    The IRCD is an IRC server that was originally distributed by the IRCD Hybrid developer team for use as a server in IRC message over the public Internet. By supporting the IRC protocol defined in the IRC RFC, IRCD allows the users to create and join channels for group or one-to-one text-based instant messaging. It stores information about channels (e.g., whether it is public, secret, or invite-only, the topic set, membership) and users (who ismore » online and what channels they are members of). It receives messages for a specific user or channel and forwards these messages to the targeted destination. Since server-to-server communication is also supported, these targeted destinations may be connected to different IRC servers. Messages are exchanged over TCP connections that remain open between the client and the server. The IRCD is being used within the Pervasive Computing Collaboration Environment (PCCE) as the 'chat server' for message exchange over public and private channels. After an LBNLSecureMessaging(PCCE chat) client has been authenticated, the client connects to IRCD with its assigned nickname or 'nick.' The client can then create or join channels for group discussions or one-to-one conversations. These channels can have an initial mode of public or invite-only and the mode may be changed after creation. If a channel is public, any one online can join the discussion; if a channel is invite-only, users can only join if existing members of the channel explicity invite them. Users can be invited to any type of channel and users may be members of multiple channels simultaneously. For use with the PCCE environment, the IRCD application (which was written in C) was ported to Linux and has been tested and installed under Linux Redhat 7.2. The source code was also modified with SSL so that all messages exchanged over the network are encrypted.     The Data Foundry research project at LLNL is investigating data warehousing in highly dynamic scientific environments. Specifically, we are developing a data warehouse to aid structural biologists in genetics research. Upon completion, this warehouse will present a uniform view of data obtained from several heterogeneous data sources containing distinct but related data from various genetics domains. Our warehouse uses a mediated data warehouse architecture in which only some data is represented explicitly in the warehouse; remote access is required to obtain the non-materialized data. Mediators are used to convert data from the data source representation to the warehouse representation and make it available to the warehouse. The major challenge we face is reducing the impact of source schema changes on warehouse availability and reliability: based upon previous efforts, we anticipate one source schema modification every 2-4 weeks once all of the desired sources have been integrated. Incorporating these modifications into the mediators using brute force results in an unacceptable amount of warehouse down-time. We believe that extensive use of a carefully designed ontology will allow us to overcome this problem, while providing a useful knowledge base for other applications. In addition to automatically generating the transformation between the data sources and the warehouse, the ontology will be used to guide automatic schema evolution, and provide a high level interface to the warehouse. This paper focuses on the use of the ontology to automatically generate mediators, because reducing the effect of source changes is a critical step in providing reliable access to heterogeneous data sources.

    This guide summarizes demand response measures that can be implemented in refrigerated warehouses. In an appendix, it also addresses related energy efficiency opportunities. Reducing overall grid demand during peak periods and energy consumption has benefits for facility operators, grid operators, utility companies, and society. State wide demand response potential for the refrigerated warehouse sector in California is estimated to be over 22.1 Megawatts. Two categories of demand response strategies are described in this guide: load shifting and load shedding. Load shifting can be accomplished via pre-cooling, capacity limiting, and battery charger load management. Load shedding can be achieved by lighting reduction, demand defrost and defrost termination, infiltration reduction, and shutting down miscellaneous equipment. Estimation of the costs and benefits of demand response participation yields simple payback periods of 2-4 years. To improve demand response performance, it’s suggested to install air curtains and another form of infiltration barrier, such as a rollup door, for the passageways. Further modifications to increase efficiency of the refrigeration unit are also analyzed. A larger condenser can maintain the minimum saturated condensing temperature (SCT) for more hours of the day. Lowering the SCT reduces the compressor lift, which results in an overall increase in refrigeration system capacity and energy efficiency. Another way of saving energy in refrigerated warehouses is eliminating the use of under-floor resistance heaters. A more energy efficient alternative to resistance heaters is to utilize the heat that is being rejected from the condenser through a heat exchanger. These energy efficiency measures improve efficiency either by reducing the required electric energy input for the refrigeration system, by helping to curtail the refrigeration load on the system, or by reducing both the load and required energy input.

  8. Demand Response Opportunities in Industrial Refrigerated Warehouses in California

    Industrial refrigerated warehouses that implemented energy efficiency measures and have centralized control systems can be excellent candidates for Automated Demand Response (Auto-DR) due to equipment synergies, and receptivity of facility managers to strategies that control energy costs without disrupting facility operations. Auto-DR utilizes OpenADR protocol for continuous and open communication signals over internet, allowing facilities to automate their Demand Response (DR). Refrigerated warehouses were selected for research because: They have significant power demand especially during utility peak periods; most processes are not sensitive to short-term (2-4 hours) lower power and DR activities are often not disruptive to facility operations; the number of processes is limited and well understood; and past experience with some DR strategies successful in commercial buildings may apply to refrigerated warehouses. This paper presents an overview of the potential for load sheds and shifts from baseline electricity use in response to DR events, along with physical configurations and operating characteristics of refrigerated warehouses. Analysis of data from two case studies and nine facilities in Pacific Gas and Electric territory, confirmed the DR abilities inherent to refrigerated warehouses but showed significant variation across facilities. Further, while load from California's refrigerated warehouses in 2008 was 360 MW with estimated DR potential of 45-90 MW, actual achieved was much less due to low participation. Efforts to overcome barriers to increased participation may include, improved marketing and recruitment of potential DR sites, better alignment and emphasis on financial benefits of participation, and use of Auto-DR to increase consistency of participation.

    The process of gathering, archiving, and distributing computer benchmark data is a cumbersome task usually performed by computer users and vendors with little coordination. Most important, there is no publicly available central depository of performance data for all ranges of machines from personal computers to supercomputers. We present an Internet-accessible performance database server (PDS) that can be used to extract current benchmark data and literature. As an extension to the X-Windows-based user interface (Xnetlib) to the Netlib archival system, PDS provides an on-line catalog of public domain computer benchmarks such as the LINPACK benchmark, Perfect benchmarks, and the NAS parallelmore » benchmarks. PDS does not reformat or present the benchmark data in any way that conflicts with the original methodology of any particular benchmark; it is thereby devoid of any subjective interpretations of machine performance. We believe that all branches (research laboratories, academia, and industry) of the general computing community can use this facility to archive performance metrics and make them readily available to the public.     A data warehouse grew out of the needs for a view of accelerator information from a lab-wide or project-wide standpoint (often needing off-site data access for the multi-lab PEP-II collaborators). A World Wide Web interface is used to link legacy database systems of the various labs and departments related to the PEP-II Accelerator. In this paper, we describe how links are made via the 'Formal Device Name' field(s) in the disparate databases. We also describe the functionality of a data warehouse in an accelerator environment. One can pick devices from the PEP-II Component List and find the actual components filling the functional slots, any calibration measurements, fabrication history, associated cables and modules, and operational maintenance records for the components. Information on inventory, drawings, publications, and purchasing history are also part of the PEP-II Database. A strategy of relying on a small team, and of linking existing databases rather than rebuilding systems is outlined.

While many mid-tier and enterprise-class data centers are owned by large corporations that consider energy efficiency a goal to minimize business operating costs, small server rooms typically are not similarly motivated. They are characterized by decentralized ownership and management and come in many configurations, which creates a unique set of efficiency challenges. To develop energy efficiency strategies for these spaces, we surveyed 30 small server rooms across eight institutions, and selected four of them for detailed assessments. The four rooms had Power Usage Effectiveness (PUE) values ranging from 1.5 to 2.1. Energy saving opportunities ranged from no- to low-cost measures such as raising cooling set points and better airflow management, to more involved but cost-effective measures including server consolidation and virtualization, and dedicated cooling with economizers. We found that inefficiencies mainly resulted from organizational rather than technical issues. Because of the inherent space and resource limitations, the most effective measure is to operate servers through energy-efficient cloud-based services or well-managed larger data centers, rather than server rooms. Backup power requirement, and IT and cooling efficiency should be evaluated to minimize energy waste in the server space. Utility programs are instrumental in raising awareness and spreading technical knowledge on server operation, and the implementation of energy efficiency measures in small server rooms.

    A system and method is disclosed for integrating and accessing multiple data sources within a data warehouse architecture. The metadata formed by the present method provide a way to declaratively present domain specific knowledge, obtained by analyzing data sources, in a consistent and useable way. Four types of information are represented by the metadata: abstract concepts, databases, transformations and mappings. A mediator generator automatically generates data management computer code based on the metadata. The resulting code defines a translation library and a mediator class. The translation library provides a data representation for domain specific knowledge represented in a data warehouse, including "get" and "set" methods for attributes that call transformation methods and derive a value of an attribute if it is missing. The mediator class defines methods that take "distinguished" high-level objects as input and traverse their data structures and enter information into the data warehouse.

All component/sub-assemblies will be shipped to the Hanford Site Central Stores Warehouse, 2355 Stevens Drive, Building 1163 in the 1100 Area, for inspection and storage until these components are required at the CSB and K Basins. The MCO fuel storage baskets will be manufactured in the MCO basket fabrication shop located in Building 328 of the Hanford Site 300 Area. The MCO baskets will be inspected at the fabrication shop before shipment to the Central Stores Warehouse for storage. The MCO components and baskets will be stored as received from the manufacturer with specified protective coatings, wrappings, and packaging intact to maintain mechanical integrity of the components and to prevent corrosion. The components and baskets will be shipped as needed from the warehouse to the CSB and K Basins. This warehouse plan includes the requirements for receipt of MCO components and baskets from the manufacturers and storage at the Hanford Site Central Stores Warehouse. Transportation of the MCO components and baskets from the warehouse, unwrapping, and assembly of the MCOs are the responsibility of SNF Operations and are not included in this plan.

    This report summarizes the Lawrence Berkeley National Laboratory's research to date in characterizing energy efficiency and open automated demand response opportunities for industrial refrigerated warehouses in California. The report describes refrigerated warehouses characteristics, energy use and demand, and control systems. It also discusses energy efficiency and open automated demand response opportunities and provides analysis results from three demand response studies. In addition, several energy efficiency, load management, and demand response case studies are provided for refrigerated warehouses. This study shows that refrigerated warehouses can be excellent candidates for open automated demand response and that facilities which have implemented energy efficiency measures and have centralized control systems are well-suited to shift or shed electrical loads in response to financial incentives, utility bill savings, and/or opportunities to enhance reliability of service. Control technologies installed for energy efficiency and load management purposes can often be adapted for open automated demand response (OpenADR) at little additional cost. These improved controls may prepare facilities to be more receptive to OpenADR due to both increased confidence in the opportunities for controlling energy cost/use and access to the real-time data.

    This report documents a demonstration that compared the energy consumption and efficiency of a limited sample size of server-type IT equipment from different manufacturers by measuring power at the server power supply power cords. The results are specific to the equipment and methods used. However, it is hoped that those responsible for IT equipment selection can used the methods described to choose models that optimize energy use efficiency. The demonstration was conducted in a data center at Lawrence Berkeley National Laboratory in Berkeley, California. It was performed with five servers of similar mechanical and electronic specifications; three from Intel and one each from Dell and Supermicro. Server IT equipment is constructed using commodity components, server manufacturer-designed assemblies, and control systems. Server compute efficiency is constrained by the commodity component specifications and integration requirements. The design freedom, outside of the commodity component constraints, provides room for the manufacturer to offer a product with competitive efficiency that meets market needs at a compelling price. A goal of the demonstration was to compare and quantify the server efficiency for three different brands. The efficiency is defined as the average compute rate (computations per unit of time) divided by the average energy consumption rate. The research team used an industry standard benchmark software package to provide a repeatable software load to obtain the compute rate and provide a variety of power consumption levels. Energy use when the servers were in an idle state (not providing computing work) were also measured. At high server compute loads, all brands, using the same key components (processors and memory), had similar results; therefore, from these results, it could not be concluded that one brand is more efficient than the other brands. To that end, we propose a cyber security data warehouse implemented as a hierarchical graph of aggregations that captures anomalies at multiple scales. Each node of our pro-posed graph is a summarization table of cyber event aggregations, and the edges are aggregation operators.     Multi-homing, or direct attachment to multiple networks, offers both performance and availability benefits for important servers on busy networks. Exploiting these benefits to their fullest requires a modicum of routing knowledge in the clients. Careful policy control must also be reflected in the routing used within the network to make best use of specialized and often scarce resources. While relatively straightforward in theory, this problem becomes much more difficult to solve in a real network containing often intractable implementations from a variety of vendors. This paper presents an analysis of the problem and proposes a useful solution for a typical campus network. Application of this solution at the Stanford Linear Accelerator Center is studied and the problems and pitfalls encountered are discussed, as are the workarounds used to make the system work in the real world.

Today, as volume, velocity, variety and complexity of enterprise data keeps increasing, the next generation analysts are facing several challenges in the knowledge extraction process. Towards addressing these challenges, data-driven organizations that rely on the success of their analysts have to make investment decisions for sustainable data/information systems and knowledge discovery. Options that organizations are considering are newer storage/analysis architectures, better analysis machines, redesigned analysis algorithms, collaborative knowledge management tools, and query builders amongst many others. In this paper, we present a concept of operations for enabling knowledge discovery that data-driven organizations can leverage towards making their investment decisions. We base our recommendations on the experience gained from integrating multi-agency enterprise data warehouses at the Oak Ridge National Laboratory to design the foundation of future knowledge nurturing data-system architectures.

    The Pan-STARRS1 survey is obtaining multi-epoch imaging in five bands (g{sub P1} r{sub P1} i{sub P1} z{sub P1} y{sub P1}) over the entire sky north of declination -30 deg. We describe here the implementation of the Photometric Classification Server (PCS) for Pan-STARRS1. PCS will allow the automatic classification of objects into star/galaxy/quasar classes based on colors and the measurement of photometric redshifts for extragalactic objects, and will constrain stellar parameters for stellar objects, working at the catalog level. We present tests of the system based on high signal-to-noise photometry derived from the Medium-Deep Fields of Pan-STARRS1, using available spectroscopic surveys as training and/or verification sets. We show that the Pan-STARRS1 photometry delivers classifications and photometric redshifts as good as the Sloan Digital Sky Survey (SDSS) photometry to the same magnitude limits. In particular, our preliminary results, based on this relatively limited data set down to the SDSS spectroscopic limits, and therefore potentially improvable, show that stars are correctly classified as such in 85% of cases, galaxies in 97%, and QSOs in 84%. False positives are less than 1% for galaxies, Almost-Equal-To 19% for stars, and Almost-Equal-To 28% for QSOs. Moreover, photometric redshifts for 1000 luminous red galaxies up to redshift 0.5 are determined to 2.4% precision (defined as 1.48 Multiplication-Sign Median|z{sub phot} - z{sub spec}|/(1 + z)) with just 0.4% catastrophic outliers and small (-0.5%) residual bias. For bluer galaxies up to the same redshift, the residual bias (on average -0.5%) trend, percentage of catastrophic failures (1.2%), and precision (4.2%) are higher, but still interestingly small for many science applications. Good photometric redshifts (to 5%) can be obtained for at most 60% of the QSOs of the sample. PCS will create a value-added catalog with classifications and photometric redshifts for eventually many millions of sources.

    With the ever-increasing popularity of social network services (SNSs), an understanding of the characteristics of these services and their effects on the behavior of their host servers is critical. However, there has been a lack of research on the workload characterization of servers running SNS applications such as blog services. To fill this void, we empirically characterized real-world web server logs collected from one of the largest South Korean blog hosting sites for 12 consecutive days. The logs consist of more than 96 million HTTP requests and 4.7 TB of network traffic. Our analysis reveals the followings: (i) The transfer size of non-multimedia files and blog articles can be modeled using a truncated Pareto distribution and a log-normal distribution, respectively; (ii) User access for blog articles does not show temporal locality, but is strongly biased towards those posted with image or audio files. We additionally discuss the potential performance improvement through clustering of small files on a blog page into contiguous disk blocks, which benefits from the observed file access patterns. Trace-driven simulations show that, on average, the suggested approach achieves 60.6% better system throughput and reduces the processing time for file access by 30.8% compared to the best performance of the Ext4 file system.

    Cloud data centers are projected to be the fastest growing segment of the server market through 2015, according to IDC. Increasingly people and businesses rely on the Cloud to deliver digital content quickly and efficiently. Recovery Act funding from the Department of Energy has helped SeaMicro's technologies enhance the total cost of operation, performance and energy efficiency in large data center and Cloud environments. SeaMicro's innovative supercomputer fabric connects thousands of processor cores, memory, storage and input/output traffic. The company's fabric supports multiple processor instruction sets. Current systems featuring SeaMicro technology typically use one quarter the power and take one sixth the space of traditional servers with the same compute performance, yet deliver up to 12 times the bandwidth per core. Mozilla and eHarmony are two customers successfully using SeaMicro's technology. Numerous non-public customers have been successfully using the SeaMicro product in test and production facilities. As a result of the Recovery Act funding from the U.S. Department of Energy, more than 50 direct jobs were created at SeaMicro. To date, they primarily have been high-value, engineering jobs. Hardware, software and manufacturing engineering positions have been created, as well as sales and sales engineering. The positions have allowed SeaMicro to significantly accelerate engineering development and accelerate commercialization. As a result, commercialization and delivery to market are months ahead of initial schedule. Additional jobs were indirectly created through the development of the SeaMicro product. Through many years of research and hard work prior to receipt of public funding, SeaMicro was awarded 2 patents for its work.     The Geographic Information System-Transportation (GIS-T) ISTEA Management Systems Server Net Prototype Pooled Fund Study represents the first national cooperative effort in the transportation industry to address the management and monitoring systems as well as the statewide and metropolitan transportation planning requirements of the Intermodal Surface Transportation Efficiency Act of 1991 (ISTEA). The Study was initiated in November 1993 through the Alliance for Transportation Research and under the leadership of the New Mexico State Highway and Transportation Department. Sandia National Laboratories, an Alliance partner, and Geographic Paradigm Computing. Inc. provided technical leadership for the project. In 1992, the Alliance for Transportation Research, the New Mexico State Highway and Transportation Department, Sandia National Laboratories, and Geographic Paradigm Computing, Inc., proposed a comprehensive research agenda for GIS-T. That program outlined a national effort to synthesize new transportation policy initiatives (e.g., management systems and Intelligent Transportation Systems) with the GIS-T server net ideas contained in the NCHRP project {open_quotes}Adaptation of GIS to Transportation{close_quotes}. After much consultation with state, federal, and private interests, a project proposal based on this agenda was prepared and resulted in this Study. The general objective of the Study was to develop GIS-T server net prototypes supporting the ISTEA requirements for transportation planning and management and monitoring systems. This objective can be further qualified to: (1) Create integrated information system architectures and design requirements encompassing transportation planning activities and data. (2) Encourage the development of functional GIS-T server net prototypes. (3) Demonstrate multiple information systems implemented in a server net environment.

    The Computer Incident Advisory Capability (CIAC) operates two information servers for the DOE community, FELICIA (formerly FELIX) and IRBIS. FELICIA is a computer Bulletin Board System (BBS) that can be accessed by telephone with a modem. IRBIS is an anonymous ftp server that can be accessed on the Internet. Both of these servers contain all of the publicly available CIAC, CERT, NIST, and DDN bulletins, virus descriptions, the VIRUS-L moderated virus bulletin board, copies of public domain and shareware virus- detection/protection software, and copies of useful public domain and shareware utility programs. This guide describes how to connect these systems and obtain files from them.

    APBS and PDB2PQR are widely utilized free software packages for biomolecular electrostatics calculations. Using the Opal toolkit, we have developed a web services framework for these software packages that enables the use of APBS and PDB2PQR by users who do not have local access to the necessary amount of computational capabilities. This not only increases accessibility of the software to a wider range of scientists, educators, and students but it also increases the availability of electrostatics calculations on portable computing platforms. Users can access this new functionality in two ways. First, an Opal-enabled version of APBS is provided in current distributions, available freely on the web. Second, we have extended the PDB2PQR web server to provide an interface for the setup, execution, and visualization electrostatics potentials as calculated by APBS. This web interface also uses the Opal framework which ensures the scalability needed to support the large APBS user community.     In this study, we introduce the Protein Sequence Annotation Tool (PSAT), a web-based, sequence annotation meta-server for performing integrated, high-throughput, genome-wide sequence analyses. Our goals in building PSAT were to (1) create an extensible platform for integration of multiple sequence-based bioinformatics tools, (2) enable functional annotations and enzyme predictions over large input protein fasta data sets, and (3) provide a web interface for convenient execution of the tools. In this paper, we demonstrate the utility of PSAT by annotating the predicted peptide gene products of Herbaspirillum sp. strain RV1423, importing the results of PSAT into EC2KEGG, and using the resultingmore » functional comparisons to identify a putative catabolic pathway, thereby distinguishing RV1423 from a well annotated Herbaspirillum species. This analysis demonstrates that high-throughput enzyme predictions, provided by PSAT processing, can be used to identify metabolic potential in an otherwise poorly annotated genome. Lastly, PSAT is a meta server that combines the results from several sequence-based annotation and function prediction codes, and is available at http://psat.llnl.gov/psat/. PSAT stands apart from other sequencebased genome annotation systems in providing a high-throughput platform for rapid de novo enzyme predictions and sequence annotations over large input protein sequence data sets in FASTA. PSAT is most appropriately applied in annotation of large protein FASTA sets that may or may not be associated with a single genome.« less

  15. Data Intensive Architecture for Scalable Cyber Analytics

    Cyber analysts are tasked with the identification and mitigation of network exploits and threats. These compromises are difficult to identify due to the characteristics of cyber communication, the volume of traffic, and the duration of possible attack. In this paper, we describe a prototype implementation designed to provide cyber analysts an environment where they can interactively explore a month’s worth of cyber security data. This prototype utilized On-Line Analytical Processing (OLAP) techniques to present a data cube to the analysts. The cube provides a summary of the data, allowing trends to be easily identified as well as the ability to easily pull up the original records comprising an event of interest. The cube was built using SQL Server Analysis Services (SSAS), with the interface to the cube provided by Tableau. This software infrastructure was supported by a novel hardware architecture comprising a Netezza TwinFin® for the underlying data warehouse and a cube server with a FusionIO drive hosting the data cube. We evaluated this environment on a month’s worth of artificial, but realistic, data using multiple queries provided by our cyber analysts. As our results indicate, OLAP technology has progressed to the point where it is in a unique position to provide novel insights to cyber analysts, as long as it is supported by an appropriate data intensive architecture.

    The components making up an Open Source GIS are explained in this chapter. A map server (Sect. 30.1) can broadly be defined as a software platform for dynamically generating spatially referenced digital map products. The University of Minnesota MapServer (UMN Map Server) is one such system. Its basic features are visualization, overlay, and query. Section 30.2 names and explains many of the geospatial open source libraries, such as GDAL and OGR. The other libraries are FDO, JTS, GEOS, JCS, MetaCRS, and GPSBabel. The application examples include derived GIS-software and data format conversions. Quantum GIS, its origin and its applications explained in detail in Sect. 30.3. The features include a rich GUI, attribute tables, vector symbols, labeling, editing functions, projections, georeferencing, GPS support, analysis, and Web Map Server functionality. Future developments will address mobile applications, 3-D, and multithreading. The origins of PostgreSQL are outlined and PostGIS discussed in detail in Sect. 30.4. It extends PostgreSQL by implementing the Simple Feature standard. Section 30.5 details the most important open source licenses such as the GPL, the LGPL, the MIT License, and the BSD License, as well as the role of the Creative Commons.

As of July, 2014, the number of metagenomes represented by MG-RAST numbered more than 18,500, and the number of available sequences was more than 75 million! Researchers have the choice of keeping a dataset private so that it is viewable only by them when logged in, or they can choose to make a dataset public at any time with a simple click of a link.     An integrated controlling system and a unified database for high throughput protein crystallography experiments have been developed. Main features of protein crystallography experiments (purification, crystallization, crystal harvesting, data collection, data processing) were integrated into the software under development. All information necessary to perform protein crystallography experiments is stored (except raw X-ray data that are stored in a central data server) in a MySQL relational database. The database contains four mutually linked hierarchical trees describing protein crystals, data collection of protein crystal and experimental data processing. A database editor was designed and developed. The editor supports basic database functions to view, create, modify and delete user records in the database. Two search engines were realized: direct search of necessary information in the database and object oriented search. The system is based on TCP/IP secure UNIX sockets with four predefined sending and receiving behaviors, which support communications between all connected servers and clients with remote control functions (creating and modifying data for experimental conditions, data acquisition, viewing experimental data, and performing data processing). Two secure login schemes were designed and developed: a direct method (using the developed Linux clients with secure connection) and an indirect method (using the secure SSL connection using secure X11 support from any operating system with X-terminal and SSH support). A part of the system has been implemented on a new MAD beam line, NW12, at the Photon Factory Advanced Ring for general user experiments.

The application software is capable of sending the information to a remote, dedicated and secured web and database server. Two captured screen samples, one for storage and transport, are attached. The database is constructed to handle a large number of RFID tag readers and portals. A SQL server is employed for this purpose. An XML script is used to update the database once the information is sent from the application software. The design of the web page imitates the design of the application software. The web page retrieves data from the database and presents it in different panels. The user needs a user name combined with a password to access the web page.     With their announcement of the first high-level physical map of the human genome, the Center for Study of Human Polymorphisms (CEPH) made the supporting data on the clones in their mega-YAC library and their linkage markers publicly available through anonymous ftp.     Purpose: To ensure patient safety and treatment quality in RT departments that use Varian ARIA and Eclipse, we developed a computer software system and interface functions that allow previously developed electron chart checking (EcCk) methodologies to support these Varian systems. Methods: ARIA and Eclipse store most patient information in its MSSQL database. We studied the contents in the hundreds database tables and identified the data elements used for patient treatment management and treatment planning. Interface functions were developed in both c-sharp and MATLAB to support data access from ARIA and Eclipse servers using SQL queries. These functions and additional data processing functions allowed the existing rules and logics from EcCk to support ARIA and Eclipse. Dose and structure information are important for plan quality check, however they are not stored in the MSSQL database but as files in Varian private formats, and cannot be processed by external programs. We have therefore implemented a service program, which uses the DB Daemon and File Daemon services on ARIA server to automatically and seamlessly retrieve dose and structure data as DICOM files. This service was designed to 1) consistently monitor the data access requests from EcCk programs, 2) translate the requests for ARIA daemon services to obtain dose and structure DICOM files, and 3) monitor the process and return the obtained DICOM files back to EcCk programs for plan quality check purposes. Results: EcCk, which was previously designed to only support MOSAIQ TMS and Pinnacle TPS, can now support Varian ARIA and Eclipse. The new EcCk software has been tested and worked well in physics new start plan check, IMRT plan integrity and plan quality checks. Conclusion: Methods and computer programs have been implemented to allow EcCk to support Varian ARIA and Eclipse systems. This project was supported by a research grant from Varian Medical System.

    This work presents the ScalaBLAST Web Application (SWA), a web based application implemented using the PHP script language, MySQL DBMS, and Apache web server under a GNU/Linux platform. SWA is an application built as part of the Data Intensive Computer for Complex Biological Systems (DICCBS) project at the Pacific Northwest National Laboratory (PNNL). SWA delivers accelerated throughput of bioinformatics analysis via high-performance computing through a convenient, easy-to-use web interface. This approach greatly enhances emerging fields of study in biology such as ontology-based homology, and multiple whole genome comparisons which, in the absence of a tool like SWA, require a heroic effort to overcome the computational bottleneck associated with genome analysis. The current version of SWA includes a user account management system, a web based user interface, and a backend process that generates the files necessary for the Internet scientific community to submit a ScalaBLAST parallel processing job on a dedicated cluster.

  1. Using the Domain Name System to Thwart Automated Client-Based Attacks

    On the Internet, attackers can compromise systems owned by other people and then use these systems to launch attacks automatically. When attacks such as phishing or SQL injections are successful, they can have negative consequences including server downtime and the loss of sensitive information. Current methods to prevent such attacks are limited in that they are application-specific, or fail to block attackers. Phishing attempts can be stopped with email filters, but if the attacker manages to successfully bypass these filters, then the user must determine if the email is legitimate or not. Unfortunately, they often are unable to do so. Since attackers have a low success rate, they attempt to compensate for it in volume. In order to have this high throughput, attackers take shortcuts and break protocols. We use this knowledge to address these issues by implementing a system that can detect malicious activity and use it to block attacks. If the client fails to follow proper procedure, they can be classified as an attacker. Once an attacker has been discovered, they will be isolated and monitored. This can be accomplished using existing software in Ubuntu Linux applications, along with our custom wrapper application. After running the system and seeing its performance on three popular Web browsers Chromium, Firefox and Internet Explorer as well as two popular email clients, Thunderbird and Evolution, we found that not only is this system conceivable, it is effective and has low overhead.

    The NGDRS has facilitated 85% of cores, cuttings, and other data identified available for transfer to the public sector. Over 12 million linear feet of cores and cuttings, in addition to large numbers of paleontological samples and are now available for public use. To date, with industry contributions for program operations and data transfers, the NGDRS project has realized a 6.5 to 1 return on investment to Department of Energy funds. Large-scale transfers of seismic data have been evaluated, but based on the recommendation of the NGDRS steering committee, cores have been given priority because of the vast scale of the seismic data problem relative to the available funding. The rapidly changing industry conditions have required that the primary core and cuttings preservation strategy evolve as well. Additionally, the NGDRS clearinghouse is evaluating the viability of transferring seismic data covering the western shelf of the Florida Gulf Coast. AGI remains actively involved in working to realize the vision of the National Research Council's report of geoscience data preservation. GeoTrek has been ported to Linux and MySQL, ensuring a purely open-source version of the software. This effort is key in ensuring long-term viability of the software so that is can continue basic operation regardless of specific funding levels. Work has been on a major revision of GeoTrek, using the open-source MapServer project and its related MapScript language. This effort will address a number of key technology issues that appear to be rising for 2003, including the discontinuation of the use of Java in future Microsoft operating systems. The recent donation of BPAmoco's Houston core facility to the Texas Bureau of Economic Geology has provided substantial short-term relief of the space constraints for public repository space.

    Critical infrastructure disruption, caused by severe weather events, natural disasters, terrorist attacks, etc., has significant impacts on urban transportation systems. We built a computational framework to simulate urban transportation systems under critical infrastructure disruption in order to aid real-time emergency evacuation. This framework will use large scale datasets to provide a scalable tool for emergency planning and management. Our framework, World-Wide Emergency Evacuation (WWEE), integrates population distribution and urban infrastructure networks to model travel demand in emergency situations at global level. Also, a computational model of agent-based traffic simulation is used to provide an optimal evacuation plan for traffic operation purpose [1]. In addition, our framework provides a web-based high resolution visualization tool for emergency evacuation modelers and practitioners. We have successfully tested our framework with scenarios in both United States (Alexandria, VA) and Europe (Berlin, Germany) [2]. However, there are still some major drawbacks for scaling this framework to handle big data workloads in real time. On our back-end, lack of proper infrastructure limits us in ability to process large amounts of data, run the simulation efficiently and quickly, and provide fast retrieval and serving of data. On the front-end, the visualization performance of microscopic evacuation results is still not efficient enough due to high volume data communication between server and client. We are addressing these drawbacks by using cloud computing and next-generation web technologies, namely Node.js, NoSQL, WebGL, Open Layers 3 and HTML5 technologies. We will describe briefly about each one and how we are using and leveraging these technologies to provide an efficient tool for emergency management organizations.     JBlulce (Java Beam Line Universal Integrated Configuration Environment is a data acquisition software for macromolecular crystallography conforming user interface of the SSRL Blulce that has become a de-factor standard in the field. Besides this interface conformity, JBlulce is a unique system in terms of architecture, speec, capability and osftware implementation. It features only two software layers, the JBlulce clients and the EPICS servers, as compared to three layers present in Blulc and most of similarmore » systems. This layers reduction provides a faster communication with hardware and an easier access to advanced hardware capabilities like on-the-fly scanning. Then JBlulc clients are designed to operate in parallel with the other beamline controls which streamlines the tasks performed by staff such as beamline preparation, maitenance, audting and user assistance. Another distinction is the deployment of multiple plugins that can be written in any programming languag thus involving more staff into the development. further on, JBlulce makes use of unified motion controls allowing for easy scanning and optimizing of any beamline component. Finally, the graphic interface is implemented in Java making full use of rich Java libraries and Jave IDE for debugging. to compare, Blulce user interface is implemented with aging Tcl/tk language providing very restricted capabilities. JBlulce makes full use of the industrial power and wide drivers selection of EPICS in controlling hardware; all hardware commuication is routed via multiple EPICS servers residing on local area network. JBlulce also includes several EPICS State Notation servers aimed at making hardware communication more robust. Besides using EPICS for controlling hardware, JBlulce extensively uses EPICS databases for efficien communications between multiple instances of JBlulce clients and JBlulce pplugins that can run in parallel on different computers.     GEMS is an integrated environment that allows technical analysts, modelers, researchers, etc. to integrate and deploy models and/or decision tools with associated data to the internet for direct use by customers. GEMS does not require that the model developer know how to code or script and therefore delivers this capability to a large group of technical specialists. Customers gain the benefit of being able to execute their own scenarios directly without need for technical support.more » GEMS is a process that leverages commercial software products with specialized codes that add connectivity and unique functions to support the overall capability. Users integrate pre-existing models with a commercial product and store parameters and input trajectories in a companion commercial database. The model is then exposed into a commercial web environment and a graphical user interface (GUI) is applied by the model developer. Users execute the model through the web based GUI and GEMS manages supply of proper inputs, execution of models, routing of data to models and display of results back to users. GEMS works in layers, the following description is from the bottom up. Modelers create models in the modeling tool of their choice such as Excel, Matlab, or Fortran. They can also use models from a library of previously wrapped legacy codes (models). Modelers integrate the models (or a single model) by wrapping and connecting the models using the Phoenix Integration tool entitled ModelCenter. Using a ModelCenter/SAS plugin (DOE copyright CW-10-08) the modeler gets data from either an SAS or SQL database and sends results back to SAS or SQL. Once the model is working properly, the ModelCenter file is saved and stored in a folder location to which a SharePoint server tool created at INL is pointed. This enables the ModelCenter model to be run from SharePoint. The modeler then goes into Microsoft SharePoint and creates a graphical user interface (GUI) using the ModelCenter Web

    Data warehouses and data marts have been successfully applied to a multitude of commercial business applications as tools for integrating and providing access to data located across an enterprise. Although the need for this capability is as vital in the scientific world as in the business domain, working warehouses in our community are scarce. A primary technical reason for this is that our understanding of the concepts being explored in an evolving scientific domain change constantly, leading to rapid changes in the data representation. When any database providing information to a warehouse changes its format, the warehouse must be updated to reflect these changes, or it will not function properly. The cost of maintaining a warehouse using traditional techniques in this environment is prohibitive. This paper describes ideas for dramatically reducing the amount of work that must be done to keep a warehouse up to date in a dynamic, scientific environment. The ideas are being applied in a prototype warehouse called DataFoundry. DataFoundry, currently in use by structural biologists at LLNL, will eventually support scientists at the Department of Energy`s Joint Genome Institute.

    Purpose: Visualization and processing of medical images and radiation treatment plan evaluation have traditionally been constrained to local workstations with limited computation power and ability of data sharing and software update. We present a web-based image processing and planning evaluation platform (WIPPEP) for radiotherapy applications with high efficiency, ubiquitous web access, and real-time data sharing. Methods: This software platform consists of three parts: web server, image server and computation server. Each independent server communicates with each other through HTTP requests. The web server is the key component that provides visualizations and user interface through front-end web browsers and relay information to the backend to process user requests. The image server serves as a PACS system. The computation server performs the actual image processing and dose calculation. The web server backend is developed using Java Servlets and the frontend is developed using HTML5, Javascript, and jQuery. The image server is based on open source DCME4CHEE PACS system. The computation server can be written in any programming language as long as it can send/receive HTTP requests. Our computation server was implemented in Delphi, Python and PHP, which can process data directly or via a C++ program DLL. Results: This software platform is running on a 32-core CPU server virtually hosting the web server, image server, and computation servers separately. Users can visit our internal website with Chrome browser, select a specific patient, visualize image and RT structures belonging to this patient and perform image segmentation running Delphi computation server and Monte Carlo dose calculation on Python or PHP computation server. Conclusion: We have developed a webbased image processing and plan evaluation platform prototype for radiotherapy.     This annual and final report describes the results of the multi-year project entitled 'NATional CARBon Sequestration Database and Geographic Information System (NatCarb)' (http://www.natcarb.org). The original project assembled a consortium of five states (Indiana, Illinois, Kansas, Kentucky and Ohio) in the midcontinent of the United States (MIDCARB) to construct an online distributed Relational Database Management System (RDBMS) and Geographic Information System (GIS) covering aspects of carbon dioxide (CO{sub 2}) geologic sequestration. The NatCarb system built on the technology developed in the initial MIDCARB effort. The NatCarb project linked the GIS information of the Regional Carbon Sequestration Partnerships (RCSPs) into a coordinated regional database system consisting of datasets useful to industry, regulators and the public. The project includes access to national databases and GIS layers maintained by the NatCarb group (e.g., brine geochemistry) and publicly accessible servers (e.g., USGS, and Geography Network) into a single system where data are maintained and enhanced at the local level, but are accessed and assembled through a single Web portal to facilitate query, assembly, analysis and display. This project improves the flow of data across servers and increases the amount and quality of available digital data. The purpose of NatCarb is to provide a national view of the carbon capture and storage potential in the U.S. and Canada. The digital spatial database allows users to estimate the amount of CO{sub 2} emitted by sources (such as power plants, refineries and other fossil-fuel-consuming industries) in relation to geologic formations that can provide safe, secure storage sites over long periods of time. The NatCarb project worked to provide all stakeholders with improved online tools for the display and analysis of CO{sub 2} carbon capture and storage data through a single website portal (http://www.natcarb.org/).     A method for maintaining full performance of a file system in the presence of a failure is provided. The file system having N storage devices, where N is an integer greater than zero and N primary file servers where each file server is operatively connected to a corresponding storage device for accessing files therein. The file system further having a secondary file server operatively connected to at least one of the N storage devices. The method including: switching the connection of one of the N storage devices to the secondary file server upon a failure of one of the N primary file servers; and switching the connections of one or more of the remaining storage devices to a primary file server other than the failed file server as necessary so as to prevent a loss in performance and to provide each storage device with an operating file server.

    The SRS Doppler Weather System consists of a Doppler Server, A Master Server (also known as the Weather Server), several Doppler Slave Servers, and client-side software program called the Doppler Radar Client. This system is used to display near rel-time images taken from the SRS Weather Center's Doppler Radar computer. The Doppler Server is software that resides on the SRS Doppler Computer. It gathers raw data, 24-bit color weather images via screen scraping ever fivemore » minutes as requested by the Master Server. The Doppler Server then reduces the 24-bit color images to 8-bit color using a fixed color table for analysis and compression. This preserves the fidelity of the image color and arranges the colors in specific order for display. At the time of color reduction, the white color used for the city names on the background images are remapped to a different index (color) of white that the white on the weather scale. The Weather Server places a time stamp on the image, then compresses the image and passes it to all Doppler Slave servers. Each of the Doppler Slave servers mainitain a circular buffer of the eight most current images representing the last 40 minutes of weather data. As a new image is added, the oldest drops off. The Doppler Radar Client is an optional install program for any site-wide workstation. When a Client session is started, the Client requests Doppler Slave server assignment from the Master Server. Upon its initial request to the Slave Server, the Client obtains all eight current images and maintains its own circular buffer, updating its images every five minutes as the Doppler Slave is updated. Three background reference images are stored as part of the Client. The Client brings up the appropriate background image, decompresses the doppler data, and displays the doppler data on the background image.« less

The NetLogger Toolkit itself consists of four components an API and library of functions to simplify the generation of application-level event logs, a set of tools for collecting and sorting log files, an event archive system, and a tool for visualization and analysis of the log files In order to instrument an application to produce event logs, the application developer inserts calls to the NetLogger API at all the critical points in the code, then links the application with the NetLogger library All the tools in the NetLogger Toolkit share a common log format, and assume the existence of accurate and synchronized system clocks NetLogger messages can be logged using an easy-to-read text based format based on the lETF-proposed ULM format, or a binary format that can still be used through the same API but that is several times faster and smaller, with performance comparable or better than binary message formats such as MPI, XDR, SDDF-Binary, and PBIO. Furthermore, traditionally separated database and security layers provide an extra vulnerability, leaving a weak clear-text password authorization as the only protection on the database core systems. Due to the legacy limitations of the systems’ security models, the allowed passwords often can not even comply with the DOE password guideline requirements. We see an opportunity for the tight integration of the secure authorization layer with the database server engine resulting in both improved performance and improved security. Phase I has focused on the development of a proof-of-concept prototype using Argonne National Laboratory’s (ANL) Argonne Tandem-Linac Accelerator System (ATLAS) project as a test scenario. By developing a grid-security enabled version of the ATLAS project’s current relation database solution, MySQL, PIOCON Technologies aims to offer a more efficient solution to secure database access.

    The goal of this project undertaken by GLBRC (Great Lakes Bioenergy Research Center) Area 4 (Sustainability) modelers is to develop a national capability to model feedstock supply, ethanol production, and biogeochemical impacts of cellulosic biofuels. The results of this project contribute to sustainability goals of the GLBRC; i.e. to contribute to developing a sustainable bioenergy economy: one that is profitable to farmers and refiners, acceptable to society, and environmentally sound. A sustainable bioenergy economy will also contribute, in a fundamental way, to meeting national objectives on energy security and climate mitigation. The specific objectives of this study are to: (1) develop a spatially explicit national geodatabase for conducting biofuel simulation studies and (4) locate possible sites for the establishment of cellulosic ethanol biorefineries. To address the first objective, we developed SENGBEM (Spatially Explicit National Geodatabase for Biofuel and Environmental Modeling), a 60-m resolution geodatabase of the conterminous USA containing data on: (1) climate, (2) soils, (3) topography, (4) hydrography, (5) land cover/ land use (LCLU), and (6) ancillary data (e.g., road networks, federal and state lands, national and state parks, etc.). A unique feature of SENGBEM is its 2008-2010 crop rotation data, a crucially important component for simulating productivity and biogeochemical cycles as well as land-use changes associated with biofuel cropping. ARRA support for this project and to the PNNL Joint Global Change Research Institute enabled us to create an advanced computing infrastructure to execute millions of simulations, conduct post-processing calculations, store input and output data, and visualize results. These computing resources included two components installed at the Research Data Center of the University of Maryland.     The solar energy system was constructed with the new 48,800 square feet warehouse to heat the warehouse area of about 39,000 square feet while the auxiliary energy system heats the office area of about 9800 square feet. The building is divided into 20 equal units, and each has its own solar system. The modular design permits the flexibility of combining multiple units to form offices or warehouses of various size floor areas as required by a tenant. Each unit has 20 collectors which are mounted in a single row. The collectors, manufactured by Solaron Corporation, are double glazed flat plate collectors with a gross area of 7800 ft/sup 2/. Air is heated either through the collectors or by the electric resistance duct coils. No freeze protection or storage is required for this system. Extracts from the site files, specifications, drawings, installation, operation and maintenance instructions are included.

    Corrugated boxes (also known as old corrugated containers, or OCC) are used to ship products to factories, warehouses, retail stores, offices, and homes. The primary market for OCC is the paperboard industry, which uses OCC for corrugated medium, linerboard, recycled paperboard, and other paper products. In addition, 2.6 million tons of OCC were exported in 1996. OCC provided 37% of the scrap paper that was exported in 1996. Some corrugated boxes can be reused before recycling. Corrugated boxes are easily and highly recyclable. Large producers such as grocery store warehouses and factories have recycled their corrugated boxes for some time. If shredded properly, uncoated corrugated boxes are easily compostable.

    The ShadowNet infrastructure for insider cyber attack prevention is comprised of a tiered server system that is able to dynamically redirect dangerous/suspicious network traffic away from production servers that provide web, ftp, database and other vital services to cloned virtual machines in a quarantined environment. This is done transparently from the point of view of both the attacker and normal users. Existing connections, such as SSH sessions, are not interrupted. Any malicious activity performed by the attacker on a quarantined server is not reflected on the production server. The attacker is provided services from the quarantined server, which creates the impression that the attacks performed are successful. The activities of the attacker on the quarantined system are able to be recorded much like a honeypot system for forensic analysis.

    Data warehousing is an approach for managing data from multiple sources by representing them with a single, coherent point of view. Commercial data warehousing products have been produced by companies such as RebBrick, IBM, Brio, Andyne, Ardent, NCR, Information Advantage, Informatica, and others. Other companies have chosen to develop their own in-house data warehousing solution using relational databases, such as those sold by Oracle, IBM, Informix and Sybase. The typical approaches include federated systems, and mediated data warehouses, each of which, to some extent, makes use of a series of source-specific wrapper and mediator layers to integrate the data into a consistent format which is then presented to users as a single virtual data store. These approaches are successful when applied to traditional business data because the data format used by the individual data sources tends to be rather static. Therefore, once a data source has been integrated into a data warehouse, there is relatively little work required to maintain that connection. However, that is not the case for all data sources. Data sources from scientific domains tend to regularly change their data model, format and interface. This is problematic because each change requires the warehouse administrator to update the wrapper, mediator, and warehouse interfaces to properly read, interpret, and represent the modified data source. Furthermore, the data that scientists require to carry out research is continuously changing as their understanding of a research question develops, or as their research objectives evolve. The difficulty and cost of these updates effectively limits the number of sources that can be integrated into a single data warehouse, or makes an approach based on warehousing too expensive to consider.

What is common practice today on the Internet is that servers have public keys, but clients are largely authenticated via short passwords. Protecting these passwords by not storing them in the clear on institutions's servers has become a priority. This paper develops password-based ciphersuites for the Transport Layer Security (TLS) protocol that are: (1) resistant to server compromise; (2) provably secure; (3) believed to be free from patent and licensing restrictions based on an analysis of relevant patents in the area.

    Large quantities of mixed and low-level radioactive waste contained in 55-, 85-, and 110-gallon steel drums are stored at Department of Energy (DOE) warehouses located throughout the United States. The steel drums are placed on pallets and stacked on top of one another, forming a column of drums ranging in heights of one to four drums and up to 16 feet high. The columns of drums are aligned in rows forming an aisle approximately three feet wide between the rows of drums. Tens of thousands of drums are stored in these warehouses throughout the DOE complex. ARIES (Autonomous Robotic Inspection Experimental System) is under development for the DOE to survey and inspect these drums. The robot will navigate through the aisles and perform an inspection operation, typically performed by a human operator, making decisions about the condition of the drums and maintaining a data of pertinent information about each drum.

    A discussion of the economics and installation of skylights in a warehouse and manufacturing area was presented. Included in the discussion were details on the installation, costs, energy conserved, savings, and payback period. In the particular case outlined, the installation costs were dependent on the type of existing roof. These costs ranged from $80 per 4 ft. by 8 ft. unit to $375 per 8 ft. by 8 ft. unit. In skylighting a 250,000 sq. ft. warehouse (1.5% of the roof area), the installation cost was $44,458. The power saving was $14,706 per year, with a payback period of slightly over three years. Later increase in power rates by 20% decreased the payback period by almost a year.

    In this paper we present a unified approach for delivering hypermedia/multimedia objects over broadband networks. Documents are stored in various multimedia servers, while the inline data may reside in their own media servers, attached to the multimedia servers. The described service consists of several multimedia servers and a set of functions that intend to present to the end user interactive information in real-time. Users interact with the service requesting multimedia documents on demand. Various media streams are transmitted over different parallel connections according lo their transmission requirements. The hypermedia documents are structured using a hypermedia markup language that keeps information of the spatiotemporal relationships among document`s media components. In order to deal with the variant network behavior, buffering manipulation mechanisms and grading of the transmitted media quality techniques are proposed to smooth presentation and synchronization anomalies.
