that they formed in stars of super-solar metallicity, before the solar system formed. To shed light on this problem, we use silicon isotopic abundances to derive an age-metallicity relation for the stars believed to have produced the SiC mainstream grains. For 2732 mainstream SiC grains listed in the Presolar Grain Database, we use the {sup 29}Si abundances with the latest galactic chemical evolution (GCE) models to derive [Fe/H], and {sup 30}Si abundances along with the models of Zinner et al. (2006) to determine an approximate birth age for the parent AGB star. Comparing our age-metallicity relation with observational relationships derived for nearby stars, we find that the spread of [Fe/H] is in agreement, but the mean [Fe/H] in our relation is higher by 0.2 dex. We propose that this difference is because stars with higher [Fe/H] produce more dust and thus are over-represented in our age metallicity diagram, a finding consistent with previous published works. This result offers a solution for the long-standing problem of silicon in Stardust SiC grains, confirms the necessity of coupling chemistry and dynamics in simulations of the chemical evolution of our Galaxy, and constrains the modelling of dust condensation in stellar winds as a function of the metallicity.

    For the purpose of this STI product and unless otherwise stated, hybrid fuel cell systems are power generation systems in which a high temperature fuel cell is combined with another power generating technology. The resulting system exhibits a synergism in which the combination performs with an efficiency far greater than can be provided by either system alone. Hybrid fuel cell designs under development include fuel cell with gas turbine, fuel cell with reciprocating (piston) engine, and designs that combine different fuel cell technologies. Hybrid systems have been extensively analyzed and studied over the past five years by the Department of Energy (DOE), industry, and others. These efforts have revealed that this combination is capable of providing remarkably high efficiencies. This attribute, combined with an inherent low level of pollutant emission, suggests that hybrid systems are likely to serve as the next generation of advanced power generation systems.
