Aspergillus Niger Genomics: Past, Present and into the Future

Aspergillus niger is a filamentous ascomycete fungus that is ubiquitous in the environment and has been implicated in opportunistic infections of humans. In addition to its role as an opportunistic human pathogen, A. niger is economically important as a fermentation organism used for the production of citric acid. Industrial citric acid production by A. niger represents one of the most efficient, highest yield bioprocesses in use currently by industry. The genome size of A. niger is estimated to be between 35.5 and 38.5 megabases (Mb) divided among eight chromosomes/linkage groups that vary in size from 3.5 - 6.6 Mb. Currently, there are three independent A. niger genome projects, an indication of the economic importance of this organism. The rich amount of data resulting from these multiple A. niger genome sequences will be used for basic and applied research programs applicable to fermentation process development, morphology and pathogenicity.

Enzymes have a wide range of uses, ranging from medicine with the production of pharmaceuticals to energy were they are applied to biofuel production. However, it is difficult to produce large quantities of enzymes, especially if they are non-native to the production host. Fortunately, filamentous fungi, such as Aspergillus niger, are broadly used in industry and show great potential for use a heterologous enzyme production hosts. Here, we present work outlining an effort to engineer A. niger to produce thermophilic bacterial cellulases relevant to lignocellulosic biofuel production.

The Momotombo Geothermal Field, Nicaragua: Exploration and development case history study

This case history discusses the exploration methods used at the Momotombo Geothermal Field in western Nicaragua, and evaluates their contributions to the development of the geothermal field models. Subsequent reservoir engineering has not been synthesized or evaluated. A geothermal exploration program was started in Nicaragua in 1966 to discover and delineate potential geothermal reservoirs in western Nicaragua. Exploration began at the Momotombo field in 1970 using geological, geochemical, and geophysical methods. A regional study of thermal manifestations was undertaken and the area on the southern flank of Volcan Momotombo was chosen for more detailed investigation. Subsequent exploration by various consultants produced a number of geotechnical reports on the geology, geophysics, and geochemistry of the field as well as describing production well drilling. Geological investigations at Momotombo included photogeology, field mapping, binocular microscope examination of cuttings, and drillhole correlations. Among the geophysical techniques used to investigate the field sub-structure were: Schlumberger and electromagnetic soundings, dipole mapping and audio-magnetotelluric surveys, gravity and magnetic measurements, frequency domain soundings, self-potential surveys, and subsurface temperature determinations. The geochemical program analyzed the thermal fluids of the surface and in the wells. This report presents the description and results of exploration methods used during the investigative stages of the Momotombo Geothermal Field. A conceptual model of the geothermal field was drawn from the information available at each exploration phase. The exploration methods have been evaluated with respect to their contributions to the understanding of the field and their utilization in planning further development. Our principal finding is that data developed at each stage were not sufficiently integrated to guide further work at the field, causing inefficient use of resources.

The New Zealand energy sector has undergone significant changes in the past few years. Reform and deregulation came to New Zealand in large doses and at a rapid pace. Unlike Japan where deregulation was designed for a five-year phase-in period or even Australia where the government was fully geared up to handle deregulation, deregulation occurred in New Zealand almost with no phase-in period and very little planning. Under fast-paced Rogernomics,'' the energy sector was but one more element of the economy to be deregulated and/or privatized. While the New Zealand energy sector deregulation is generally believed to have been successful, there are still outstanding questions as to whether the original intent has been fully achieved. The fact that a competent energy bureaucracy was mostly lost in the process makes it even more difficult to find those with long enough institutional memories to untangle the agreements and understandings between the government and the private sector over the previous decade. As part of our continuing assessment of Asia-Pacific energy markets, the Resources Programs at the East-West Center has embarked on a series of country studies that discuss in detail the structure of the energy sector in each major country in the region. To date, our reports to the US Department of Energy, Assistant Secretary for International Affairs and Energy Emergencies, have covered Australia, China, India, Indonesia, Japan, Malaysia, New Zealand, Pakistan, the Philippines, Singapore, South Korea, Taiwan, and Thailand. The country studies also provide the reader with an overview of the economic and political situation in the various counties. We have particularly highlighted petroleum and gas issues in the country studies and have attempted to show the foreign trade implications of oil and gas trade. Finally, to the greatest extent possible, we have provided the latest available statistics.

Atmospheric Radiation Measurement (ARM) Data from Niamey, Niger for the Radiative Atmospheric Divergence using AMF, GERB and AMMA Stations (RADAGAST)

The Atmospheric Radiation Measurement (ARM) Program is the largest global change research program supported by the U.S. Department of Energy. The primary goal of the ARM Program is to improve the treatment of cloud and radiation physics in global climate models in order to improve the climate simulation capabilities of these models. To achieve this goal, ARM scientists and researchers around the world use continuous data obtained through the ARM Climate Research Facility. The ARM Mobile Facility (AMF) operates at non-permanent sites selected by the ARM Program. Sometimes these sites can become permanent ARM sites, as was the case with Graciosa Island in the Azores. It is now known as the Eastern North Atlantic permanent site. In January 2006 the AMF deployed to Niamey, Niger, West Africa, at the Niger Meteorological Office at Niamey International Airport. This deployment was timed to coincide with the field phases and Special Observing Periods of the African Monsoon Multidisciplinary Analysis (AMMA). The ARM Program participated in this international effort as a field campaign called "Radiative Divergence using AMF, GERB and AMMA Stations (RADAGAST).The primary purpose of the Niger deployment was to combine an extended series of measurements from the AMF with those from the Geostationary Earth Radiation Budget (GERB) Instrument on the Meteosat operational geostationary satellite in order to provide the first well-sampled, direct estimates of the divergence of solar and thermal radiation across the atmosphere. A large collection of data plots based on data streams from specific instruments used at Niamey are available via a link from ARM's Niamey, Niger site information page. Other data can be found at the related websites mentioned above and in the ARM Archive. Users will be requested to create a password, but the plots and data files are free for viewing and downloading. The ARM Archive physically resides at the Oak Ridge National Laboratory.

Comparative genomics of citric-acid producing Aspergillus niger ATCC 1015 versus enzyme-producing CBS 513.88

The filamentous fungus Aspergillus niger exhibits great diversity in its phenotype. It is found globally, both as marine and terrestrial strains, produces both organic acids and hydrolytic enzymes in high amounts, and some isolates exhibit pathogenicity. Although the genome of an industrial enzyme-producing A. niger strain (CBS 513.88) has already been sequenced, the versatility and diversity of this species compels additional exploration. We therefore undertook whole genome sequencing of the acidogenic A. niger wild type strain (ATCC 1015), and produced a genome sequence of very high quality. Only 15 gaps are present in the sequence and half the telomeric regions have been elucidated. Moreover, sequence information from ATCC 1015 was utilized to improve the genome sequence of CBS 513.88. Chromosome-level comparisons uncovered several genome rearrangements, deletions, a clear case of strain-specific horizontal gene transfer, and identification of 0.8 megabase of novel sequence. Single nucleotide polymorphisms per kilobase (SNPs/kb) between the two strains were found to be exceptionally high (average: 7.8, maximum: 160 SNPs/kb). High variation within the species was confirmed with exo-metabolite profiling and phylogenetics. Detailed lists of alleles were generated, and genotypic differences were observed to accumulate in metabolic pathways essential to acid production and protein synthesis. A transcriptome analysis revealed up-regulation of the electron transport chain, specifically the alternative oxidative pathway in ATCC 1015, while CBS 513.88 showed significant up-regulation of genes relevant to glucoamylase A production, such as tRNA-synthases and protein transporters. Our results and datasets from this integrative systems biology analysis resulted in a snapshot of fungal evolution and will support further optimization of cell factories based on filamentous fungi.[Supplemental materials (10 figures, three text documents and 16 tables) have been made available. Mapping N-linked Glycosylation Sites in the Secretome and Whole Cells of Aspergillus niger Using Hydrazide Chemistry and Mass Spectrometry

Protein glycosylation is known to play an essential role in both cellular functions and the secretory pathways; however, little information is available on the dynamics of glycosylated N-linked glycosites of fungi. Herein we present the first extensive mapping of glycosylated N-linked glycosites in industrial strain Aspergillus niger by applying an optimized solid phase enrichment of glycopeptide protocol using hydrazide modified magnetic beads. The enrichment protocol was initially optimized using mouse plasma and A. niger secretome samples, which was then applied to profile N-linked glycosites from both the secretome and whole cell lysates of A. niger. A total of 847 unique N-linked glycosites and 330 N-linked glycoproteins were confidently identified by LC-MS/MS. Based on gene ontology analysis, the identified N-linked glycoproteins in the whole cell lysate were primarily localized in the plasma membrane, endoplasmic reticulum, golgi apparatus, lysosome, and storage vacuoles. The identified N-linked glycoproteins are involved in a wide range of biological processes including gene regulation and signal transduction, protein folding and assembly, protein modification and carbohydrate metabolism. The extensive coverage of glycosylated N-linked glycosites along with identification of partial N-linked glycosylation in those enzymes involving in different biochemical pathways provide useful information for functional studies of N-linked glycosylation and their biotechnological applications in A. niger.

Drainage capture and discharge variations driven by glaciation in the Southern Alps, New Zealand

Sediment flux in proglacial fluvial settings is primarily controlled by discharge, which usually varies predictably over a glacialinterglacial cycle. However, glaciers can flow against the topographic gradient to cross drainage divides, reshaping fluvial drainage networks and dramatically altering discharge. In turn, these variations in discharge will be recorded by proglacial stratigraphy. Glacial-drainage capture often occurs in alpine environments where ice caps straddle range divides, and more subtly where shallow drainage divides cross valley floors. We investigate discharge variations resulting from glacial-drainage capture over the past 40 k.y. for the adjacent Ashburton, Rangitata, and Rakaia basins in the Southern Alps, New Zealand. Although glacial-drainage capture has previously been inferred in the range, our numerical glacier model provides the first quantitative demonstration that this process drives larger variations in discharge for a longer duration than those that occur due to climate change alone. During the Last Glacial Maximum, the effective drainage area of the Ashburton catchment increased to 160% of the interglacial value with drainage capture, driving an increase in discharge exceeding that resulting from glacier recession. Glacial-drainage capture is distinct from traditional (base leveldriven) drainage capture and is often unrecognized in proglacial deposits, complicating interpretation of the sedimentary record of climate change.

Harmonic measurements made on the upgraded New Zealand inter-island HVdc transmission system

This paper introduces the recent upgrade to the New Zealand inter-island HVdc transmission system. It then details the procedure of one of several tests conducted to measure harmonic levels created by the upgraded transmission system. Harmonic levels were measured using the CHART (Continuous Harmonic Analysis in Real-Time) harmonic monitoring instrumentation. The connection of CHART to the high voltage network and its configuration during the test is discussed. A sample of results gathered while monitoring are presented, including characteristic harmonics of the converter, and maximum voltage and current levels up to the 50th harmonic for each of the three a.c. phases. During the tests one of the two a.c. harmonic filters was switched out to observe its effect on harmonic levels. It was found that with both a.c. harmonic filters operating, most harmonic levels were lower than with only one filter operating. However some harmonic levels, namely the 4th harmonic, were larger with both filters operating. The paper is concluded with a discussion of the results and of the difficulties encountered in measuring harmonics of very low level.

Skeletal crystals of calcite and trona from hot-spring deposits in Kenya and New Zealand

Skeletal crystals are hollow crystals that develop because their outer walls grow before their cores. The presence of skeletal crystals of calcite (three types--trigonal prisms, hexagonal prisms, and plates) and trona in hot (> 90 C) spring deposits in New Zealand (Waikite Springs and Ohaaki Pool) and Kenya (Lorusio hot springs) shows that they can form in natural sedimentary regimes. Analysis of samples from these deposits shows that this crystal morphology develops under disequilibrium conditions that are unrelated to a specific environmental or diagenetic setting. Skeletal crystals transform into solid crystals when subsequent precipitation fills their hollow cores. In some cases, this may involve precipitation of crystalline material that has a sieve-like texture. In other examples, the skeletal crystal provides a framework upon which other materials can be precipitated. Walls in the skeletal trigonal calcite prisms from Waikite Springs are formed of subcrystals that mimic the shape of the parent crystal. Similarly, plate-like skeletal crystals from Lorusio are formed of densely packed subcrystals that are < 0.5 {micro}m long. Conversely, the walls of the skeletal hexagonal calcite crystals from Ohaaki Pool and the skeletal trona crystals from Lorusio are not formed of subcrystals. Recognition of skeletal crystals is important because they represent growth that follows the reverse pattern of normal growth. Failure to recognize that crystal growth followed the skeletal motif may lead to false interpretations concerning the growth of a crystal.

Late Quaternary glacier sensitivity to temperature and precipitation distribution in the Southern Alps of New Zealand

Glaciers respond to climate variations and leave geomorphic evidence that represents an important terrestrial paleoclimate record. However, the accuracy of paleoclimate reconstructions from glacial geology is limited by the challenge of representing mountain meteorology in numerical models. Precipitation is usually treated in a simple manner and yet represents difficult-to-characterize variables such as amount, distribution, and phase. Furthermore, precipitation distributions during a glacial probably differed from present-day interglacial patterns. We applied two models to investigate glacier sensitivity to temperature and precipitation in the eastern Southern Alps of New Zealand. A 2-D model was used to quantify variations in the length of the reconstructed glaciers resulting from plausible precipitation distributions compared to variations in length resulting from change in mean annual air temperature and precipitation amount. A 1-D model was used to quantify variations in length resulting from interannual climate variability. Assuming that present-day interglacial values represent precipitation distributions during the last glacial, a range of plausible present-day precipitation distributions resulted in uncertainty in the Last Glacial Maximum length of the Pukaki Glacier of 17.1?km (24%) and the Rakaia Glacier of 9.3?km (25%), corresponding to a 0.5C difference in temperature. Smaller changes in glacier length resulted from a 50% decrease in precipitation amount from present-day values (-14% and -18%) and from a 50% increase in precipitation amount (5% and 9%). Our results demonstrate that precipitation distribution can produce considerable variation in simulated glacier extents and that reconstructions of paleoglaciers should include this uncertainty.

Sequence stratigraphy of the Miocene, Pohokura field, Taranaki Basin, New Zealand

A sequence stratigraphic study of the Miocene age was conducted in the Pohokura field, that is located offshore from the northern coast of Taranaki Penisula, New Zealand. It is a low-relief, north-south elongated anticline approximately 16 km long and 5 km wide. The study was carried out with two objectives which are to identify the Miocene seismic facies and to identify the sequence stratigraphic parameters. One seismic line and Pohokura-2 well was use in the study. Various seismic facies were observed in the seismic section including parallel, subparallel, continuous, subcontinuous, wavy, free reflection, subchaotic, high amplitude-high frequency and high amplitude-low frequency reflection. The interpreted seismic line showed three chronostratigraphic units which is sequence boundary 1 (SB1) represent top Manganui, sequence boundary 2 (SB2) represent top Mount Messenger and sequence boundary 3 (SB3) represent top Urenui. SB1, was separated by two distinct seismic facies namely sub-parallel and sub-chaotic. Parallel and sub-parallel reflection was observed on top of the sequence boundary SB2 while sub-chaotic and wavy seismic facies is found below the sequence boundary. SB3 is characterize by erosional truncation as shown by the present of toplap and downlap terminations in the western part of the seismic section. It is also supported by the clear difference of very high amplitud-high frequency reflection on top of SB3 overlying low amplitud-low frequency reflection of Urenui Formation. A complete depositional system including highstand, lowstand and transgressive system tracts are observed in the incised valley within the Urenui Formation.

Evaluation of Polyurethane Nasolacrimal Duct Stents: In Vivo Studies in New Zealand Rabbits

The purpose of this study was to evaluate the radiographic and biological effects of different polyurethane nasolacrimal duct stents in an animal model. Fifteen polyurethane nasolacrimal duct stents (n = 5 mushroom-type stents, n = 5 newly designed S-shaped TearLeader stents without hydrophilic coating, and n = 5 S-shaped TearLeader stents with hydrophilic coating) were implanted in the nasolacrimal ducts of eight unaffected New Zealand rabbits. One nasolacrimal system served as control. Clinical and radiographic follow-up was performed at 1-, 2-, and 4-week intervals, then after a 3-month interval, after which the animals were euthanized. All stents were implanted without major periprocedural complications. The stents proved to be patent by the end of the procedure. During follow-up, all mushroom-type stents were occluded at 4 weeks. None of these stents opened to forced irrigation. Clinically, all rabbits demonstrated severe dacryocystitis. Three out of five TearLeader stents without hydrophilic coating were blocked at 4 weeks; one out of five was open to irrigation. Best results were observed in the stent group with hydrophilic coating. Follow-up dacryocystography demonstrated patent stents in nasolacrimal ducts of all animals after 4 weeks. In only one of five cases, the coated stent became partially occluded after 2 months. These animals were free of clinical symptoms. After 3 months, at least three out of five stents still opened to forced irrigation and only one stent was completely blocked. Dislocation of the stents was not observed. Refinement of the stent surface and stent design improves the results of nasolacrimal duct stenting in this animal model. Implantation of hydrophilic-coated S-shaped stents is highly superior to conventional mushroom-type stents and noncoated stent types. Hydrophilic coating seems to prevent foreign-body reactions, resulting in maximized stent patency.

The application of strategic environmental assessment in a non-mandatory context: Regional transport planning in New Zealand

There is no legal mandate for strategic environmental assessment (SEA) in New Zealand. However, a requirement to consider environmental and sustainability issues is a key feature of many statutes, including that relating to regional transport planning. Given this, the research sought to determine whether SEA could be used to improve the incorporation of environmental and sustainability aspects into the regional transport planning process in New Zealand. Existing practice was evaluated, examining what factors currently limiting the consideration of environmental and sustainability issues and to what extent elements of SEA are currently being used. The research culminated in the development of a conceptual model where SEA elements could be incorporated into the existing framework to promote improved consideration of environmental and sustainability issues. The results provide some reassurance about the value of SEA even where its application is not legally mandated. However, it also highlighted some ongoing issues around the integration of SEA in existing frameworks and around the scope of SEA as a decision-aiding tool. -- Highlights: The research examined whether SEA can provide benefits even where it is not mandated. The research examined the extent to which SEA elements are currently being used. A conceptual model was developed to incorporate necessary SEA elements into an existing framework.

International Environmental Evaluation for the Helical Screw Expander Generator Unit Projects in Cesano, Italy and Broadlands, New Zealand

The objectives of the Helical Screw Expander (HSE) Generator Program are (1) to accelerate the development of geothermal resources by introducing this advanced conversion technology, (2) to provide operating experience to prospective users of the equipment, and (3) to collect data on the performance and reliability of the equipment under various geothermal resource conditions. The participants hope to achieve these goals by testing a small-scale, transportable HSE generator at existing geothermal test facilities that produce fluids of different salinity, temperature and pressure conditions. This Environmental Evaluation has been prepared, using available information, to analyze the environmental consequences of testing the HSE generator. Its purpose is to support a decision on the need for a complete environmental review of the HSE program under the terms of Executive Order 121 14, ''Environmental Effects Abroad of Major federal Actions''. This Executive Order requires review of projects which involve the release of potentially toxic effluents that are strictly regulated in the United States, or which may have significant environmental effects on the global commons, on natural or ecological resources of international significance, or on the environment of non-participating countries. The final guidelines implementing the provisions of the Executive Order for DOE have been published. This evaluation deals with testing to be conducted at Cesano, Italy by the designated contractor of the Italian government, the Ente Narionale per l'Energia Ellectrica (ENEL), and at Broadlands, New Zealand by the Ministry of Works and Development of New Zealand. Testing at Cerro Prieto, Mexico has already been completed by the Comision Federal de Electricidad and is not evaluated in this report.

Exploitation has caused over 9 m of subsidence at Wairakei since 1950, up to 30 cm at Broadlands between 1968 and 1974, and up to 25 cm at Kawerau since 1970. Despite these differences and large differences in the rate and amount of mass withdrawal, there are similarities in the pattern of subsidence at all 3 fields. In each field, pressure drawdown in the production zone can be identified as a nearly circular area of consolidation centered on the production borefield. The circular shape suggests that the predominant fault direction may not be the main factor controlling horizontal permeability. In addition to production zone consolidation, each field has a small area of relatively intense subsidence originating from shallow depth. The area of shallow consolidation is near to the natural outflow zone where geothermal water originally rose to near-surface and dispersed in highly compressible formations. Early identification of such areas in other fields is important because the high rate of consolidation at shallow depth can cause large horizontal strain and tilt of the ground surface. There is also evidence of cool groundwater inflow near the area of shallow consolidation in all three fields. Shallow reinjection into these areas may mitigate the effects of subsidence and groundwater invasion.

PREFACE The Twenty-First Workshop on Geothermal Reservoir Engineering was held at the Holiday Inn, Palo Alto on January 22-24, 1996. There were one-hundred fifty-five registered participants. Participants came from twenty foreign countries: Argentina, Austria, Canada, Costa Rica, El Salvador, France, Iceland, Indonesia, Italy, Japan, Mexico, The Netherlands, New Zealand, Nicaragua, the Philippines, Romania, Russia, Switzerland, Turkey and the UK. The performance of many geothermal reservoirs outside the United States was described in several of the papers. Professor Roland N. Horne opened the meeting and welcomed visitors. The key note speaker was Marshall Reed, who gave a brief overview of the Department of Energy's current plan. Sixty-six papers were presented in the technical sessions of the workshop. Technical papers were organized into twenty sessions concerning: reservoir assessment, modeling, geology/geochemistry, fracture modeling hot dry rock, geoscience, low enthalpy, injection, well testing, drilling, adsorption and stimulation. Session chairmen were major contributors to the workshop, and we thank: Ben Barker, Bobbie Bishop-Gollan, Tom Box, Jim Combs, John Counsil, Sabodh Garg, Malcolm Grant, Marcel0 Lippmann, Jim Lovekin, John Pritchett, Marshall Reed, Joel Renner, Subir Sanyal, Mike Shook, Alfred Truesdell and Ken Williamson. Jim Lovekin gave the post-dinner speech at the banquet and highlighted the exciting developments in the geothermal field which are taking place worldwide. The Workshop was organized by the Stanford Geothermal Program faculty, staff, and graduate students. We wish to thank our students who operated the audiovisual equipment. Shaun D. The San Jose Accord was signed in San Jose, Costa Rica on August 3, 1980 by the Presidents of Venezuela and Mexico, whereby the two countries mutually committed to supply the net imported domestic oil consumption of several Central American and Caribbean countries. Countries initially participating in the program are: Barbados, Costa Rica, Dominican Republic, El Salvador, Guatemala, Honduras, Jamaica, Nicaragua, and Panama. Seven eastern Caribbean countries were to meet on October 7 to petition for inclusion in the Accord, namely: Antigua, St. Kitt/Nevis, Montserrat, Dominica, St. Lucia, St. Vincent, and Grenada. The official language of the Accord is presented, and the operative status of the Accord two years after signing is discussed. Specific briefs about some of the individual countries in the Accord are included. The fuel price/tax series for the Western Hemisphere countries is updated.

United Nations geothermal activities in developing countries

The United Nations implements technical cooperation projects in developing countries through its Department of Technical Cooperation for Development (DTCD). The DTCD is mandated to explore for and develop natural resources (water, minerals, and relevant infrastructure) and energy - both conventional and new and renewable energy sources. To date, the United Nations has been involved in over 30 geothermal exploration projects (completed or underway) in 20 developing countries: 8 in Africa (Djibouti, Ethiopia, Kenya, Madagascar); 8 in Asia (China, India, Jordan, Philippines, Thailand); 9 in Latin America (Bolivia, Chile, El Salvador, Honduras, Mexico, Nicaragua, Panama) and 6 in Europe (Greece, Romania, Turkey, Yugoslavia). Today, the DTCD has seven UNDP geothermal projects in 6 developing countries. Four of these (Bolivia, China, Honduras, and Kenya) are major exploration projects whose formulation and execution has been possible thanks to the generous contributions under cost-sharing arrangements from the government of Italy. These four projects are summarized.
