    APBS and PDB2PQR are widely utilized free software packages for biomolecular electrostatics calculations. Using the Opal toolkit, we have developed a web services framework for these software packages that enables the use of APBS and PDB2PQR by users who do not have local access to the necessary amount of computational capabilities. This not only increases accessibility of the software to a wider range of scientists, educators, and students but it also increases the availability of electrostatics calculations on portable computing platforms. Users can access this new functionality in two ways. First, an Opal-enabled version of APBS is provided in current distributions, available freely on the web. Second, we have extended the PDB2PQR web server to provide an interface for the setup, execution, and visualization electrostatics potentials as calculated by APBS. This web interface also uses the Opal framework which ensures the scalability needed to support the large APBS user community. Both of these resources are available from the APBS/PDB2PQR website: http://www.poissonboltzmann.org/.

    In the handful of years since the World Wide Web (WWW or Web) came into being, Web sites have developed at an astonishing rate. With the influx of Web pages comes a disparity of site types, including personal homepages, commercial sales sites, and educational data. The variety of sites and the deluge of information contained on the Web exemplify the individual nature of the WWW. Whereas some people argue that it is this eclecticism which gives the Web its charm, we propose that sites which are repositories of technical data would benefit from standardization. This paper proffers a methodology for publishing ecological research on the Web. The template we describe uses capabilities of HTML (the HyperText Markup Language) to enhance the value of the traditional scientific paper.

    The process of gathering, archiving, and distributing computer benchmark data is a cumbersome task usually performed by computer users and vendors with little coordination. Most important, there is no publicly available central depository of performance data for all ranges of machines from personal computers to supercomputers. We present an Internet-accessible performance database server (PDS) that can be used to extract current benchmark data and literature. As an extension to the X-Windows-based user interface (Xnetlib) to the Netlib archival system, PDS provides an on-line catalog of public domain computer benchmarks such as the LINPACK benchmark, Perfect benchmarks, and the NAS parallelmore »benchmarks. PDS does not reformat or present the benchmark data in any way that conflicts with the original methodology of any particular benchmark; it is thereby devoid of any subjective interpretations of machine performance. We believe that all branches (research laboratories, academia, and industry) of the general computing community can use this facility to archive performance metrics and make them readily available to the public. PDS can provide a more manageable approach to the development and support of a large dynamic database of published performance metrics.« less

    Blind quantum computation allows a client without enough quantum technologies to delegate her quantum computation to quantum server, while keeping her input, output and algorithm secure. In this paper, we propose a universal single-server and classical-client blind quantum computation protocol based on entanglement swapping technology. In our protocol, the client interface with only one server and the only ability of the client requires is to get particles from trusted center and forward them to the server. Moreover, the protocol can be modified to make client completely classical by improving the ability of the trusted center. Numbers of blind quantum computation protocols have been presented in recent years, including single-, double- and triple-server protocols. In the single-server protocol, client needs to prepare single qubits. Though client can be classical in the double-server protocol, the two servers, who share Bell state from trusted center, are not allowed to communicate with each other. Recently, the triple-server protocol solves the noncommunication problem. Three servers, however, make the implementation of the computation sophisticated and unrealistic. Since it is impossible for blind quantum computation with only classical client and single server, blind quantum computation may work in the "Cloud + E-commerce" style in the future. Our protocol might become a key ingredient for real-life application in the first generation of quantum computations.

    Fifty-seven percent of US servers are housed in server closets, server rooms, and localized data centers, in what are commonly referred to as small server rooms, which comprise 99percent of all server spaces in the US. While many mid-tier and enterprise-class data centers are owned by large corporations that consider energy efficiency a goal to minimize business operating costs, small server rooms typically are not similarly motivated. They are characterized by decentralized ownership and management and come in many configurations, which creates a unique set of efficiency challenges. To develop energy efficiency strategies for these spaces, we surveyed 30 small server rooms across eight institutions, and selected four of them for detailed assessments. The four rooms had Power Usage Effectiveness (PUE) values ranging from 1.5 to 2.1. Energy saving opportunities ranged from no- to low-cost measures such as raising cooling set points and better airflow management, to more involved but cost-effective measures including server consolidation and virtualization, and dedicated cooling with economizers. We found that inefficiencies mainly resulted from organizational rather than technical issues. Because of the inherent space and resource limitations, the most effective measure is to operate servers through energy-efficient cloud-based services or well-managed larger data centers, rather than server rooms. Backup power requirement, and IT and cooling efficiency should be evaluated to minimize energy waste in the server space. Utility programs are instrumental in raising awareness and spreading technical knowledge on server operation, and the implementation of energy efficiency measures in small server rooms.

    With the ever-increasing popularity of social network services (SNSs), an understanding of the characteristics of these services and their effects on the behavior of their host servers is critical. However, there has been a lack of research on the workload characterization of servers running SNS applications such as blog services. To fill this void, we empirically characterized real-world web server logs collected from one of the largest South Korean blog hosting sites for 12 consecutive days. The logs consist of more than 96 million HTTP requests and 4.7 TB of network traffic. Our analysis reveals the followings: (i) The transfer size of non-multimedia files and blog articles can be modeled using a truncated Pareto distribution and a log-normal distribution, respectively; (ii) User access for blog articles does not show temporal locality, but is strongly biased towards those posted with image or audio files. We additionally discuss the potential performance improvement through clustering of small files on a blog page into contiguous disk blocks, which benefits from the observed file access patterns. Trace-driven simulations show that, on average, the suggested approach achieves 60.6% better system throughput and reduces the processing time for file access by 30.8% compared to the best performance of the Ext4 file system.

    This report documents a demonstration that compared the energy consumption and efficiency of a limited sample size of server-type IT equipment from different manufacturers by measuring power at the server power supply power cords. The results are specific to the equipment and methods used. However, it is hoped that those responsible for IT equipment selection can used the methods described to choose models that optimize energy use efficiency. The demonstration was conducted in a data center at Lawrence Berkeley National Laboratory in Berkeley, California. It was performed with five servers of similar mechanical and electronic specifications; three from Intel and one each from Dell and Supermicro. Server IT equipment is constructed using commodity components, server manufacturer-designed assemblies, and control systems. Server compute efficiency is constrained by the commodity component specifications and integration requirements. The design freedom, outside of the commodity component constraints, provides room for the manufacturer to offer a product with competitive efficiency that meets market needs at a compelling price. A goal of the demonstration was to compare and quantify the server efficiency for three different brands. The efficiency is defined as the average compute rate (computations per unit of time) divided by the average energy consumption rate. The research team used an industry standard benchmark software package to provide a repeatable software load to obtain the compute rate and provide a variety of power consumption levels. Energy use when the servers were in an idle state (not providing computing work) were also measured. At high server compute loads, all brands, using the same key components (processors and memory), had similar results; therefore, from these results, it could not be concluded that one brand is more efficient than the other brands. The test results show that the power consumption variability caused by the key components as a group is similar to all other components as a group. However, some differences were observed. The Supermicro server used 27 percent more power at idle compared to the other brands. The Intel server had a power supply control feature called cold redundancy, and the data suggest that cold redundancy can provide energy savings at low power levels. Test and evaluation methods that might be used by others having limited resources for IT equipment evaluation are explained in the report.

Monitoring becomes very important when there are a large number of solar panels. Monitoring would allow early detection if the output falls below required level or one of the solar panel out of 1000 goes down. In this study the target is to monitor and control a developed solar panel by using available internet foundation. This web-enabled software will provide more flexibility over the system such as transmitting data from panel to the host computer and disseminating information to relevant stake holders barring any geographical barrier. The software would be built around web server with dynamic HTML and JAVA, this paper presents the preliminary design of the proposed system.

    A WEB-portal HepWeb allows users to perform the most popular calculations in high energy physics - calculations of hadron-hadron, hadron-nucleus and nucleus-nucleus interaction cross sections as well as calculations of secondary particles characteristics in the interactions using Monte Carlo event generators. The List of the generators includes Dubna version of the intra-nuclear cascade model (CASCADE), FRITIOF model, ultra-relativistic quantum molecular dynamic model (UrQMD), HIJING model, and AMPT model. Setting up the colliding particles/nucleus properties (collision energy, mass numbers and charges of nuclei, impact parameters of interactions, and number of generated events) is realized by a WEB interface. A query is processed by a server, and results are presented to the user as a WEB-page. Short descriptions of the installed generators, the WEB interface implementation and the server operation are given.

    At CERN, as increasingly elsewhere, server based applications using the PL/SQL cartridge and Java are preferred as they make minimum demands on the client and ease maintenance. The PL/SQL cartridge, the original method offered by Oracle, has proved reliable and effective. We have used it to build web applications for more than four years. Newer applications are using Servlets together with the application server. This paper presents the different techniques that we designed and the pitfalls that we encountered in diverse projects such as a technology transfer database, a product management tool and a system to keep track of physics events. Important considerations are security, ease of maintenance, transaction handling and modularity.     In a video on demand system, the main video repository may be far away from the user and generally has limited streaming capacities. Since a high quality video's size is huge, it requires high bandwidth for streaming over the internet. In order to achieve a higher video hit ratio, reduced client waiting time, distributed server's architecture can be used, in which multiple local servers are placed close to clients and, based on their regional demands video contents are cached dynamically from the main server. As the cost of proxy server is decreasing and demand for reduced waiting time is increasing day by day, newer architectures are explored, innovative schemes are arrived at. In this paper we present novel 3 layer architecture, includes main multimedia server, a Tracker and Proxy servers. This architecture targets to optimize the client waiting time.     In this paper we present a system for visualizing volume data from remote supercomputers (PermWeb). We have developed both parallel volume rendering algorithms, and the World Wide Web software for accessing the data at the remote sites. The implementation uses Hypertext Markup Language (HTML), Java, and Common Gateway Interface (CGI) scripts to connect World Wide Web (WWW) servers/clients to our volume renderers. The front ends are interactive Java classes for specification of view, shading, and classification inputs. We present performance results, and implementation details for connections to our computing resources at the University of California Santa Cruz including a MasPar MP-2, SGI Reality Engine-RE2, and SGI Challenge machines. We apply the system to the task of visualizing trabecular bone from finite element simulations. Fast volume rendering on remote compute servers through a web interface allows us to increase the accessibility of the results to more users. User interface issues, overviews of parallel algorithm developments, and overall system interfaces and protocols are presented.     This paper outlines certain scenarios from the fields of astrophysics and fluid dynamics simulations which require high performance data warehouses that support array data type. A common feature of all these use cases is that subsetting and preprocessing the data on the server side (as far as possible inside the database server process) is necessary to avoid the client-server overhead and to minimize IO utilization. Analyzing and summarizing the requirements of the various fields help software engineers to come up with a comprehensive design of an array extension to relational database systems that covers a wide range of scientific applications. We also present a working implementation of an array data type for Microsoft SQL Server 2008 to support large-scale scientific applications. We introduce the design of the array type, results from a performance evaluation, and discuss the lessons learned from this implementation.     A web-based toolkit to monitor and diagnose data acquisition hardware has been developed. It allows for remote testing, monitoring, and control of VxWorks data acquisition computers and associated instrumentation using the HTTP protocol and a web browser. This solution provides concurrent and platform independent access, supplementary to the standard single-user rlogin mechanism. The toolkit is based on a specialized web server, and allows remote access and execution of select system commands and tasks, execution of test procedures, and provides remote monitoring of computer system resources and connected hardware. Various DAQ components such as multiplexers, digital I/O boards, analog to digital converters, or current sources can be accessed and diagnosed remotely in a uniform and well-organized manner. Additionally, the toolkit application supports user authentication and is able to enforce specified access restrictions.

    The possibility of using an IBM PC-compatible computer as an NFS file server for a moderate-size workgroup has been explored. A pilot project currently under way at LBNL has proven that this platform does indeed provide a viable alternative to commercially available file servers at a fraction of the cost without significant sacrifices in performance and reliability. From a $1,500 worth of hardware, we have built a Solaris x86 file server with 19.2 GB of disk space, expandable to 112 GB for another $6,200, which has proven to be a worthy contender in performance to its proprietary counterparts. The server has not exhibited any software of hardware problems during the four months it has been in service. Overall, the platform appears to be well suited to the needs of an experimental particle physics workgroup. We recommend it for use in the BaBar collaboration. This paper focuses on aspects of building a properly configured dedicated file server that are not adequately covered in the Solaris Installation and System Administration guides, such as choosing right hardware and performance optimization. Parts of it may also be of interest to prospective buyers of IBM PC-compatible systems and to Solaris SPARC administrators.

    A process and an apparatus are disclosed for high-intensity drying of fiber webs or sheets, such as newsprint, printing and writing papers, packaging paper, and paperboard or linerboard, as they are formed on a paper machine. The invention uses direct contact between the wet fiber web or sheet and various molten heat transfer fluids, such as liquefied eutectic metal alloys, to impart heat at high rates over prolonged durations, in order to achieve ambient boiling of moisture contained within the web. The molten fluid contact process causes steam vapor to emanate from the web surface, without dilution by ambient air; and it is differentiated from the evaporative drying techniques of the prior industrial art, which depend on the uses of steam-heated cylinders to supply heat to the paper web surface, and ambient air to carry away moisture, which is evaporated from the web surface. Contact between the wet fiber web and the molten fluid can be accomplished either by submersing the web within a molten bath or by coating the surface of the web with the molten media. Because of the high interfacial surface tension between the molten media and the cellulose fiber comprising the paper web, the molten media does not appreciatively stick to the paper after it is dried. Steam generated from the paper web is collected and condensed without dilution by ambient air to allow heat recovery at significantly higher temperature levels than attainable in evaporative dryers. 6 figs.

    For connected reductive linear algebraic structure groups it is proven that every web is holonomically isolated. The possible tuples of parallel transports in a web form a Lie subgroup of the corresponding power of the structure group. This Lie subgroup is explicitly calculated and turns out to be independent of the chosen local trivializations. Moreover, explicit necessary and sufficient criteria for the holonomical independence of webs are derived. The results above can even be sharpened: Given an arbitrary neighbourhood of the base points of a web, then this neighbourhood contains some segments of the web whose parameter intervals coincide, but do not include 0 (that corresponds to the base points of the web), and whose parallel transports already form the same Lie subgroup as those of the full web do.

    Although many general-purpose frameworks have been developed to aid in web application development, they typically tend to be both comprehensive and complex. To address this problem, a specialized server-side Java framework designed specifically for data retrieval and visualization has been developed. The framework's focus is on maintainability and data security. The functionality is rich with features necessary for simplifying data display design, deployment, user management and application debugging, yet the scope is deliberately kept limited to allow for easy comprehension and rapid application development. The system clearly decouples the application processing and visualization, which in turn allows for clean separation of layout and processing development. Duplication of standard web page features such as toolbars and navigational aids is therefore eliminated. The framework employs the popular Model-View-Controller (MVC) architecture, but it also uses the filter mechanism for several of its base functionalities, which permits easy extension of the provided core functionality of the system.

The conference title was ``Human Brain Mapping and Modeling.`` The meeting was attended by 137 registered participants and 30 observers from 82 institutions representing 12 countries. The meeting focused on the technical issues associated with brain mapping and modeling. A total of 23 papers were presented covering the following topics: spatial normalization and registration; functional image analysis; metanalysis and modeling; and new horizons in biological databases.     As markets become unexpectedly turbulent with a shortened product life cycle and a power shift towards buyers, the need for methods to rapidly and cost-effectively develop products, production facilities and supporting software is becoming urgent. The use of a virtual enterprise plays a vital role in surviving turbulent markets. However, its success requires reliable and large-scale interoperation among trading partners via a semantic web of trading partners' services whose properties, capabilities, and interfaces are encoded in an unambiguous as well as computer-understandable form. This paper demonstrates a promising approach to integration and interoperation between a design house and a manufacturer by developing semantic web services for business and engineering transactions. To this end, detailed activity and information flow diagrams are developed, in which the two trading partners exchange messages and documents. The properties and capabilities of the manufacturer sites are defined using DARPA Agent Markup Language (DAML) ontology definition language. The prototype development of semantic webs shows that enterprises can widely interoperate in an unambiguous and autonomous manner; hence, virtual enterprise is realizable at a low cost.

In this article, an architecture is offered which continuously online crawls the related blogs, using focused crawler, and investigates and analyses the obtained data. The online fetching is done based on the latest announcements of the ping server machines. A weighted graph is formed based on targeting the important key phrases, so that a focused crawler can do the fetching of the complete texts of the related Web pages, based on the weighted graph.

    The automated script for data acquisition project ( bibtasklet ) which aims to enhance existing metadata in our CERN Document Server with data from Springer was implemented. An implicit part of this task is to manage disambiguation (within incoming data), removal of multiple entries, handle replications between new and existing records and further automate the latest file upload task to CDS. All such elements and their corresponding changes are integrated within Invenio to make the upgraded metadata available on the CDS. Another implementation was to make a web interface for the invenio software to calculate the normalized loan period to help the librarians to predict bottleneck on the books on loan over certain period of time and facilitate their decision to buy the new records accordingly.

    The Factsheets web application was conceived out of the requirement to create, update, publish, and maintain a web site with dynamic research and development (R and D) content. Before creating the site, a requirements discovery process was done in order to accurately capture the purpose and functionality of the site. One of the high priority requirements for the site would be that no specialized training in web page authoring would be necessary. All functions of uploading, creation, and editing of factsheets needed to be accomplished by entering data directly into web form screens generated by the application. Another important requirement of the site was to allow for access to the factsheet web pages and data via the internal Sandia Restricted Network and Sandia Open Network based on the status of the input data. Important to the owners of the web site would be to allow the published factsheets to be accessible to all personnel within the department whether or not the sheets had completed the formal Review and Approval (R and A) process. Once the factsheets had gone through the formal review and approval process, they could then be published both internally and externally based on their individual publication status. An extended requirement and feature of the site would be to provide a keyword search capability to search through the factsheets. Also, since the site currently resides on both the internal and external networks, it would need to be registered with the Sandia search engines in order to allow access to the content of the site by the search engines. To date, all of the above requirements and features have been created and implemented in the Factsheet web application. These have been accomplished by the use of flat text databases, which are discussed in greater detail later in this paper.

    Browsing (surfing) the World Wide Web (the web) has exploded onto the Internet with an unprecedented popularity. Fueled by massive acceptance, the web client/server technology is leaping forward with a speed that competes with no other software technology. The primary force behind this phenomenon is the simplicity of the web browsing experience. People who have never touched a computer before can now perform sophisticated network tasks with a simple point-and-click. Unfortunately, this simplicity gives many, if not most, web wanderers the impression that the web browser is risk free, nothing more than a high powered television. This misconception is dangerous by creating the myth that a user visiting a web site is immune from subversive or malicious intent. While many want you to believe that surfing the web is as simple as using any other household appliance, it is not like surfing television channels, it is bi-directional. You can learn a lot of useful information from web sites. But, either directly or indirectly, others can also learn quite a bit about you. Of even more concern is a web sites` potential ability to exert control over the local computer. This paper tries to consolidate some of the current concerns that you should consider as you jump into the surf.

We extend their work by constructing and characterizing what we call the {\\em Brownian Web} as a random variable taking values in an appropriate (metric) space whose points are (compact) sets of paths. This leads to general convergence criteria and, in particular, to convergence in distribution of coalescing random walks in the scaling limit to the Brownian Web.

    The dynamical discrete web (DDW), introduced in recent work of Howitt and Warren, is a system of coalescing simple symmetric one-dimensional random walks which evolve in an extra continuous dynamical parameter s. The evolution is by independent updating of the underlying Bernoulli variables indexed by discrete space-time that define the discrete web at any fixed s. In this paper, we study the existence of exceptional (random) values of s where the paths of the web do not behave like usual random walks and the Hausdorff dimension of the set of such exceptional s. Our results are motivated by those about exceptional times for dynamical percolation in high dimension by H\\"aggstrom, Peres and Steif, and in dimension two by Schramm and Steif. The exceptional behavior of the walks in DDW is rather different from the situation for dynamical random walks of Benjamini, H\\"aggstrom, Peres and Steif. In particular, we prove that there are exceptional values of s for which the walk from the origin S^s(n) has limsup S^s(n)/\\sqrt n \\leq K with a nontrivial dependence of the Hausdorff dimension on K. We also discuss how these and other results extend to the dynamical Brownian web, a natural scaling limit of DDW. The scaling limit is the focus of a paper in preparation; it was studied by Howitt and Warren and is related to the Brownian net of Sun and Swart.

    The European Organization for Nuclear Research (French: Organisation Européenne pour la Recherche Nucléaire), known as CERN is the world’s largest particle physics laboratory, established in 1954 near Geneva. CERN’s main function is to provide the particle accelerators and other infrastructure needed for high-energy physics research. The LHCb (standing for “Large Hadron Collider beauty”) experiment is one of six particle physics detector experiments built on the Large Hadron Collider, the world’s largest and highest-energy particle accelerator. This experiment produces a large amount of data which needs to be treated. This task is processed by some 2000 computing servers and 400 control servers. The LHCb Online team is responsible of the data, from their creation in the detector, till the storage.
