A theoretical description of the inelastic interactions of low-energy electrons (E less than or equal to 10 keV) with solid organic insulators is presented. The response of the valence electrons to energy and momentum transfers is inferred from a model for the energy-loss function with parameters fixed by optical data. Fusion barriers using the energy-density formalism: Simple analytical formula and the calculation of fusion cross sections

Fusion barriers are calculated within the sudden approximation, using the Skyrme interaction energy-density model. Both the closed and unclosed shell nuclei are considered and the role of spin-density term is studied in detail. For unclosed shell nuclei, the fusion cross sections are found to decrease by as much as {similar to}50 mb when spin-density effects are included. Very accurate, simple analytical expressions, in terms of only the masses and charges of the reacting nuclei, are obtained for the barrier heights and positions. This introduces a great simplification for the fusion barrier calculations.

Computing Relative Binding Affinity of Ligands to Receptor: An Effective Hybrid Single-Dual-Topology Free-Energy Perturbation Approach in NAMD

An effective hybrid single-dual-topology protocol is designed for the calculation of relative binding affinities of small ligands to a receptor. The protocol was developed as an extension of the NAMD molecular dynamics program, which exclusively supports a dual-topology framework for relative alchemical free-energy perturbation (FEP) calculations. Here, the alchemical end states are represented as two separate molecules sharing a common substructure identified through maximum structural mapping. Serum transferrin reversibly binds iron in each of two lobes and delivers it to cells by a receptor-mediated, pH-dependant process. The binding and release of iron results in a large conformational change in which two subdomains in each lobe close or open with a rigid twisting motion around a hinge.
