    Over the past 7 years, the US Department of Energy's Office of Biological and Environmental Research has funded three Bioenergy Research Centers (BRCs). These centers have developed complementary and collaborative research portfolios that address the key technical and economic challenges in biofuel production from lignocellulosic biomass. All three centers have established a close, productive relationship with DOE's Joint Genome Institute (JGI). This special issue of Bioenergy Research samples the breadth of basic science and engineering work required to underpin a diverse, sustainable, and robust biofuel industry.     In his Advanced Energy Initiative announced in January 2006, President George W. Bush committed the nation to new efforts to develop alternative sources of energy to replace imported oil and fossil fuels. Developing cost-effective and energy-efficient methods of producing renewable alternative fuels such as cellulosic ethanol from biomass and solar-derived biofuels will require transformational breakthroughs in science and technology. Incremental improvements in current bioenergy production methods will not suffice. The Genomics:GTL Bioenergy Research Centers will be dedicated to fundamental research on microbe and plant systems with the goal of developing knowledge that will advance biotechnology-based strategies for biofuels production. The aim is to spur substantial progress toward cost-effective production of biologically based renewable energy sources. This document describes the rationale for the establishment of the centers and their objectives in light of the U.S. Department of Energy's mission and goals. Developing energy-efficient and cost-effective methods of producing alternative fuels such as cellulosic ethanol from biomass will require transformational breakthroughs in science and technology. Incremental improvements in current bioenergy-production methods will not suffice. The focus on microbes (for cellular mechanisms) and plants (for source biomass) fundamentally exploits capabilities well known to exist in the microbial world. Thus 'proof of concept' is not required, but considerable basic research into these capabilities remains an urgent priority. Several developments have converged in recent years to suggest that systems biology research into microbes and plants promises solutions that will overcome critical roadblocks on the path to cost-effective, large-scale production of cellulosic ethanol and other renewable energy from biomass. The DOE BRCs have developed automated, high-throughput analysis pipelines that will accelerate scientific discovery for biology-based biofuel research. The three centers, which were selected through a scientific peer-review process, are based in geographically diverse locations - the Southeast, the Midwest, and the West Coast - with partners across the nation (see U.S. map, DOE Bioenergy Research Centers and Partners, on back cover). DOE's Lawrence Berkeley National Laboratory leads the DOE Joint BioEnergy Institute (JBEI) in California; DOE's Oak Ridge National Laboratory leads the BioEnergy Science Center (BESC) in Tennessee; and the University of Wisconsin-Madison leads the Great Lakes Bioenergy Research Center (GLBRC). Each center represents a multidisciplinary partnership with expertise spanning the physical and biological sciences, including genomics, microbial and plant biology, analytical chemistry, computational biology and bioinformatics, and engineering.     The Bioenergy Knowledge Discovery Framework (BioenergyKDF) is a scalable, web-based collaborative environment for scientists working on bioenergy related research in which the connections between data, literature, and models can be explored and more clearly understood. The fully-operational and deployed system, built on multiple open source libraries and architectures, stores contributions from the community of practice and makes them easy to find, but that is just its base functionality. The BioenergyKDF provides a national spatiotemporal decision support capability that enables data sharing, analysis, modeling, and visualization as well as fosters the development and management of the U.S. bioenergy infrastructure, which is an essential component of the national energy infrastructure. The BioenergyKDF is built on a flexible, customizable platform that can be extended to support the requirements of any user community especially those that work with spatiotemporal data. While there are several community data-sharing software platforms available, some developed and distributed by national governments, none of them have the full suite of capabilities available in BioenergyKDF. For example, this component-based platform and database independent architecture allows it to be quickly deployed to existing infrastructure and to connect to existing data repositories (spatial or otherwise). As new data, analysis, and features are added; the BioenergyKDF will help lead research and support decisions concerning bioenergy into the future, but will also enable the development and growth of additional communities of practice both inside and outside of the Department of Energy. These communities will be able to leverage the substantial investment the agency has made in the KDF platform to quickly stand up systems that are customized to their data and research needs.

    The BioEnergy Science Center (BESC) is a multi-institutional (18 partner), multidisciplinary research (biological, chemical, physical and computational sciences, mathematics and engineering) organization focused on the fundamental understanding and elimination of biomass recalcitrance. BESC's approach to improve accessibility to the sugars within biomass involves 1) designing plant cell walls for rapid deconstruction and 2) developing multitalented microbes for converting plant biomass into biofuels in a single step (consolidated bioprocessing). Addressing the roadblock of biomass recalcitrance will require a multiscale understanding of plant cell walls from biosynthesis to deconstruction pathways. This integrated understanding would generate models, theories and finally processes that will be used to understand and overcome biomass recalcitrance.

    The sustainability of future bioenergy production rests on more than continual improvements in its environmental, economic, and social impacts. The emergence of new biomass feedstocks, an expanding array of conversion pathways, and expected increases in overall bioenergy production are connecting diverse technical, social, and policy communities. These stakeholder groups have different and potentially conflicting values and cultures, and therefore different goals and decision making processes. Our aim is to discuss the implications of this diversity for bioenergy researchers. The paper begins with a discussion of bioenergy stakeholder groups and their varied interests, and illustrates how this diversity complicates efforts to define and promote sustainable bioenergy production. We then discuss what this diversity means for research practice. Researchers, we note, should be aware of stakeholder values, information needs, and the factors affecting stakeholder decision making if the knowledge they generate is to reach its widest potential use. We point out how stakeholder participation in research can increase the relevance of its products, and argue that stakeholder values should inform research questions and the choice of analytical assumptions. Finally, we make the case that additional natural science and technical research alone will not advance sustainable bioenergy production, and that important research gaps relate to understanding stakeholder decision making and the need, from a broader social science perspective, to develop processes to identify and accommodate different value systems. While sustainability requires more than improved scientific and technical understanding, the need to understand stakeholder values and manage diversity presents important research opportunities.

    Objectives: The specific objectives of this project were to: (1) annotate genes, pathways and regulatory networks identified in the sorghum genome sequence that are important for biomass generation, and (2) identify, map and clarify the function of trait loci that modulate accumulation and quality of biomass in sorghum. Approach: Objective 1: Genes encoding proteins involved in biochemical pathways important for biomass generation and plant composition related to biofuel production (i.e., starch, lignin, sugar, cellulose and hemicellulose) were identified and projected onto biochemical pathways using the database MetaCyc (SorgCyc). The pathway projections provide a baseline of information on sorghum genes involved in biochemical pathways thus aiding our downstream analysis of QTL and traits. In addition, the information on sorghum biochemical pathways in Gramene can be readily compared to information on other cereals and other organisms via Gramene’s comparative mapping tools. This information helped identify gaps in the current knowledge of sorghum biochemistry and identified pathways and genes that may be useful to deploy in sorghum for biomass/bioenergy generation. Objective 2: Grain, biomass, and carbohydrate yields were measured in germplasm and a population consisting of 175 recombinant inbred lines (RILs) (F5:6) from the cross of BTx623 (a high yielding early flowering grain sorghum) × Rio (a high biomass sweet sorghum). Plant growth parameters were analyzed to obtain a baseline for downstream meta-analysis including plant height, flowering time and tillering, traits that likely modulate carbohydrate partitioning in various tissues and total biomass. Traits that affect grain yield, biomass (i.e. the tissue harvest index and distribution of grain, stem, and leaf weight), the composition of structural and non-structural carbohydrates, and the overall energy gain of the plant were evaluated.     The mission of the Sustainable Bioenergy Development Center (SBDC) is to enhance the capability of America’s bioenergy industry to produce transportation fuels and chemical feedstocks on a large scale, with significant energy yields, at competitive cost, through sustainable production techniques. Research within the SBDC is organized in five areas: (1) Development of Sustainable Crops and Agricultural Strategies, (2) Improvement of Biomass Processing Technologies, (3) Biofuel Characterization and Engine Adaptation, (4) Production of Byproducts for Sustainable Biorefining, and (5) Sustainability Assessment, including evaluation of the ecosystem/climate change implication of center research and evaluation of the policy implications of widespread production and utilization of bioenergy. The overall goal of this project is to develop new sustainable bioenergy-related technologies. To achieve that goal, three specific activities were supported with DOE funds: bioenergy-related research initiation projects, bioenergy research and education via support of undergraduate and graduate students, and Research Support Activities (equipment purchases, travel to attend bioenergy conferences, and seminars). Numerous research findings in diverse fields related to bioenergy were produced from these activities and are summarized in this report.

    A major thrust in bioenergy research is to develop innovative methods for deconstructing plant cell wall polymers, such as cellulose and lignin, into simple monomers that can be biologically converted to ethanol and other fuels. Current techniques for monitoring a broad array of cell wall materials and specific degradation products are expensive and time consuming. To monitor various polymers and assay their breakdown products, molecular probes for detecting specific carbohydrates and lignins are urgently needed. These new probes would extend the limited biochemical techniques available, and enable realtime imaging of ultrastructural changes in plant cells. Furthermore, degradation of plant biomass could be greatly accelerated by the development of catalysts that can hydrolyze key cell wall polysaccharides and lignin. The objective of this project was to develop cheap and efficient DNA reagents (aptamers) used to detect and quantify polysaccharides, lignin, and relevant products of their breakdown. A practical goal of the research was to develop electrochemical aptamer biosensors, which could be integrated into microfluidic devices and used for high-throughput screening of enzymes or biological systems that degrade biomass. Several important model plant cell wall polymers and compounds were targeted for specific binding and purification of aptamers, which were then tested by microscopic imaging, circular dichroism, surface plasmon resonance, fluorescence anisotropy, and electrochemical biosensors. Using this approach, it was anticiated that we could provide a basis for more efficient and economically viable biofuels, and the technologies established could be used to design molecular tools that recognize targets sought in medicine or chemical and biological defense projects.

    In the state’s Electricity Restructuring Act of 1998, the Commonwealth of Massachusetts recognized the opportunity and strategic benefits to diversifying its electric generation capacity with renewable energy. Through this legislation, the Commonwealth established one of the nation’s first Renewable Energy Portfolio Standard (RPS) programs, mandating the increasing use of renewable resources in its energy mix. Bioenergy, meeting low emissions and advanced technology standards, was recognized as an eligible renewable energy technology. Stimulated by the state’s RPS program, several project development groups have been looking seriously at building large woody biomass generation units in western Massachusetts to utilize the woody biomass resource. As a direct result of this development, numerous stakeholders have raised concerns and have prompted the state to take a leadership position in pursuing a science based analysis of biomass impacts on forest and carbon emissions, and proceed through a rulemaking process to establish prudent policy to support biomass development which can contribute to the state’s carbon reduction commitments and maintain safeguards for forest sustainability. The Massachusetts Sustainable Forest Bioenergy Initiative (SFBI) was funded by the Department of Energy and started by the Department of Energy Resources before these contentious biomass issues were fully raised in the state, and continued throughout the substantive periods of this policy development. Thereby, while SFBI maintained its focus on the initially proposed Scope of Work, some aspects of this scope were expanded or realigned to meet the needs for groundbreaking research and policy development being advanced by DOER. SFBI provided DOER and the Commonwealth with a foundation of state specific information on biomass technology and the biomass industry and markets, the most comprehensive biomass fuel supply assessment for the region, the economic development impact

    SOLAR ENERGY RESEARCH CENTER INSTRUMENTATION FACILITY The mission of the Solar Energy Research Center (UNC SERC) at the University of North Carolina at Chapel Hill (UNC-CH) is to establish a world leading effort in solar fuels research and to develop the materials and methods needed to fabricate the next generation of solar energy devices. We are addressing the fundamental issues that will drive new strategies for solar energy conversion and the engineering challenges that must be met in order to convert discoveries made in the laboratory into commercially available devices. The development of a photoelectrosynthesis cell (PEC) for solar fuels production faces daunting requirements: (1) Absorb a large fraction of sunlight; (2) Carry out artificial photosynthesis which involves multiple complex reaction steps; (3) Avoid competitive and deleterious side and reverse reactions; (4) Perform 13 million catalytic cycles per year with minimal degradation; (5) Use non-toxic materials; (6) Cost-effectiveness. PEC efficiency is directly determined by the kinetics of each reaction step. The UNC SERC is addressing this challenge by taking a broad interdisciplinary approach in a highly collaborative setting, drawing on expertise across a broad range of disciplines in chemistry, physics and materials science. By taking a systematic approach toward a fundamental understanding of the mechanism of each step, we will be able to gain unique insight and optimize PEC design. Access to cutting-edge spectroscopic tools is critical to this research effort. We have built professionally-staffed facilities equipped with the state-of the-art instrumentation funded by this award. The combination of staff, facilities, and instrumentation specifically tailored for solar fuels research establishes the UNC Solar Energy Research Center Instrumentation Facility as a unique, world-class capability.     During 1991, the Molecular Science Research Center (MSRC) experienced solid growth and accomplishment and the Environmental, and Molecular Sciences Laboratory (EMSL) construction project moved forward. We began with strong programs in chemical structure and dynamics and theory, modeling, and simulation, and both these programs continued to thrive. We also made significant advances in the development of programs in materials and interfaces and macromolecular structure and dynamics, largely as a result of the key staff recruited to lead these efforts. If there was one pervasive activity for the past year, however, it was to strengthen the role of the EMSL in the overall environmental restoration and waste management (ER/WM) mission at Hanford. These extended activities involved not only MSRC and EMSL staff but all PNL scientific and technical staff engaged in ER/WM programs.

    To date, the number of ongoing filamentous fungal genome sequencing projects is almost tenfold fewer than those of bacterial and archaeal genome projects. The fungi chosen for sequencing represent narrow kingdom diversity; most are pathogens or models. We advocate an ambitious, forward-looking phylogenetic-based genome sequencing program, designed to capture metabolic diversity within the fungal kingdom, thereby enhancing research into alternative bioenergy sources, bioremediation, and fungal-environment interactions.

    The purpose of this project was to build upon the research, development and testing experience of the Northwest National Marine Renewable Energy Center (NNMREC) to establish a non-grid connected open-ocean testing facility for wave energy converters (WECs) off the coast of Newport, Oregon. The test facility would serve as the first facility of its kind in the continental US with a fully energetic wave resource where WEC technologies could be proven for west coast US markets. The test facility would provide the opportunity for self-contained WEC testing or WEC testing connected via an umbilical cable to a mobile ocean test berth (MOTB). The MOTB would act as a “grid surrogate” measuring energy produced by the WEC and the environmental conditions under which the energy was produced. In order to realize this vision, the ocean site would need to be identified through outreach to community stakeholders, and then regulatory and permitting processes would be undertaken. Part of those processes would require environmental baseline studies and site analysis, including benthic, acoustic and wave resource characterization. The MOTB and its myriad systems would need to be designed and constructed.The first WEC test at the facility with the MOTB was completed within this project with the WET-NZ device in summer 2012. In summer 2013, the MOTB was deployed with load cells on its mooring lines to characterize forces on mooring systems in a variety of sea states. Throughout both testing seasons, studies were done to analyze environmental effects during testing operations. Test protocols and best management practices for open ocean operations were developed. As a result of this project, the non-grid connected fully energetic WEC test facility is operational, and the MOTB system developed provides a portable concept for WEC testing. The permitting process used provides a model for other wave energy projects, especially those in the Pacific Northwest that have similar

    Pathway Tools is a systems-biology software package written by SRI International (SRI) that produces Pathway/Genome Databases (PGDBs) for organisms with a sequenced genome. Pathway Tools also provides a wide range of capabilities for analyzing predicted metabolic networks and user-generated omics data. More than 5,000 academic, industrial, and government groups have licensed Pathway Tools. This user community includes researchers at all three DOE bioenergy centers, as well as academic and industrial metabolic engineering (ME) groups. An integral part of the Pathway Tools software is MetaCyc, a large, multiorganism database of metabolic pathways and enzymes that SRI and its academic collaborators manually curate. This project included two main goals: I. Enhance the MetaCyc content of bioenergy-related enzymes and pathways. II. Develop computational tools for engineering metabolic pathways that satisfy specified design goals, in particular for bioenergy-related pathways. In part I, SRI proposed to significantly expand the coverage of bioenergy-related metabolic information in MetaCyc, followed by the generation of organism-specific PGDBs for all energy-relevant organisms sequenced at the DOE Joint Genome Institute (JGI). Part I objectives included: 1: Expand the content of MetaCyc to include bioenergy-related enzymes and pathways. 2: Enhance the Pathway Tools software to enable display of complex polymer degradation processes. 3: Create new PGDBs for the energy-related organisms sequenced by JGI, update existing PGDBs with new MetaCyc content, and make these data available to JBEI via the BioCyc website. In part II, SRI proposed to develop an efficient computational tool for the engineering of metabolic pathways. Part II objectives included: 4: Develop computational tools for generating metabolic pathways that satisfy specified design goals, enabling users to specify parameters such as starting and ending compounds, and preferred or disallowed intermediate compounds

    Crassulacean acid metabolism (CAM) is a specialized mode of photosynthesis that features nocturnal CO₂ uptake, facilitates increased water-use efficiency (WUE), and enables CAM plants to inhabit water-limited environments such as semi-arid deserts or seasonally dry forests. Human population growth and global climate change now present challenges for agricultural production systems to increase food, feed, forage, fiber, and fuel production. One approach to meet these challenges is to increase reliance on CAM crops, such as Agave and Opuntia, for biomass production on semi-arid, abandoned, marginal, or degraded agricultural lands. Major research efforts are now underway to assess the productivity of CAM crop species and to harness the WUE of CAM by engineering this pathway into existing food and bioenergy crops. An improved understanding of CAM gained through intensive and expanded research efforts has potential for high returns on research investment in the foreseeable future. To help realize the potential of sustainable dryland agricultural systems, it is necessary to address scientific questions related to the genomic features, regulatory mechanisms, and evolution of CAM; CAM-into-C3 engineering; and the production of CAM crops. Answering these questions requires collaborative efforts to build infrastructure for CAM model systems, field trials, mutant collections, and data management.

    The SuperIdentity (SID) research project is a collaboration between six universities in the UK (Bath, Dundee, Kent, Leicester, Oxford, and Southampton) and the Pacific Northwest National Laboratory (PNNL). SID offers an innovative and exciting new approach to the concept of identity. The assumption underlying our hypothesis is that while there may be many dimensions to an identity - some more stable than others - all should ultimately reference back to a single core identity or a 'SuperIdentity.' The obvious consequence is that identification is improved by the combination of measures. Our work at PNNL has focused on the developing use cases to use in developing a model of identity and in developing visualizations for both researchers to explore the model and in the future for end users to use in determining various paths that may be possible to obtain various identity attributes from a set that is already known.

    The Chemical Structure and Dynamics group is studying chemical kinetics and reactions dynamics of terrestrial and atmospheric processes as well as the chemistry of complex waste forms and waste storage media. Staff are using new laser systems and surface-mapping techniques in combination with molecular clusters that mimic adsorbate/surface interactions. The Macromolecular Structure and Dynamics group is determining biomolecular structure/function relationships for processes the control the biological transformation of contaminants and the health effects of toxic substances. The Materials and Interfaces program is generating information needed to design and synthesize advanced materials for the analysis and separation of mixed chemical waste, the long-term storage of concentrated hazardous materials, and the development of chemical sensors for environmental monitoring of various organic and inorganic species. The Theory, Modeling, and Simulation group is developing detailed molecular-level descriptions of the chemical, physical, and biological processes in natural and contaminated systems. Researchers are using the full spectrum of computational techniques. The Computer and Information Sciences group is developing new approaches to handle vast amounts of data and to perform calculations for complex natural systems. The EMSL will contain a high-performance computing facility, ancillary computing laboratories, and high-speed data acquisition systems for all major research instruments.
