Title: Accessing integrated genomic data using GenoBase: A tutorial, Part 1

Abstract

GenoBase integrates genomic information from many existing databases, offering convenient access to the curated data. This document is the first part of a two-part tutorial on how to use GenoBase for accessing integrated genomic data.

  • Shewanella oneidensis MR-1 is a model environmental organism that possesses diverse respiratory capacities, including the ability to reduce soluble Cr(VI) to sparingly soluble, less toxic Cr(III). Chromate is a serious anthropogenic pollutant found in subsurface sediment and groundwater environments due to its widespread use in defense and industrial applications. Effective bioremediation of chromate-contaminated sites requires knowledge of the molecular mechanisms and regulation of heavy metal resistance and biotransformation by dissimilatory metal-reducing bacteria. Towards this goal, our ERSP-funded work was focused on the identification and functional analysis of genes/proteins comprising the response pathways for chromate detoxification and/or reduction. Our work utilizedmore » temporal transcriptomic profiling and whole-cell proteomic analyses to characterize the dynamic molecular response of MR-1 to an acute chromate shock (up to 90 min) as well as to a 24-h, low-dose exposure. In addition, we have examined the transcriptome of MR-1 cells actively engaged in chromate reduction. These studies implicated the involvement of a functionally undefined DNA-binding response regulator (SO2426) and a putative azoreductase (SO3585) in the chromate stress response of MR-1.« less
  • Progress on a high speed computer includes tests on the main arithmetic unit, power supply fabrication, machine construction, circuit design, arithmetic control and end connection designs, design of simplified instruction sequencing control and advanced control systems, and magnetic tape design studies. Circuit research comprises studies of tunnel diodes, saturated transistors, and flipflop circuits. Methods are under development for reducing data from bubble chamber photographs. Several uses of computers in mathematical research are outlined. The uses and operation of the Illac and IBM 650 computers are reviewed. (T.F.H.)
  • The Systems Analysis Programs for Hands-on Integrated Reliability Evaluations (SAPHIRE) refers to a set of computer programs that were developed to create and analyze probabilistic risk assessment (PRAs). This volume is the tutorial manual for the SAPHIRE system. In this document, a series of lessons are provided that guide the user through basic steps common to most analyses preformed with SAPHIRE. The tutorial is divided into two major sections covering both basic and advanced features. The section covering basic topics contains lessons that lead the reader through development of a probabilistic hypothetical problem involving a vehicle accident, highlighting the program’smore » most fundamental features. The advanced features section contains additional lessons that expand on fundamental analysis features of SAPHIRE and provide insights into more complex analysis techniques. Together, these two elements provide an overview into the operation and capabilities of the SAPHIRE software.« less
  • This NUREG is the tutorial for the Integrated Reliability and Risk Analysis System (IRRAS) Version 4.0, a state-of-the-art, microcomputer-based probabilistic risk assessment (PRA) model development and analysis tool to address key nuclear plant safety issues. IRRAS is an integrated software tool that gives the user the ability to create and analyze fault trees and accident sequences using a microcomputer. In this tutorial, a series of lessons is provided that guides the user through basic steps common to most analyses performed with IRRAS. The tutorial is divided into two major sections: basic and additional features. The basic section contains lessons thatmore » lead the student through development of a very simple problem in IRRAS, highlighting the program's most basic features. The additional features section contains lessons that expand on basic features of IRRAS 4.0.« less
