    The Fluxnet synthesis dataset originally compiled for the La Thuile workshop contained approximately 600 site years. Since the workshop, several additional site years have been added and the dataset now contains over 920 site years from over 240 sites. A data refresh update is expected to increase those numbers in the next few months. The ancillary data describing the sites continues to evolve as well. There are on the order of 120 site contacts and 60proposals have been approved to use thedata. These proposals involve around 120 researchers. The size and complexity of the dataset and collaboration has led to a new approach to providing access to the data and collaboration support and the support team attended the workshop and worked closely with the attendees and the Fluxnet project office to define the requirements for the support infrastructure. As a result of this effort, a new website (http://www.fluxdata.org) has been created to provide access to the Fluxnet synthesis dataset. This new web site is based on a scientific data server which enables browsing of the data on-line, data download, and version tracking. We leverage database and data analysis tools such as OLAP data cubes and web reports to enable browser and Excel pivot table access to the data.

    Mobile applications are currently under distribution to smart phones utilizing the built-in charge coupled-device (CCD) camera as a radiation detector. The CCD detector has a very low but measurable gamma interaction cross section so the mechanism is feasible, especially for higher dose rate environments. Given that in a large release of radioactive material these ‘crowd sourced’ measurements will be put forth for consideration, a testing and evaluation of the accuracy and uncertainty of the Apps is a critical endeavor. Not only is the accuracy of the reported measurement of concern to the immediate user’s safety, a quantitative uncertainty is required for a government response such as the Federal Radiological Monitoring and Assessment Center (FRMAC) to accept the values for consideration in the determination of regions exceeding protective action guidelines. Already, prompted by the Fukushima nuclear material releases, several repositories of this crowd-sourced data have been created (http://japan.failedrobot.com, http://www.stubbytour.com/nuc/index_en.asp, and http://www.rdtn.org) although the question remains as to the reliability of measurements incorporated into these repositories. In cases of conflict between the real-time published crowd-sourced data and governmental protective actions prepared literature should be on-hand documenting why the difference, if any, exists. Four applications for iOS devices were obtained along with hardware to benchmark their performance. Gamma/X-Ray Detector by Stephan Hotto, Geiger Camera by Senscare, and RadioactivityCounter App by Hotray LTD are all the applications available for distribution within the US that utilize the CCD camera sensor for detection of radiation levels. The CellRad app under development by Idaho National Laboratory for the Android platform was evaluated. In addition, iRad Geiger with the associated hardware accessory was also benchmarked. Radiation fields were generated in a Cs-137 JL Shepherd Model 89 shielded calibration range. The accuracy of the exposure rate within the box calibrator is +/- 5% of the system settings and NIST traceable. This is the same calibration unit utilized for calibration of US DOE exposure rate meters. Measurements were performed from 0.2 to 40,000 mR/hr. Included in the following sections are discussions on each of the evaluated applications and their performance in reporting radiation field measurements. Unfortunately the applications do not provide a readily identifiable quality of the measurement in order to produce error bars or even out of range conditions. In general all the CCD based applications had issues detecting consistent measurements in radiation fields less than 5 mR/hr. This is most likely attributable to the electronic noise level on the CCD’s becoming comparable to the signal level due to the ionizing radiation photons.

    In its first five years, the National Nuclear Security Administration’s (NNSA) Next Generation Safeguards Initiative (NGSI) sponsored more than 400 undergraduate, graduate, and post-doctoral students in internships and research positions (Wyse 2012). In the past seven years, the NGSI program has, and continues to produce a large body of scientific, technical, and policy work in targeted core safeguards capabilities and human capital development activities. Not only does the NGSI program carry out activities across multiple disciplines, but also across all U.S. Department of Energy (DOE)/NNSA locations in the United States. However, products are not readily shared among disciplines and across locations, nor are they archived in a comprehensive library. Rather, knowledge of NGSI-produced literature is localized to the researchers, clients, and internal laboratory/facility publication systems such as the Electronic Records and Information Capture Architecture (ERICA) at the Pacific Northwest National Laboratory (PNNL). There is also no incorporated way of analyzing existing NGSI literature to determine whether the larger NGSI program is achieving its core safeguards capabilities and activities. A complete library of NGSI literature could prove beneficial to a cohesive, sustainable, and more economical NGSI program. The Safeguards Platform for Automated Retrieval of Knowledge (SPARK) has been developed to be a knowledge storage, retrieval, and analysis capability to capture safeguards knowledge to exist beyond the lifespan of NGSI. During the development process, it was necessary to build a SPARK training dataset (a corpus of documents) for initial entry into the system and for demonstration purposes. We manipulated these data to gain new information about the breadth of NGSI publications, and they evaluated the science-policy interface at PNNL as a practical demonstration of SPARK’s intended analysis capability. The analysis demonstration sought to answer the question, “Who leads research and development at PNNL, scientists or policy researchers?” The analysis was inconclusive as to whether policy researchers or scientists are primary drivers for research at PNNL. However, the dataset development and analysis activity did demonstrate the utility and usability of the SPARK dataset. After the initiation of the NGSI program there is a clear increase in the number of publications of safeguards products. Employing the natural language analysis tool IN SPIRE™ showed the presence of vocation- and topic-specific vernacular within NGSI sub-topics. The methodology developed to define the scope of the dataset was useful in describing safeguards applications, but may be applicable for research on other topics beyond safeguards. The analysis emphasized the need for an expanded dataset to fully understand the scope of safeguards publications and research both nationally and internationally. As the SPARK dataset grows to include publications outside PNNL, topics crosscutting disciplines and DOE/NNSA locations should become more apparent. NGSI was established in 2008 to cultivate the next generation of safeguards professionals and support the development of core safeguards capabilities (NNSA 2012). Now a robust system to preserve and share institutional memory such as SPARK is needed to inspire and equip the next generation of safeguards experts, technologies, and policies.

This document may be used as part of new project planning for similar projects in order to determine what problems occurred and how those problems were handled and may be avoided in the future. Additionally, this document details what went well with the project and why, so that other project managers may capitalize on these actions. Project managers may also use this document to determine who the project team members were in order to solicit feedback for planning their projects in the future. This document will be formally communicated with the organization and will become a part of the organizational assets and archives.

    It has been suggested that cholesterol may modulate amyloid-{beta} (A{beta}) formation, a causative factor of Alzheimer's disease (AD), by regulating distribution of the three key proteins in the pathogenesis of AD ({beta}-amyloid precursor protein (APP), {beta}-secretase (BACE1) and/or presenilin 1 (PS1)) within lipid rafts. In this work we tested whether cholesterol accumulation upon NPC1 dysfunction, which causes Niemann Pick type C disease (NPC), causes increased partitioning of APP into lipid rafts leading to increased CTF/A{beta} formation in these cholesterol-rich membrane microdomains. To test this we used CHO NPC1{sup -/-} cells (NPC cells) and parental CHOwt cells. By sucrose density gradient centrifugation we observed a shift in fl-APP/CTF compartmentalization into lipid raft fractions upon cholesterol accumulation in NPC vs. wt cells. Furthermore, {gamma}-secretase inhibitor treatment significantly increased fl-APP/CTF distribution in raft fractions in NPC vs. wt cells, suggesting that upon cholesterol accumulation in NPC1-null cells increased formation of APP-CTF and its increased processing towards A{beta} occurs in lipid rafts. Our results support that cholesterol overload, such as in NPC disease, leads to increased partitioning of APP/CTF into lipid rafts resulting in increased amyloidogenic processing of APP in these cholesterol-rich membranes. This work adds to the mechanism of the cholesterol-effect on APP processing and the pathogenesis of Alzheimer's disease and supports the role of lipid rafts in these processes.

Generally, these approaches rely on identifying structure-property relationships by learning from a dataset of sufficiently large number of relevant materials. The learned information can then be used to predict the properties of materials not already in the dataset, thus accelerating the materials design. Herein, we develop a dataset of 1,073 polymers and related materials and make it available at http://khazana.uconn.edu/. This dataset is uniformly prepared using first-principles calculations with structures obtained either from other sources or by using structure search methods.     The global economy has grown rapidly over the past decade with a commensurate growth in the demand for electricity services that has increased a country's vulnerability to energy supply disruptions. Increasing need of reliable and affordable electricity supply is a challenge which is before every Asia Pacific Partnership (APP) country. Collaboration between APP members has been extremely fruitful in identifying potential efficiency upgrades and implementing clean technology in the supply side of the power sector as well established the beginnings of collaboration. However, significantly more effort needs to be focused on demand side potential in each country. Demand side management or DSM in this case is a policy measure that promotes energy efficiency as an alternative to increasing electricity supply. It uses financial or other incentives to slow demand growth on condition that the incremental cost needed is less than the cost of increasing supply. Such DSM measures provide an alternative to building power supply capacity The type of financial incentives comprise of rebates (subsidies), tax exemptions, reduced interest loans, etc. Other approaches include the utilization of a cap and trade scheme to foster energy efficiency projects by creating a market where savings are valued. Under this scheme, greenhouse gas (GHG) emissions associated with the production of electricity are capped and electricity retailers are required to meet the target partially or entirely through energy efficiency activities. Implementation of DSM projects is very much in the early stages in several of the APP countries or localized to a regional part of the country. The purpose of this project is to review the different types of DSM programs experienced by APP countries and to estimate the overall future potential for cost-effective demand-side efficiency improvements in buildings sectors in the 7 APP countries through the year 2030. Overall, the savings potential is estimated to be 1.7 thousand TWh or 21percent of the 2030 projected base case electricity demand. Electricity savings potential ranges from a high of 38percent in India to a low of 9percent in Korea for the two sectors. Lighting, fans, and TV sets and lighting and refrigeration are the largest contributors to residential and commercial electricity savings respectively. This work presents a first estimates of the savings potential of DSM programs in APP countries. While the resulting estimates are based on detailed end-use data, it is worth keeping in mind that more work is needed to overcome limitation in data at this time of the project.

    The dataset for this report is described in Walter et al. (2004) and consists primarily of Nevada Test Site (NTS) explosions, hole collapse and earthquakes. In addition, there were several earthquakes in California and Utah; earthquakes recorded near Cataract Creek, Arizona; mine blasts at two areas in Arizona; and two mine collapses in Wyoming. In the vicinity of NTS there were mainshock/aftershock sequences at Little Skull Mt, Scotty's Junction and Hector ere mine. All the events were shallow and distances ranged from about 0.1 degree to regional distances. All of the data for these events were carefully reviewed and analyzed. In the following sections of the report, we describe analysis procedures, problems with the data and results of analysis.

  4. EVALUATION OF LAND USE/LAND COVER DATASETS FOR URBAN WATERSHED MODELING

    Land use/land cover (LULC) data are a vital component for nonpoint source pollution modeling. Most watershed hydrology and pollutant loading models use, in some capacity, LULC information to generate runoff and pollutant loading estimates. Simple equation methods predict runoff and pollutant loads using runoff coefficients or pollutant export coefficients that are often correlated to LULC type. Complex models use input variables and parameters to represent watershed characteristics and pollutant buildup and washoff rates as a function of LULC type. Whether using simple or complex models an accurate LULC dataset with an appropriate spatial resolution and level of detail is paramount for reliable predictions. The study presented in this paper compared and evaluated several LULC dataset sources for application in urban environmental modeling. The commonly used USGS LULC datasets have coarser spatial resolution and lower levels of classification than other LULC datasets. In addition, the USGS datasets do not accurately represent the land use in areas that have undergone significant land use change during the past two decades. We performed a watershed modeling analysis of three urban catchments in Los Angeles, California, USA to investigate the relative difference in average annual runoff volumes and total suspended solids (TSS) loads when using the USGS LULC dataset versus using a more detailed and current LULC dataset. When the two LULC datasets were aggregated to the same land use categories, the relative differences in predicted average annual runoff volumes and TSS loads from the three catchments were 8 to 14% and 13 to 40%, respectively. The relative differences did not have a predictable relationship with catchment size.

    Diabetic macular edema (DME) is a common vision threatening complication of diabetic retinopathy. In a large scale screening environment DME can be assessed by detecting exudates (a type of bright lesions) in fundus images. In this work, we introduce a new methodology for diagnosis of DME using a novel set of features based on colour, wavelet decomposition and automatic lesion segmentation. These features are employed to train a classifier able to automatically diagnose DME through the presence of exudation. We present a new publicly available dataset with ground-truth data containing 169 patients from various ethnic groups and levels of DME. This and other two publicly available datasets are employed to evaluate our algorithm. We are able to achieve diagnosis performance comparable to retina experts on the MESSIDOR (an independently labelled dataset with 1200 images) with cross-dataset testing (e.g., the classifier was trained on an independent dataset and tested on MESSIDOR). Our algorithm obtained an AUC between 0.88 and 0.94 depending on the dataset/features used. Additionally, it does not need ground truth at lesion level to reject false positives and is computationally efficient, as it generates a diagnosis on an average of 4.4 s (9.3 s, considering the optic nerve localization) per image on an 2.6 GHz platform with an unoptimized Matlab implementation.

    Data used by the National Renewable Energy Laboratory (NREL) in energy analysis are often produced by industry and licensed or purchased for analysis. While this practice provides needed flexibility in selecting data for analysis it presents challenges in understanding the differences among multiple, ostensibly similar, datasets. As options for source data become more varied, it is important to be able to articulate why certain datasets were chosen and to ensure those include the data that best meet the boundaries and/or limitations of a particular analysis. This report represents the first of three phases of research intended to develop methods to quantitatively assess and compare both input datasets and the results of analyses performed at NREL. This capability is critical to identifying tipping points in the costs or benefits of achieving high spatial and temporal resolution of input data.

Our algorithm is robust to segmentation uncertainties, does not need ground truth at lesion level, and is very fast, generating a diagnosis on an average of 4.4 seconds per image on an 2.6 GHz platform with an unoptimised Matlab implementation.

Black-Right-Pointing-Pointer Similar strategy is supposed promising in other machine learning problems. -- Abstract: Many non-synonymous SNPs (nsSNPs) are associated with diseases, and numerous machine learning methods have been applied to train classifiers for sorting disease-associated nsSNPs from neutral ones. The continuously accumulated nsSNP data allows us to further explore better prediction approaches. In this work, we partitioned the training data into 20 subsets according to either original or substituted amino acid type at the nsSNP site. Using support vector machine (SVM), training classification models on each subset resulted in an overall accuracy of 76.3% or 74.9% depending on the two different partition criteria, while training on the whole dataset obtained an accuracy of only 72.6%. Moreover, the dataset was also randomly divided into 20 subsets, but the corresponding accuracy was only 73.2%. Our results demonstrated that partitioning the whole training dataset into subsets properly, i.e., according to the residue type at the nsSNP site, will improve the performance of the trained classifiers significantly, which should be valuable in developing better tools for predicting the disease-association of nsSNPs.

    Purpose: M5L, a fully automated computer-aided detection (CAD) system for the detection and segmentation of lung nodules in thoracic computed tomography (CT), is presented and validated on several image datasets. Methods: M5L is the combination of two independent subsystems, based on the Channeler Ant Model as a segmentation tool [lung channeler ant model (lungCAM)] and on the voxel-based neural approach. The lungCAM was upgraded with a scan equalization module and a new procedure to recover the nodules connected to other lung structures; its classification module, which makes use of a feed-forward neural network, is based of a small number of features (13), so as to minimize the risk of lacking generalization, which could be possible given the large difference between the size of the training and testing datasets, which contain 94 and 1019 CTs, respectively. The lungCAM (standalone) and M5L (combined) performance was extensively tested on 1043 CT scans from three independent datasets, including a detailed analysis of the full Lung Image Database Consortium/Image Database Resource Initiative database, which is not yet found in literature. Results: The lungCAM and M5L performance is consistent across the databases, with a sensitivity of about 70% and 80%, respectively, at eight false positive findings per scan, despite the variable annotation criteria and acquisition and reconstruction conditions. A reduced sensitivity is found for subtle nodules and ground glass opacities (GGO) structures. A comparison with other CAD systems is also presented. Conclusions: The M5L performance on a large and heterogeneous dataset is stable and satisfactory, although the development of a dedicated module for GGOs detection could further improve it, as well as an iterative optimization of the training procedure. The main aim of the present study was accomplished: M5L results do not deteriorate when increasing the dataset size, making it a candidate for supporting radiologists on large scale screenings and clinical programs.

    Regional wind integration studies in the United States require detailed wind power output data at many locations to perform simulations of how the power system will operate under high-penetration scenarios. The wind data sets that serve as inputs into the study must realistically reflect the ramping characteristics, spatial and temporal correlations, and capacity factors of the simulated wind plants, as well as be time synchronized with available load profiles. The Wind Integration National Dataset (WIND) Toolkit described in this paper fulfills these requirements. A wind resource dataset, wind power production time series, and simulated forecasts from a numerical weather prediction model run on a nationwide 2-km grid at 5-min resolution will be made publicly available for more than 110,000 onshore and offshore wind power production sites.

    Many scientific applications and experiments, such as high energy and nuclear physics, astrophysics, climate observation and modeling, combustion, nano-scale material sciences, and computational biology, generate extreme volumes of data with a large number of files. These data sources are distributed among national and international data repositories, and are shared by large numbers of geographically distributed scientists. A large portion of data is frequently accessed, and a large volume of data is moved from one place to another for analysis and storage. One challenging issue in such efforts is the limited network capacity for moving large datasets to explore and manage. The Bulk Data Mover (BDM), a data transfer management tool in the Earth System Grid (ESG) community, has been managing the massive dataset transfers efficiently with the pre-configured transfer properties in the environment where the network bandwidth is limited. Dynamic transfer adjustment was studied to enhance the BDM to handle significant end-to-end performance changes in the dynamic network environment as well as to control the data transfers for the desired transfer performance. We describe the results from the BDM transfer management for the climate datasets. We also describe the transfer estimation model and results from the dynamic transfer adjustment.

  13. Evaluation of Global Monsoon Precipitation Changes based on Five Reanalysis Datasets

    With the motivation to identify whether or not a reasonably simulated atmospheric circulation would necessarily lead to a successful reproduction of monsoon precipitation, the performances of five sets of reanalysis data (NCEP2, ERA40, JRA25, ERA-Interim and MERRA) in reproducing the climatology, interannual variation and long-term trend of global monsoon (GM) precipitation are comprehensively evaluated. In order to better understand the variability and long-term trend of GM precipitation, we also examined the major components of water budget, including evaporation, water vapor convergence and the change in local water vapor storage, based on five reanalysis datasets. The results show that all five reanalysis data reasonably reproduce the climatology of GM precipitation. The ERA-Interim (NCEP2) shows the highest (lowest) skill among the five datasets. The observed GM precipitation shows an increasing tendency during 1979-2001 along with a strong interannual variability, which is reasonably reproduced by the five sets of reanalysis data. The observed increasing trend of GM precipitation is dominated by the contribution from the North African, North American and Australian monsoons. All five data fail in reproducing the increasing tendency of North African monsoon precipitation. The wind convergence term in water budget equation dominate the GM precipitation variation, indicating a consistency between the GM precipitation and the seasonal change of prevailing wind.

    This report documents the FY13 efforts to enhance a dataset of spent nuclear fuel isotopic composition data for use in developing intrinsic signatures for nuclear forensics. A review and collection of data from the open literature was performed in FY10. In FY11, the Spent Fuel COMPOsition (SFCOMPO) excel-based dataset for nuclear forensics (NF), SFCOMPO/NF was established and measured data for graphite production reactors, Boiling Water Reactors (BWRs) and Pressurized Water Reactors (PWRs) were added to the dataset and expanded to include a consistent set of data simulated by calculations. A test was performed to determine whether the SFCOMPO/NF dataset will be useful for the analysis and identification of reactor types from isotopic ratios observed in interdicted samples.

    The material below is the final technical/progress report of the Laboratory for Visiometrics and Modeling (Vizlab) in visiometrics for the grant entitled Visualization and Quantification of Evolving Phenomena. This includes coordination with DOE supported scientists at Los Alamos National Laboratory (LANL) and Princeton Plasma Physics Laboratory (PPPL), and with theoretical and computational physicists at the National Institute of Fusion Science (NIFS) in Nagoya, Japan and the Institute of Laser Engineering (ILE) in Osaka, Japan. The authors research areas included: Enhancement and distribution of the DAVID environment, this is a 2D visualization environment incorporating many advanced quantifications and diagnostics useful for prediction, understanding, and reduced model formation; Feature extraction, tracking and quantification of 3D time-dependent datasets of non-linear and turbulent simulations both compressible and incompressible. This work is applicable to all 3D time-varying simulations; Visiometrics in shock-interface interactions and mixing for the Richtmyer-Meshkov (RM) environment. This work highlights reduced models for nonlinear evolutions and the role of density stratified interfaces (contact discontinuities) and has application to supernova physics, laser fusion and supersonic combustion. The collaborative projects included areas of (1) Feature extraction, tracking and quantification in 3D turbulence: compressible and incompressible; (2) Numerical Tokamak Project (NTP); (3) Data projection and reduced modeling for shock-interface interactions and mixing. (The Richtmyer-Meshkov (RM) environment relevant to laser fusion and combustion).

    We present a new lock-free parallel algorithm for computing betweenness centralityof massive small-world networks. With minor changes to the data structures, ouralgorithm also achieves better spatial cache locality compared to previous approaches. Betweenness centrality is a key algorithm kernel in HPCS SSCA#2, a benchmark extensively used to evaluate the performance of emerging high-performance computing architectures for graph-theoretic computations. We design optimized implementations of betweenness centrality and the SSCA#2 benchmark for two hardware multithreaded systems: a Cray XMT system with the Threadstorm processor, and a single-socket Sun multicore server with the UltraSPARC T2 processor. For a small-world network of 134 million vertices and 1.073 billion edges, the 16-processor XMT system and the 8-core Sun Fire T5120 server achieve TEPS scores (an algorithmic performance count for the SSCA#2 benchmark) of 160 million and 90 million respectively, which corresponds to more than a 2X performance improvement over the previous parallel implementations. To better characterize the performance of these multithreaded systems, we correlate the SSCA#2 performance results with data from the memory-intensive STREAM and RandomAccess benchmarks. Finally, we demonstrate the applicability of our implementation to analyze massive real-world datasets by computing approximate betweenness centrality for a large-scale IMDb movie-actor network.

  10. Query and Visualization of extremely large network datasets over the web using Quadtree based KML Regional Network Links

    Geographic data sets are often very large in size. Interactive visualization of such data at all scales is not easy because of the limited resolution of the monitors and inability of visualization applications to handle the volume of data. This is especially true for large vector datasets. The end user s experience is frequently unsatisfactory when exploring such data over the web using a naive application. Network bandwidth is another contributing factor to the low performance. In this paper, a Quadtree based technique to visualize extremely large spatial network datasets over the web is described. It involves using custom developed algorithms leveraging a PostGIS database as the data source and Google Earth as the visualization client. This methodology supports both point and range queries along with non-spatial queries. This methodology is demonstrated using a network dataset consisting of several million links. The methodology is based on using some of the powerful features of KML (Keyhole Markup Language). Keyhole Markup Language (KML) is an Open Geospatial Consortium (OGC) standard for displaying geospatial data on Earth browsers. One of the features of KML is the notion of Network Links. Using network links, a wide range of geospatial data sources such as geodatabases, static files and geospatial data services can be simultaneously accessed and visualized seamlessly. Using the network links combined with Level of Detail principle, view based rendering and intelligent server and client-side caching, scalability in visualizing extremely large spatial datasets can be achieved.

    In previously published analyses of the 41-building 1994-1996 USEPA Building Assessment Survey and Evaluation (BASE) dataset, higher workday time-averaged indoor minus outdoor CO{sub 2} concentrations (dCO{sub 2}) were associated with increased prevalence of certain mucous membrane and lower respiratory sick building syndrome (SBS) symptoms, even at peak dCO{sub 2} concentrations below 1,000 ppm. For this paper, similar analyses were performed using the larger 100-building 1994-1998 BASE dataset. Multivariate logistic regression analyses quantified the associations between dCO{sub 2} and the SBS symptoms, adjusting for age, sex, smoking status, presence of carpet in workspace, thermal exposure, relative humidity, and a marker for entrained automobile exhaust. Adjusted dCO{sub 2} prevalence odds ratios for sore throat and wheeze were 1.17 and 1.20 per 100-ppm increase in dCO{sub 2} (p <0.05), respectively. These new analyses generally support our prior findings. Regional differences in climate, building design, and operation may account for some of the differences observed in analyses of the two datasets.

    High-resolution Fourier transform ion cyclotron resonance (FT-ICR) mass spectrometry imaging enables the spatial mapping and identification of biomolecules from complex surfaces. The need for long time-domain transients, and thus large raw file sizes, results in a large amount of raw data (“big data”) that must be processed efficiently and rapidly. This can be compounded by largearea imaging and/or high spatial resolution imaging. For FT-ICR, data processing and data reduction must not compromise the high mass resolution afforded by the mass spectrometer. The continuous mode “Mosaic Datacube” approach allows high mass resolution visualization (0.001 Da) of mass spectrometry imaging data, but requires additional processing as compared to featurebased processing. We describe the use of distributed computing for processing of FT-ICR MS imaging datasets with generation of continuous mode Mosaic Datacubes for high mass resolution visualization. An eight-fold improvement in processing time is demonstrated using a Dutch nationally available cloud service.

    Substantial evidence from galaxies, galaxy clusters, and cosmological scales suggests that ~85% of the matter of our universe is invisible. The missing matter, or "dark matter" is likely composed of non-relativistic, non-baryonic particles, which have very rare interactions with baryonic matter and with one another. Among dark matter candidates, Weakly Interacting Massive Particles (WIMPs) are particularly well motivated. In the early universe, thermally produced particles with weak-scale mass and interactions would `freeze out’ at the correct density to be dark matter today. Extensions to the Standard Model of particle physics, such as Supersymmetry, which solve gauge hierarchy and coupling unification problems, naturally provide such particles. Interactions of WIMPs with baryons are expected to be rare, but might be detectable in low-noise detectors. The Cryogenic Dark Matter Search (CDMS) experiment uses ionization- and phonon- sensitive germanium particle detectors to search for such interactions. CDMS detectors are operated at the Soudan Underground Laboratory in Minnesota, within a shielded environment to lower cosmogenic and radioactive background. The combination of phonon and ionization signatures from the detectors provides excellent residual-background rejection. This dissertation presents improved techniques for phonon calibration of CDMS II detectors and the analysis of the final CDMS II dataset with 612 kg-days of exposure. We set a limit of 3.8x10$^{-}$44 cm$^{2}$ on WIMP-nucleon spin-independent scattering cross section for a WIMP mass of 70 GeV/c$^{2}$. At the time this analysis was published, these data presented the most stringent limits on WIMP scattering for WIMP masses over 42 GeV/c$^{2}$, ruling out previously unexplored parameter space. Next-generation rare-event searches such as SuperCDMS, COUPP, and CLEAN will be limited in sensitivity, unless they achieve stringent control of the surface radioactive contamination on their detectors. Low-penetrating radiation, such as alpha and beta particles, will mimic signal in these experiments. This dissertation also presents the design and prototyping of a novel detector for surface radiocontaminants, called the BetaCage --- a neon-gas time projection chamber built from radiopure materials and operated underground with shielding similar to CDMS II. The BetaCage will enable beta screening of materials at world-best sensitivity of 10$^{-5}$/cm$^{2}$/keV/day, providing a valuable tool to the physics community.

    Purpose: The severe reduction of salivary function (xerostomia) is a common complication after radiation therapy for head-and-neck cancer. Consequently, guidelines to ensure adequate function based on parotid gland tolerance dose-volume parameters have been suggested by the QUANTEC group and by Ortholan et al. We perform a validation test of these guidelines against a prospectively collected dataset and compared with a previously published dataset. Methods and Materials: Whole-mouth stimulated salivary flow data from 66 head-and-neck cancer patients treated with radiotherapy at the British Columbia Cancer Agency (BCCA) were measured, and treatment planning data were abstracted. Flow measurements were collected from 50 patients at 3 months, and 60 patients at 12-month follow-up. Previously published data from a second institution, Washington University in St. Louis (WUSTL), were used for comparison. A logistic model was used to describe the incidence of Grade 4 xerostomia as a function of the mean dose of the spared parotid gland. The rate of correctly predicting the lack of xerostomia (negative predictive value [NPV]) was computed for both the QUANTEC constraints and Ortholan et al. recommendation to constrain the total volume of both glands receiving more than 40 Gy to less than 33%. Results: Both datasets showed a rate of xerostomia of less than 20% when the mean dose to the least-irradiated parotid gland is kept to less than 20 Gy. Logistic model parameters for the incidence of xerostomia at 12 months after therapy, based on the least-irradiated gland, were D{sub 50} = 32.4 Gy and and {gamma} = 0.97. NPVs for QUANTEC guideline were 94% (BCCA data), and 90% (WUSTL data). For Ortholan et al. guideline NPVs were 85% (BCCA) and 86% (WUSTL). Conclusion: These data confirm that the QUANTEC guideline effectively avoids xerostomia, and this is somewhat more effective than constraints on the volume receiving more than 40 Gy.

Export of DEM and RGB mosaic in geotiff format (NAD 83, 2012 geoid, UTM zone 4 north) with pixel resolution of about 2 cm, and x,y,z accuracy in centimeter range (less than 10 cm). High-accuracy and high-resolution inside GCPs zone for L2 corridor (500x20m), AB corridor (500x40) DEM will be updated once all GCPs will be measured. Only zones between GCPs are accurate although all the mosaic is provided.

    In response to a proposed activity of the WCRP's Working Group on Coupled Modelling (WGCM),PCMDI volunteered to collect model output contributed by leading modeling centers around the world. Climate model output from simulations of the past, present and future climate was collected by PCMDI mostly during the years 2005 and 2006, and this archived data constitutes phase 3 of the Coupled Model Intercomparison Project (CMIP3). In part, the WGCM organized this activity to enable those outside the major modeling centers to perform research of relevance to climate scientists preparing the Fourth Asssessment Report (AR4) of the Intergovernmental Panel on Climate Change (IPCC). The IPCC was established by the World Meteorological Organization and the United Nations Environmental Program to assess scientific information on climate change. The IPCC publishes reports that summarize the state of the science. This unprecedented collection of recent model output is officially known as the WCRP CMIP3 multi-model dataset. It is meant to serve IPCC's Working Group 1, which focuses on the physical climate system - atmosphere, land surface, ocean and sea ice - and the choice of variables archived at the PCMDI reflects this focus. A more comprehensive set of output for a given model may be available from the modeling center that produced it. As of November 2007, over 35 terabytes of data were in the archive and over 303 terabytes of data had been downloaded among the more than 1200 registered users. Over 250 journal articles, based at least in part on the dataset, have been published or have been accepted for peer-reviewed publication. Countries from which models have been gathered include Australia, Canada, China, France, Germany and Korea, Italy, Japan, Norway, Russia, Great Britain and the United States.     Understanding the real-world power demand of modern automobiles is of critical importance to engineers using modeling and simulation to inform the intelligent design of increasingly efficient powertrains. Increased use of global positioning system (GPS) devices has made large scale data collection of vehicle speed (and associated power demand) a reality. While the availability of real-world GPS data has improved the industry's understanding of in-use vehicle power demand, relatively little attention has been paid to the incremental power requirements imposed by road grade. This analysis quantifies the incremental efficiency impacts of real-world road grade by appending high fidelity elevation profiles to GPS speed traces and performing a large simulation study. Employing a large real-world dataset from the National Renewable Energy Laboratory's Transportation Secure Data Center, vehicle powertrain simulations are performed with and without road grade under five vehicle models. Aggregate results of this study suggest that road grade could be responsible for 1% to 3% of fuel use in light-duty automobiles.

    Using the US EPA 100 office-building BASE Study dataset, they conducted multivariate logistic regression analyses to quantify the relationship between indoor CO{sub 2} concentrations (dCO{sub 2}) and mucous membrane (MM) and lower respiratory system (LResp) building related symptoms, adjusting for age, sex, smoking status, presence of carpet in workspace, thermal exposure, relative humidity, and a marker for entrained automobile exhaust. In addition, they tested the hypothesis that certain environmentally-mediated health conditions (e.g., allergies and asthma) confer increased susceptibility to building related symptoms within office buildings. Adjusted odds ratios (ORs) for statistically significant, dose-dependent associations (p < 0.05) for dry eyes, sore throat, nose/sinus congestion, and wheeze symptoms with 100 ppm increases in dCO{sub 2} ranged from 1.1 to 1.2. These results suggest that increases in the ventilation rates per person among typical office buildings will, on average, reduce the prevalence of several building related symptoms by up to 70%, even when these buildings meet the existing ASHRAE ventilation standards for office buildings. Building occupants with certain environmentally-mediated health conditions are more likely to experience building related symptoms than those without these conditions (statistically significant ORs ranged from 2 to 11).

    To improve understanding of the convective processes key to the Madden-Julian-Oscillation (MJO) initiation, the Dynamics of the MJO (DYNAMO) and Atmospheric Radiation Measurement MJO Investigation Experiment (AMIE) collected four months of observations from three radars, the S-band Polarization Radar (S-Pol), the C-band Shared Mobile Atmospheric Research & Teaching Radar (SMART-R), and Ka-band Zenith Radar (KAZR) on Addu Atoll in the tropical Indian Ocean. This study compares the measurements from the S-Pol and SMART-R to those from the more sensitive KAZR in order to characterize the hydrometeor detection capabilities of the two scanning precipitation radars. Frequency comparisons for precipitating convective clouds and non-precipitating high clouds agree much better than non-precipitating low clouds for both scanning radars due to issues in ground clutter. On average, SMART-R underestimates convective and high cloud tops by 0.3 to 1.1 km, while S-Pol underestimates cloud tops by less than 0.4 km for these cloud types. S-Pol shows excellent dynamic range in detecting various types of clouds and therefore its data are well suited for characterizing the evolution of the 3D cloud structures, complementing the profiling KAZR measurements. For detecting non-precipitating low clouds and thin cirrus clouds, KAZR remains the most reliable instrument. However, KAZR is attenuated in heavy precipitation and underestimates cloud top height due to rainfall attenuation 4.3% of the time during DYNAMO/AMIE. An empirical method to correct the KAZR cloud top heights is described, and a merged radar dataset is produced to provide improved cloud boundary estimates, microphysics and radiative heating retrievals.

    Using the 100 office-building Building Assessment Survey and Evaluation (BASE) Study dataset, we performed multivariate logistic regression analyses to quantify the associations between indoor minus outdoor CO{sub 2} (dCO{sub 2}) concentrations and mucous membrane (MM) and lower respiratory system (Lresp) Sick Building Syndrome (SBS) symptoms, adjusting for age, sex, smoking status, presence of carpet in workspace, thermal exposure, relative humidity, and a marker for entrained automobile exhaust. Using principal components analysis we identified a number of possible sources of 73 measured volatile organic compounds in the office buildings, and assessed the impact of these VOCs on the probability of presenting the SBS symptoms. Additionally we included analysis adjusting for the risks for predisposition of having SBS symptoms associated with the allergic, asthmatic, and environmentally sensitive subpopulations within the office buildings. Adjusted odds ratios (ORs) for statistically significant, dose-dependant associations (p<0.05) for dry eyes, sore throat, nose/sinus congestion, and wheeze symptoms with 100-ppm increases in dCO{sub 2} ranged from 1.1 to 1.2. These results suggest that increases in the ventilation rates per person among typical office buildings will, on average significantly reduce the prevalence of several SBS symptoms, up to 80%, even when these buildings meet the existing ASHRAE ventilation standards for office buildings. VOC sources were observed to play an role in direct association with mucous membrane and lower respiratory irritation, and possibly to be indirectly involved in indoor chemical reactions with ozone that produce irritating compounds associated with SBS symptoms. O-xylene, possibly emitted from furniture coatings was associated with shortness of breath (OR at the maximum concentration = 8, p < 0.05). The environmental sensitivities of a large subset of the office building population add to the overall risk of SBS symptoms (ORs ranging from 2 to above 11) within the buildings.

    Understanding vector fields resulting from large scientific simulations is an important and often difficult task. Streamlines, curves that are tangential to a vector field at each point, are a powerful visualization method in this context. Application of streamline-based visualization to very large vector field data represents a significant challenge due to the non-local and data-dependent nature of streamline computation, and requires careful balancing of computational demands placed on I/O, memory, communication, and processors. In this paper we review two parallelization approaches based on established parallelization paradigms (static decomposition and on-demand loading) and present a novel hybrid algorithm for computing streamlines. Our algorithm is aimed at good scalability and performance across the widely varying computational characteristics of streamline-based problems. We perform performance and scalability studies of all three algorithms on a number of prototypical application problems and demonstrate that our hybrid scheme is able to perform well in different settings.
