Most metadata on MATCH pertain to geospatial data sets ranging from local to global scales. The goals of MATCH are to: 1) Provide an easily accessible clearinghouse of relevant Federal metadata on climate and health that will increase efficiency in solving research problems; 2) Promote application of research and information to understand, mitigate, and adapt to the health effects of climate change; 3) Facilitate multidirectional communication among interested stakeholders to inform and shape Federal research directions; 4) Encourage collaboration among traditional and non-traditional partners in development of new initiatives to address emerging climate and health issues.     The GPFS Archive is parallel archive is a parallel archive used by hundreds of users in the Turquoise collaboration network. It houses 4+ petabytes of data in more than 170 million files. Currently, users must navigate the file system to retrieve their data, requiring them to remember file paths and names. A better solution might allow users to tag data with meaningful labels and searach the archive using standard and user-defined metadata, while maintaining security. last summer, I developed the backend to a tool that adheres to these design goals. The backend works by importing GPFS metadata into a MongoDB cluster, which is then indexed on each attribute. This summer, the author implemented security and developed the user interfae for the search tool. To meet security requirements, each database table is associated with a single user, which only stores records that the user may read, and requires a set of credentials to access. The interface to the search tool is implemented using FUSE (Filesystem in USErspace). FUSE is an intermediate layer that intercepts file system calls and allows the developer to redefine how those calls behave. In the case of this tool, FUSE interfaces with MongoDB to issue queries and populate output. A FUSE implementation is desirable because it allows users to interact with the search tool using commands they are already familiar with. These security and interface additions are essential for a usable product.

    Mercury is a federated metadata harvesting, search and retrieval tool based on both open source software and software developed at Oak Ridge National Laboratory. It was originally developed for NASA, and the Mercury development consortium now includes funding from NASA, USGS, and DOE. A major new version of Mercury (version 3.0) was developed during 2007 and released in early 2008. This Mercury 3.0 version provides orders of magnitude improvements in search speed, support for additionalmore » metadata formats, integration with Google Maps for spatial queries, facetted type search, support for RSS delivery of search results, and ready customization to meet the needs of the multiple projects which use Mercury. For the end users, Mercury provides a single portal to very quickly search for data and information contained in disparate data management systems. It collects metadata and key data from contributing project servers distributed around the world and builds a centralized index. The Mercury search interfaces then allow the users to perform simple, fielded, spatial, and temporal searches across these metadata sources. This centralized repository of metadata with distributed data sources provides extremely fast search results to the user, while allowing data providers to advertise the availability of their data and maintain complete control and ownership of that data.« less

    Background: As the impact and prevalence of large-scale metagenomic surveys grow, so does the acute need for more complete and standards compliant metadata. Metadata (data describing data) provides an essential complement to experimental data, helping to answer questions about its source, mode of collection, and reliability. Metadata collection and interpretation have become vital to the genomics and metagenomics communities, but considerable challenges remain, including exchange, curation, and distribution. Currently, tools are available for capturing basic field metadata during sampling, and for storing, updating and viewing it. These tools are not specifically designed for metagenomic surveys; in particular, they lack the appropriate metadata collection templates, a centralized storage repository, and a unique ID linking system that can be used to easily port complete and compatible metagenomic metadata into widely used assembly and sequence analysis tools. Results: Metazen was developed as a comprehensive framework designed to enable metadata capture for metagenomic sequencing projects. Specifically, Metazen provides a rapid, easy-to-use portal to encourage early deposition of project and sample metadata. Conclusion: Metazen is an interactive tool that aids users in recording their metadata in a complete and valid format. A defined set of mandatory fields captures vital information, while the option to add fields provides flexibility.

  13. A Metadata-Rich File System

    Despite continual improvements in the performance and reliability of large scale file systems, the management of file system metadata has changed little in the past decade. The mismatch between the size and complexity of large scale data stores and their ability to organize and query their metadata has led to a de facto standard in which raw data is stored in traditional file systems, while related, application-specific metadata is stored in relational databases. This separation of data and metadata requires considerable effort to maintain consistency and can result in complex, slow, and inflexible system operation. To address these problems, we have developed the Quasar File System (QFS), a metadata-rich file system in which files, metadata, and file relationships are all first class objects. In contrast to hierarchical file systems and relational databases, QFS defines a graph data model composed of files and their relationships. QFS includes Quasar, an XPATH-extended query language for searching the file system. Results from our QFS prototype show the effectiveness of this approach. Compared to the defacto standard, the QFS prototype shows superior ingest performance and comparable query performance on user metadata-intensive operations and superior performance on normal file metadata operations.

    The purpose of the eXtended MetaData Registry (XMDR) prototype is to demonstrate the feasibility and utility of constructing an extended metadata registry, i.e., one which encompasses richer classification support, facilities for including terminologies, and better support for formal specification of semantics. The prototype registry will also serve as a reference implementation for the revised versions of ISO 11179, Parts 2 and 3 to help guide production implementations.

    The Genomes On Line Database (GOLD) is a comprehensive resource for centralized monitoring of genome and metagenome projects worldwide. Both complete and ongoing projects, along with their associated metadata, can be accessed in GOLD through precomputed tables and a search page. As of September 2009, GOLD contains information for more than 5800 sequencing projects, of which 1100 have been completed and their sequence data deposited in a public repository. GOLD continues to expand, moving toward the goal of providing the most comprehensive repository of metadata information related to the projects and their organisms/environments in accordance with the Minimum Information about a (Meta)Genome Sequence (MIGS/MIMS) specification.

    The Genomes On Line Database (GOLD) is a comprehensive resource of information for genome and metagenome projects world-wide. GOLD provides access to complete and ongoing projects and their associated metadata through pre-computed lists and a search page. The database currently incorporates information for more than 2900 sequencing projects, of which 639 have been completed and the data deposited in the public databases. GOLD is constantly expanding to provide metadata information related to the project and the organism and is compliant with the Minimum Information about a Genome Sequence (MIGS) specifications.

    Biological processes are fundamentally driven by complex interactions between biomolecules. Integrated high-throughput omics studies enable multifaceted views of cells, organisms, or their communities. With the advent of new post-genomics technologies omics studies are becoming increasingly prevalent yet the full impact of these studies can only be realized through data harmonization, sharing, meta-analysis, and integrated research,. These three essential steps require consistent generation, capture, and distribution of the metadata. To ensure transparency, facilitate data harmonization, and maximize reproducibility and usability of life sciences studies, we propose a simple common omics metadata checklist. The proposed checklist is built on the rich ontologies and standards already in use by the life sciences community. The checklist will serve as a common denominator to guide experimental design, capture important parameters, and be used as a standard format for stand-alone data publications. This omics metadata checklist and data publications will create efficient linkages between omics data and knowledge-based life sciences innovation and importantly, allow for appropriate attribution to data generators and infrastructure science builders in the post-genomics era. We ask that the life sciences community test the proposed omics metadata checklist and data publications and provide feedback for their use and improvement.

  10. ISOLATING CONTENT AND METADATA FROM WEBLOGS USING CLASSIFICATION AND RULE-BASED APPROACHES

    The emergence and increasing prevalence of social media, such as internet forums, weblogs (blogs), wikis, etc., has created a new opportunity to measure public opinion, attitude, and social structures. A major challenge in leveraging this information is isolating the content and metadata in weblogs, as there is no standard, universally supported, machine-readable format for presenting this information. We present two algorithms for isolating this information. The first uses web block classification, where each node in the Document Object Model (DOM) for a page is classified according to one of several pre-defined attributes from a common blog schema. The second uses a set of heuristics to select web blocks. These algorithms perform at a level suitable for initial use, validating this approach for isolating content and metadata from blogs. The resultant data serves as a starting point for analytical work on the content and substance of collections of weblog pages.

  12. Estimating pediatric entrance skin dose from digital radiography examination using DICOM metadata: A quality assurance tool

    Purpose: To develop an automated methodology to estimate patient examination dose in digital radiography (DR) imaging using DICOM metadata as a quality assurance (QA) tool. Methods: Patient examination and demographical information were gathered from metadata analysis of DICOM header data. The x-ray system radiation output (i.e., air KERMA) was characterized for all filter combinations used for patient examinations. Average patient thicknesses were measured for head, chest, abdomen, knees, and hands using volumetric images from CT. Backscatter factors (BSFs) were calculated from examination kVp. Patient entrance skin air KERMA (ESAK) was calculated by (1) looking up examination technique factors taken from DICOM header metadata (i.e., kVp and mA s) to derive an air KERMA (k{sub air}) value based on an x-ray characteristic radiation output curve; (2) scaling k{sub air} with a BSF value; and (3) correcting k{sub air} for patient thickness. Finally, patient entrance skin dose (ESD) was calculated by multiplying a massenergy attenuation coefficient ratio by ESAK. Patient ESD calculations were computed for common DR examinations at our institution: dual view chest, anteroposterior (AP) abdomen, lateral (LAT) skull, dual view knee, and bone age (left hand only) examinations. Results: ESD was calculated for a total of 3794 patients; mean age was 11 8 yr (range: 2 months to 55 yr).     There is an urgent need to capture metadata on the rapidly growing number of genomic, metagenomic and related sequences, such as 16S ribosomal genes. This need is a major focus within the Genomic Standards Consortium (GSC), and Habitat is a key metadata descriptor in the proposed 'Minimum Information about a Genome Sequence' (MIGS) specification. The goal of the work described here is to provide a light-weight, easy-to-use (small) set of terms ('Habitat-Lite') that captures high-level information about habitat while preserving a mapping to the recently launched Environment Ontology (EnvO). Our motivation for building Habitat-Lite is to meet the needs of multiple users, such as annotators curating these data, database providers hosting the data, and biologists and bioinformaticians alike who need to search and employ such data in comparative analyses. Here, we report a case study based on semi-automated identification of terms from GenBank and GOLD. We estimate that the terms in the initial version of Habitat-Lite would provide useful labels for over 60% of the kinds of information found in the GenBank isolation-source field, and around 85% of the terms in the GOLD habitat field. We present a revised version of Habitat-Lite and invite the community's feedback on its further development in order to provide a minimum list of terms to capture high-level habitat information and to provide classification bins needed for future studies.

    The Genomes OnLine Database (GOLD, http://www.genomesonline.org) is a comprehensive online resource to catalogue and monitor genetic studies worldwide. GOLD provides up-to-date status on complete and ongoing sequencing projects along with a broad array of curated metadata. Here we report version 5 (v.5) of the database. The newly designed database schema and web user interface supports several new features including the implementation of a four level (meta)genome project classification system and a simplified intuitive web interface to access reports and launch search tools. The database currently hosts information for about 19,200 studies, 56,000 Biosamples, 56,000 sequencing projects, and 39,400 analysis projects. More than just a catalogue of worldwide genome projects, GOLD is a manually curated, quality controlled metadata warehouse. The problems encountered in integrating disparate and varying quality data into GOLD are briefly highlighted. GOLD fully supports and follows the Genomic Standards Consortium (GSC) Minimum Information standards.

    A system and method is disclosed for integrating and accessing multiple data sources within a data warehouse architecture. The metadata formed by the present method provide a way to declaratively present domain specific knowledge, obtained by analyzing data sources, in a consistent and useable way. Four types of information are represented by the metadata: abstract concepts, databases, transformations and mappings. A mediator generator automatically generates data management computer code based on the metadata. The resulting code defines a translation library and a mediator class. The translation library provides a data representation for domain specific knowledge represented in a data warehouse, including "get" and "set" methods for attributes that call transformation methods and derive a value of an attribute if it is missing. The mediator class defines methods that take "distinguished" high-level objects as input and traverse their data structures and enter information into the data warehouse.

    Individual ice cores were collected from Barrow Environmental Observatory in Barrow, Alaska, throughout 2013 and 2014. Cores were drilled along different transects to sample polygonal features (i.e. the trough, center and rim of high, transitional and low center polygons). Most cores were drilled around 1 meter in depth and a few deep cores were drilled around 3 meters in depth. Three-dimensional images of the frozen cores were constructed using a medical X-ray computed tomography (CT) scanner. TIFF files can be uploaded to ImageJ (an open-source imaging software) to examine soil structure and densities within each core.

    Metagenomic sequencing has produced significant amounts of data in recent years. For example, as of summer 2013, MGRAST has been used to annotate over 110,000 data sets totaling over 43 Terabases. With metagenomic sequencing finding even wider adoption in the scientific community, the existing web-based analysis tools and infrastructure in MG-RAST provide limited capability for data retrieval and analysis, such as comparative analysis between multiple data sets. Moreover, although the system provides many analysis tools, it is not comprehensive. By opening MG-RAST up via a web services API (application programmers interface) we have greatly expanded access to MG-RAST data, as well as provided a mechanism for the use of third-party analysis tools with MG-RAST data. This RESTful API makes all data and data objects created by the MG-RAST pipeline accessible as JSON objects. As part of the DOE Systems Biology Knowledgebase project (KBase, http:// kbase.us) we have implemented a web services API for MG-RAST. This API complements the existing MG-RAST web interface and constitutes the basis of KBase’s microbial community capabilities. In addition, the API exposes a comprehensive collection of data to programmers. This API, which uses a RESTful (Representational State Transfer) implementation, is compatible with most programming environments and should be easy to use for end users and third parties. It provides comprehensive access to sequence data, quality control results, annotations, and many other data types. Where feasible, we have used standards to expose data and metadata. Code examples are provided in a number of languages both to show the versatility of the API and to provide a starting point for users. We present an API that exposes the data in MG-RAST for consumption by our users, greatly enhancing the utility of the MG-RAST service.

    The formal launch of National Geothermal Data System (NGDS www.geothermaldata.org) in 2014 will provide open access to technical geothermal-relevant data from all of the Department of Energy- sponsored geothermal development and research projects and geologic data from all 50 states. By making data easily discoverable and accessible this system will open new exploration opportunities and shorten project development. The prototype data system currently includes multiple data nodes, and nationwide data online and available to the public, indexed through a single catalog under construction at http://search.geothermaldata.org. Data from state geological surveys and partners includes more than 5 million records online, including 1.48 million well headers (oil and gas, water, geothermal), 732,000 well logs, and 314,000 borehole temperatures and is growing rapidly. There are over 250 Web services and another 138 WMS (Web Map Services) registered in the system as of August, 2013. Additional data record is being added by companion projects run by Boise State University, Southern Methodist University, and the USGS. The National Renewable Energy Laboratory is managing the Geothermal Data Repository, an NGDS node that will be a clearinghouse for data from hundreds of DOE-funded geothermal projects. NGDS is built on the US Geoscience Information Network (USGIN) data integration framework, which is a joint undertaking of the USGS and the Association of American State Geologists (AASG). NGDS is fully compliant with the White House Executive Order of May 2013, requiring all federal agencies to make their data holdings publicly accessible online in open source, interoperable formats with common core and extensible metadata.     The amount of data produced in the practice of science is growing rapidly. Despite the accumulation and demand for scientific data, relatively little is actually made available for the broader scientific community. We surmise that the root of the problem is the perceived difficulty to electronically publish scientific data and associated metadata in a way that makes it discoverable. We propose to exploit Semantic Web technologies and practices to make (meta)data discoverable and easy to publish. We share our experiences in curating metadata to illustrate both the flexibility of our approach and the pain of discovering data in the current research environment. We also make recommendations by concrete example of how data publishers can provide their (meta)data by adding some limited, additional markup to HTML pages on the Web. With little additional effort from data publishers, the difficulty of data discovery/access/sharing can be greatly reduced and the impact of research data greatly enhanced.

    The amount of data produced in support of scientific research continues to grow rapidly. Despite the accumulation and demand for scientific data, relatively little data are actually made available for the broader scientific community. We surmise that one root of this problem is the perceived difficulty of electronically publishing scientific data and associated metadata in a way that makes it discoverable. We propose exploiting Semantic Web technologies and best practices to make metadata both discoverable and easy to publish. We share experiences in curating metadata to illustrate the cumbersome nature of data reuse in the current research environment. We also make recommendations with a real-world example of how data publishers can provide their metadata by adding limited additional markup to HTML pages on the Web. With little additional effort from data publishers, the difficulty of data discovery, access, and sharing can be greatly reduced and the impact of research data greatly enhanced.

    In the recent years, there have been significant advancements in the areas of scientific data management and retrieval techniques, particularly in terms of standards and protocols for archiving data and metadata. Scientific data is rich, and spread across different places. In order to integrate these pieces together, a data archive and associated metadata should be generated. Data should be stored in a format that can be retrievable and more importantly it should be in a format that will continue to be accessible as technology changes, such as XML. While general-purpose search engines (such as Google or Bing) are useful for finding many things on the Internet, they are often of limited usefulness for locating Earth Science data relevant (for example) to a specific spatiotemporal extent. By contrast, tools that search repositories of structured metadata can locate relevant datasets with fairly high precision, but the search is limited to that particular repository. Federated searches (such as Z39.50) have been used, but can be slow and the comprehensiveness can be limited by downtime in any search partner. An alternative approach to improve comprehensiveness is for a repository to harvest metadata from other repositories, possibly with limits based on subject matter or access permissions. Searches through harvested metadata can be extremely responsive, and the search tool can be customized with semantic augmentation appropriate to the community of practice being served. One such system, Mercury, a metadata harvesting, data discovery, and access system, built for researchers to search to, share and obtain spatiotemporal data used across a range of climate and ecological sciences. Mercury is open-source toolset, backend built on Java and search capability is supported by the some popular open source search libraries such as SOLR and LUCENE. The system serves as a platform for sharing consistent, reliable, geothermal-relevant technical data with users of all types, while supplying tools relevant for their work. As aggregated data supports new scientific findings, this content-rich linked data ultimately broadens the pool of knowledge available to promote discovery and development of commercial-scale geothermal energy production. Most of the up-front risks associated with geothermal development stem from exploration and characterization of subsurface resources. Wider access to distributed data will, therefore, result in lower costs for geothermal development. NGDS is on track to become fully operational by 2014 and will provide a platform for custom applications for accessing geothermal relevant data in the U.S. and abroad. It is being built on the U.S. Geoscience Information Network (USGIN) data integration framework to promote interoperability across the Earth sciences community. The basic structure of the NGDS employs state-of-the art informatics to advance geothermal knowledge.     Atomic memory access requests are handled using a variety of systems and methods. According to one example method, a data-processing circuit having an address-request generator that issues requests to a common memory implements a method of processing the requests using a memory-access intervention circuit coupled between the generator and the common memory. The method identifies a current atomic-memory access request from a plurality of memory access requests. A data set is stored that corresponds to the current atomic-memory access request in a data storage circuit within the intervention circuit. It is determined whether the current atomic-memory access request corresponds to at least one previously-stored atomic-memory access request. In response to determining correspondence, the current request is implemented by retrieving data from the common memory. The data is modified in response to the current request and at least one other access request in the memory-access intervention circuit.

    Accelerator R&D environments produce data characterized by different levels of organization. Whereas some systems produce repetitively predictable and standardized structured data, others may produce data of unknown or changing structure. In addition, structured data, typically sets of numeric values, are frequently logically connected with unstructured content (e.g., images, graphs, comments). Despite these different characteristics, a coherent, organized and integrated view of all information is sought out. WebDat is a system conceived as a result of efforts in this direction. It provides a uniform and searchable view of structured and unstructured data via common metadata, regardless of the repository used (DBMS or file system). It also allows for processing data and creating interactive reports. WebDat supports metadata management, administration, data and content access, application integration via Web services, and Web-based collaborative analysis.

    Since its inception in 1997, GOLD has continuously monitored genome sequencing projects worldwide and has provided the community with a unique centralized resource that integrates diverse information related to Archaea, Bacteria, Eukaryotic and more recently Metagenomic sequencing projects. As of September 2007, GOLD recorded 639 completed genome projects. These projects have their complete sequence deposited into the public archival sequence databases such as GenBank EMBL,and DDBJ. From the total of 639 complete and published genome projects as of 9/2007, 527 were bacterial, 47 were archaeal and 65 were eukaryotic. In addition to the complete projects, there were 2158 ongoing sequencing projects. 1328 of those were bacterial, 59 archaeal and 771 eukaryotic projects. Two types of metadata are provided by GOLD: (i) project metadata and (ii) organism/environment metadata. GOLD CARD pages for every project are available from the link of every GOLD_STAMP ID. The information in every one of these pages is organized into three tables: (a) Organism information, (b) Genome project information and (c) External links.       The Radiation Security System (RSS) at the Los Alamos Neutron Science Center (LANSCE) provides personnel protection from prompt radiation due to accelerated beam. The Personnel Access Control System (PACS) is a component of the RSS that is designed to prevent personnel access to areas where prompt radiation is a hazard. PACS was designed to replace several older personnel safety systems (PSS) with a single modem unified design. Lessons learned from the operation over the last 20 years were incorporated into a redundant sensor, single-point failure safe, fault tolerant, and tamper-resistant system that prevents access to the beam areas by controlling the access keys and beam stoppers. PACS uses a layered philosophy to the physical and electronic design. The most critical assemblies are battery backed up, relay logic circuits; less critical devices use Programmable Logic Controllers (PLCs) for timing functions and communications. Outside reviewers have reviewed the operational safety of the design. The design philosophy, lessons learned, hardware design, software design, operation, and limitations of the device are described.
