The Juvenile Salmon Acoustic Telemetry System (JSATS) Decoder is a software application that converts a digitized acoustic signal (a waveform stored in the .bwm file format) into a list of potential JSATS Acoustic MicroTransmitter (AMT) tagcodes along with other data about the signal including time of arrival and signal to noise ratios (SNR). This software is capable of decoding single files, directories, and viewing raw acoustic waveforms. When coupled with the JSATS Detector, the Decoder is capable of decoding in ‘real-time’ and can also provide statistical information about acoustic beacons placed within receive range of hydrophones within a JSATS array. This document details the features and functionality of the software. The document begins with software installation instructions (section 2), followed in order by instructions for decoder setup (section 3), decoding process initiation (section 4), then monitoring of beacons (section 5) using real-time decoding features. The last section in the manual describes the beacon, beacon statistics, and the results file formats. This document does not consider the raw binary waveform file format.

These 10 work activities are: (1) software project management, (2) software risk management, (3) software configuration management, (4) procurement and vendor management, (5) software requirements identification and management, (6) software design and implementation, (7) software safety design, (8) verification and validation, (9) problem reporting and corrective action, and (10) training of personnel in the design, development, use and evaluation of safety software. These 10 work activities were consolidated from practices and activities identified in several well known consensus standards and federal requirements. Safety software must be acquired, developed and implemented using ASME NQA-1-2008 with the NQA-1a-2009 addenda (or later edition), Quality Assurance Requirements for Nuclear Facility Applications, Part 1 and Subpart 2.7, or other national or international consensus standards that provide an equivalent level of quailty assurance requirements as NQA-1-2008.

In recent years computer software has gained notoriety for the endemic nature of security problems in software. These problems have been exploited with malicious intent by attackers. Most attempts at fixing these problems have been after-the-fact fixes in the form of software patches. The root causes for security problems in software are explored. A survey of research attempts at engineering secure software is presented. The techniques discussed range from those that are very similar to classical software engineering, to those that may be used in analyses of security requirements, as well as tools that can help engineer secure software. The survey classifies the approaches as process-oriented and as tools-oriented. The current approaches are incomplete in nature. They seem to address the security problem in parts and not in the whole. A comprehensive methodology, integrated with evolutionary software engineering practices is presented. The methodology combines both process and tools oriented approaches to construct secure software.

Software cost estimation is the process of predicting the effort required to develop a software system. Many estimation models have been proposed over the last 30 years. This paper provides a general overview of software cost estimation methods including the recent advances in the field. As a number of these models rely on a software size estimate as input, we first provide an overview of common size metrics. We then highlight the cost estimation models that have been proposed and used successfully. Models may be classified into 2 major categories: algorithmic and non-algorithmic. Each has its own strengths and weaknesses. A key factor in selecting a cost estimation model is the accuracy of its estimates. Unfortunately, despite the large body of experience with estimation models, the accuracy of these models is not satisfactory. The paper includes comment on the performance of the estimation models and description of several newer approaches to cost estimation.

The client computer controls the other IOCs via the local ethernet network. The EPICS client "MEDM" is used for graphically displaying information about the beamline. Polylith's principal benefit is that programmers are free to implement functional requirements separately from their treatment of interfacing requirements; this means that once an application has been developed for use in one execution environment (such as a distributed network) it can be adapted for reuse in other environments (such as a shared-memory multiprocessor) by automatic techniques. Software Vulnerability Taxonomy Consolidation

In today's environment, computers and networks are increasing exposed to a number of software vulnerabilities. Information about these vulnerabilities is collected and disseminated via various large publicly available databases such as BugTraq, OSVDB and ICAT. Each of these databases, individually, do not cover all aspects of a vulnerability and lack a standard format among them, making it difficult for end-users to easily compare various vulnerabilities. A central database of vulnerabilities has not been available until today for a number of reasons, such as the non-uniform methods by which current vulnerability database providers receive information, disagreement over which features of a particular vulnerability are important and how best to present them, and the non-utility of the information presented in many databases. The goal of this software vulnerability taxonomy consolidation project is to address the need for a universally accepted vulnerability taxonomy that classifies vulnerabilities in an unambiguous manner. A consolidated vulnerability database (CVDB) was implemented that coalesces and organizes vulnerability data from disparate data sources. Based on the work done in this paper, there is strong evidence that a consolidated taxonomy encompassing and organizing all relevant data can be achieved. However, three primary obstacles remain: lack of referencing a common ''primary key'', un-structured and free-form descriptions of necessary vulnerability data, and lack of data on all aspects of a vulnerability. This work has only considered data that can be unambiguously extracted from various data sources by straightforward parsers. It is felt that even with the use of more advanced, information mining tools, which can wade through the sea of unstructured vulnerability data, this current integration methodology would still provide repeatable, unambiguous, and exhaustive results. Though the goal of coalescing all available data, which would be of use to system administrators, software developers and vulnerability researchers is not yet achieved, this work has resulted in the most exhaustive collection of vulnerability data to date.

This report summarizes the work accomplished during the Phase II development effort of the Advanced Process Engineering Co-Simulator (APECS). The objective of the project is to develop the tools to efficiently combine high-fidelity computational fluid dynamics (CFD) models with process modeling software. During the course of the project, a robust integration controller was developed that can be used in any CAPE-OPEN compliant process modeling environment. The controller mediates the exchange of information between the process modeling software and the CFD software. Several approaches to reducing the time disparity between CFD simulations and process modeling have been investigated and implemented. These include enabling the CFD models to be run on a remote cluster and enabling multiple CFD models to be run simultaneously. Furthermore, computationally fast reduced-order models (ROMs) have been developed that can be 'trained' using the results from CFD simulations and then used directly within flowsheets. Unit operation models (both CFD and ROMs) can be uploaded to a model database and shared between multiple users.

This paper presents a method for Critical Software Event Execution Reliability (Critical SEER). The Critical SEER method is intended for high assurance software that operates in an environment where transient upsets could occur, causing a disturbance of the critical software event execution order, which could cause safety or security hazards. The method has a finite automata based module that watches (hence SEER) and tracks the critical events and ensures they occur in the proper order or else a fail safe state is forced. A Flexible Software Architecture for Tokamak Discharge Control Systems

The software structure of the plasma control system in use on the DIII--D tokamak experiment is described. This system implements control functions through software executing in real time on one or more digital computers. The software is organized into a hierarchy that allows new control functions needed to support the DIII--D experimental program to be added easily without affecting previously implemented functions. This also allows the software to be portable in order to create control systems for other applications. The tokamak operator uses an X-windows based interface to specify the time evolution of a tokamak discharge. The interface provides a high level view for the operator that reduces the need for detailed knowledge of the control system operation. There is provision for an asynchronous change to an alternate discharge time evolution in response to an event that is detected in real time. In the original proposal, inflation occurred in the process of a strongly first-order phase transition. This model was soon demonstrated to be fatally flawed. Subsequent models for inflation involved phase transitions that were second-order, or perhaps weakly first-order; some even involved no phase transition at all. Recently the possibility of inflation during a strongly first-order phase transition has been revived. In this talk I will discuss some models for first-order inflation, and emphasize unique signatures that result in inflation is realized in a first-order transition. Before discussing first-order inflation, I will briefly review some of the history of inflation to demonstrate how first-order inflation differs from other models. 58 refs., 3 figs.

The absence of unbiased and up to date comparative evaluations of high-performance computing software complicates a user`s search for the appropriate software package. The National HPCC Software Exchange (NHSE) is attacking this problem using an approach that includes independent evaluations of software, incorporation of author and user feedback into the evaluations, and Web access to the evaluations. We are applying this approach to the Parallel Tools Library (PTLIB), a new software repository for parallel systems software and tools, and HPC-Netlib, a high performance branch of the Netlib mathematical software repository. Updating the evaluations with feed-back and making it available via the Web helps ensure accuracy and timeliness, and using independent reviewers produces unbiased comparative evaluations difficult to find elsewhere.

The user is often the most overlooked component of control system design. At Jefferson Lab the control system is almost entirely digital in nature, with little feedback except that which is deliberately designed into the control system. In the complex control room environment a good design can enhance the user's abilities to preform good science. A bad design can leave the user frustrated and contribute significantly to down time, when science is not being done. Key points of use and design from the user's perspective are discussed, along with some techniques which have been adopted at Jefferson Lab to improve the user experience and produce better, more usable software.

Software Copyright and Piracy in China

This study is to explore how Chinese software users perceive the issues of software copyright and piracy. Tianya Community, the largest online public forum in China, was selected as a site to study users' online communication about software copyright and piracy. Data were collected over five discussion boards in which software copyright and piracy were discussed extensively to retrieve 561 posting threads with 6,150 messages ranging from March 1, 1999 to June 30, 2007. Lindlof and Taylor's (2002) qualitative communication research methods were used to locate and analyze the recurring dominant themes within the online discussion by Chinese Internet users. The study revealed two opposing discourses existing in software users? perceptions, which represent globalization and anti-globalization processes surrounding software copyright and piracy. Mittleman and Chin's (2005) theoretical framework was adopted to interpret material and spiritual tensions between human/material factors, such as software owners, software users, China, and foreign developed countries. Meanwhile, the actor-network theory was applied to map out the roles of non-human/non-material factors, such as new technology, patriotism, and Chinese culture, which function to moderate the existing confrontations between globalization and anti-globalization by preventing software users from totally falling down into either direction of supporting or opposing software piracy. As a result, both forces of conformity and resistance were found to coexist within software users' perceptions and fragment their identities. To deal with fragmented identities, Chinese software users generally adopted a flexible, discriminative position composed by a series of distinctions, between offline purchasing of pirated discs and software download, between enterprise users and individual users, between foreign and local software companies, between freeware/open-source software and copyright/pirated software, between software companies and independent software developers, and between conceptual recognition and behavioral practice. Meanwhile, traditional resistance movements of Polanyi's (1957) counter-movements and Gramsci's (1971) counter-hegemony were reduced from collective contestations with openly declared call for resistance to Scott's (1990) notion of infra-politics that was communicated among software users and expressed in their everyday practice of piracy use but not in public and government discourse.

At Thomas Jefferson National Accelerator Facility, accelerator operators perform tasks in their areas of specialization in addition to their machine operations duties. One crucial area in which operators contribute is software development. Operators with programming skills are uniquely qualified to develop certain controls applications because of their expertise in the day-to-day operation of the accelerator. Jefferson Lab is one of the few laboratories that utilizes the skills and knowledge of operators to create software that enhances machine operations. Through the programs written; by operators, Jefferson Lab has improved machine efficiency and beam availability. Because many of these applications involve automation of procedures and need graphical user interfaces, the scripting language Tcl and the Tk toolkit have been adopted. In addition to automation, some operator-developed applications are used for information distribution. For this purpose, several standard web development tools such as perl, VBScript, and ASP are used. Examples of applications written by operators include injector steering, spin angle changes, system status reports, magnet cycling routines, and quantum efficiency measurements. This paper summarizes how the unique knowledge of accelerator operators has contributed to the success of the Jefferson Lab control system. *This work was supported by the U.S. DOE contract No. DE-AC05-84-ER40150.

Two complementary standards are compared, both of which are concerned with the production of quality software. One, IEC 61508, is concerned with the safety of software intensive systems and the other, ISO/IEC TR 15504, takes a process view of software capability assessment. The standards are independent, though both standards build on ISO/IEC 12207. The paper proposes a correspondence between the safety integrity levels (SILs) of 61508 and the capability levels (CLs) of 15504, and considers the appropriateness of the 15504 reference model as a framework for assessing safety critical software processes. Empirical work from the SPICE trials and COCOMO II is used to support the arguments of the paper as well as to investigate their consequences. Distributed applications in evolving environments are typically difficult to maintain. Currently, human intervention is needed to maintain the application and adapt it to its changed environment. We need to: deploy application software on the added devices (buses), replace application software on the changed devices (e.g. to support the new advertisement display), and remove application software when no longer useful (e.g. because it requires an advertisement display which is removed). When the distributed environment becomes too large, or changes too often, manual software maintenance is no longer a feasible option. Automation is required. This paper reports on our ongoing work on dEVOLVe, a new OSGi based middleware platform which will automate some software maintenance tasks in ’distributed evolving environments’. dEVOLVe will detect changes in the distributed environment and will adapt the application accordingly. This way, the user is free from software maintenance tasks caused by the environment evolution.

While the status and nature of supercomputer is quite well known in the physical science communities (Devreese and Van Camp, 1985), the statistical community is only slightly involved in the use of supercomputers. Most computing statisticians have settled into a comfortable world: S on workstations, SAS on mainframes. For statisticians, this is the well-lit parlor of computing;I propose here to shine a flashlight around the back alley. I will first define supercomputers and describe the supercomputing environment. This material will make necessary some information on why anyone would use supercomputers. I will then describe the principal sources of (scientific) library software on supercomputers and discuss their advantages and disadvantages. Next, some comparison timings will show what is brought by moving to a supercomputer, vectorizing, and further optimization. In the several seconds following the break, a significant fraction of the reactor coolant inventory leaks out the break, Emergency Cooling System (ECS) flow is initiated, and air enters the primary coolant circulation loops. Reactor fuel assemblies are cooled by a low flowrate air-water downflow. Existing commercial nuclear industry thermal-hydraulic codes were judged inadequate for detailed modeling of a Mk22 fuel assembly because the application involves a ribbed annular geometry, low pressure, downflow and an air-water mixture. FLOWTRAN-TF is a two-phase thermal-hydraulics code of similar technology to existing commercial codes such as RELAP and TRAC but customized for Savannah River Site applications. The main features and capabilities of FLOWTRAN-TF are detailed Mk22 fuel assembly ribbed annular geometry; conjugate heat transfer; detailed neutronic power distribution; three-dimensional heat conduction in Mk22 fuel and target tubes; two-dimensional coolant flow in channels (axial, azimuthal); single-phase and/or two-phase fluid (gas, liquid and/or gas-liquid); two-component (air, water); constitutive models applicable to low pressure air-water downflow in ribbed annular channels. We describe the software requirement and design specifications for all-sky panoramic astronomical pipelines. The described software aims to meet the specific needs of super-wide angle optics, and includes cosmic-ray hit rejection, image compression, star recognition, sky opacity analysis, transient detection and a web server allowing access to real-time and archived data. The presented software is being regularly used for the pipeline processing of 11 all-sky cameras located in some of the world's premier observatories. We encourage all-sky camera operators to use our software and/or our hosting services and become part of the global Night Sky Live network.

AbstractÐThe development of an elevator scheduling system by undergraduate students is presented. The development was performed by 20 teams of undergraduate students, divided into two groups. One group produced specifications by employing a formal method that involves only first-order logic. The other group used no formal analysis. The solutions of the groups are compared using the metrics of code correctness, conciseness, and complexity. Particular attention is paid to a subset of the formal methods group which provided a full verification of their implementation. Their results are compared to other published formal solutions. This project is being conducted at the request of the DOE and the NRC. The INL has been requested by the NRC to improve and maintain the Systems Analysis Programs for Hands-on Integrated Reliability Evaluation (SAPHIRE) tool set concurrent with the changing needs of the user community as well as staying current with new technologies. Successful completion will be upon NRC approved release of all software and accompanying documentation in a timely fashion. This project will enhance the SAPHIRE tool set for the user community (NRC, Nuclear Power Plant operations, Probabilistic Risk Analysis (PRA) model developers) by providing improved Common Cause Failure (CCF), External Events, Level 2, and Significance Determination Process (SDP) analysis capabilities. The SAPHIRE development team at the Idaho National Laboratory is responsible for successful completion of this project. The project is under the supervision of Curtis L. Smith, PhD, Technical Lead for the SAPHIRE application. All current capabilities from SAPHIRE version 7 will be maintained in SAPHIRE 8. The following additional capabilities will be incorporated: • Incorporation of SPAR models for the SDP interface. • Improved quality assurance activities for PRA calculations of SAPHIRE Version 8. • Continue the current activities for code maintenance, documentation, and user support for the code.

This paper presents AppPot, a system for creating Linux software appliances. AppPot can be run as a regular batch or grid job and executed in user space, and requires no special virtualization support in the infrastructure. The main design goal of AppPot is to bring the benefits of a virtualization-based IaaS cloud to existing batch-oriented computing infrastructures. In particular, AppPot addresses the application deployment and configuration on large heterogeneous computing infrastructures: users are enabled to prepare their own customized virtual appliance for providing a safe execution environment for their applications. These appliances can then be executed on virtually any computing infrastructure being in a private or public cloud as well as any batch-controlled computing clusters the user may have access to. We give an overview of AppPot and its features, the technology that makes it possible, and report on experiences running it in production use within the Swiss National Grid infrastructure SMSCG.

In addition, new tools are available to aid in the development of complex software systems. It is appropriate, therefore, to examine whether there is now a better match between software engineering and the needs of experiments.

Virtual Appliances for Deploying and Maintaining Software

This paper attempts to address the complexity of system administration by making the labor of applying software updates independent of the number of computers on which the software is run. Complete networks of machines are packaged up as data; we refer to them as virtual appliances. The publisher of an appliance controls the software installed on the appliance, from the operating system to the applications, and is responsible for keeping the appliance up to date. These appliances can be configured by users to fit their needs; the configuration is captured such that it can be reapplied automatically when the appliance's software is updated. We have developed a compute utility, called the Collective, which assigns virtual appliances to hardware dynamically and automatically. By keeping software up to date, our approach prevents security break-ins due to fixed vulnerabilities.

NEAMS Software Licensing, Release, and Distribution: Implications for FY2013 Work Package Planning

The vision of the NEAMS program is to bring truly predictive modeling and simulation (M&S) capabilities to the nuclear engineering community in order to enable a new approach to the analysis of nuclear systems. NEAMS anticipates issuing in FY 2018 a full release of its computational 'Fermi Toolkit' aimed at advanced reactor and fuel cycles. The NEAMS toolkit involves extensive software development activities, some of which have already been underway for several years, however, the Advanced Modeling and Simulation Office (AMSO), which sponsors the NEAMS program, has not yet issued any official guidance regarding software licensing, release, and distribution policies. This motivated an FY12 task in the Capability Transfer work package to develop and recommend an appropriate set of policies. The current preliminary report is intended to provide awareness of issues with implications for work package planning for FY13. We anticipate a small amount of effort associated with putting into place formal licenses and contributor agreements for NEAMS software which doesn't already have them. We do not anticipate any additional effort or costs associated with software release procedures or schedules beyond those dictated by the quality expectations for the software. The largest potential costs we anticipate would be associated with the setup and maintenance of shared code repositories for development and early access to NEAMS software products. We also anticipate an opportunity, with modest associated costs, to work with the Radiation Safety Information Computational Center (RSICC) to clarify export control assessment policies for software under development.

We show how to extend the paradigm of software-defined communication to include quantum communication systems. We introduce the decomposition of a quantum communication terminal into layers separating the concerns of the hardware, software, and middleware. We provide detailed descriptions of how each component operates and we include results of an implementation of the super-dense coding protocol. Integrated review software advances at Los Alamos

Since 1988, Los Alamos National Laboratory (LANL) has been developing software for unattended monitoring systems. These systems are composed of three categories of software: acquisition, collection and review. The data acquisition software is contained in modular instrumentation distributed throughout facilities to continuously acquire data from devices ranging from radiation detectors to cameras to binary switches. The data collection software runs on computers connected to the instruments and offloads and stores the acquired data. The review software enables the end user to quickly and easily examine the data collected from these different systems and compare the results to declared operator activities. This paper addresses the review software. The original standalone review software processed only radiation data. This software was expanded to include new programs (tools) to display and correlate video and operator declarations and added an interface to the standard neutron coincidence counter analysis program. This expanded review software containing multiple review tools is referred to collectively as the Integrated Review Software (IRS). The IRS continues to expand and evolve. Two primary IRS developments will be described in this paper. First, the IRS was expanded to include review tools to display and analyze new data types. Position Review was developed to display Global Positioning System (GPS) location data to aid in tracking radiation movements. Isotopic Review is being developed to provide a link to the standard gamma isotopic analysis software. In addition significant enhancements are being added to the existing review tools such as Operator Review, Radiation Review and Digital Video Review. A second IRS development is to produce standardized components with published interfaces enabling other parties to produce custom components that plug into review software. It is anticipated that there will be four primary types of components that could be developed by any party: import, analysis, display and report. In addition there are some common manager components that perform the same task for all the IRS review tools. Several import components as well as two manager components have been developed and are now being used in the latest version of the IRS.
