A long-standing limitation in the use of molecular dynamics (MD) simulation is that it can only be applied directly to processes that take place on very short timescales: nanoseconds if empirical potentials are employed, or picoseconds if we rely on electronic structure methods. Many processes of interest in chemistry, biochemistry, and materials science require study over microseconds and beyond, due either to the natural timescale for the evolution or to the duration of the experiment of interest. Ignoring the case of liquids xxx, the dynamics on these time scales is typically characterized by infrequent-event transitions, from state to state, usually involving an energy barrier. There is a long and venerable tradition in chemistry of using transition state theory (TST) [10, 19, 23] to directly compute rate constants for these kinds of activated processes. If needed dynamical corrections to the TST rate, and even quantum corrections, can be computed to achieve an accuracy suitable for the problem at hand. These rate constants then allow them to understand the system behavior on longer time scales than we can directly reach with MD. For complex systems with many reaction paths, the TST rates can be fed into a stochastic simulation procedure such as kinetic Monte Carlo xxx, and a direct simulation of the advance of the system through its possible states can be obtained in a probabilistically exact way. A problem that has become more evident in recent years, however, is that for many systems of interest there is a complexity that makes it difficult, if not impossible, to determine all the relevant reaction paths to which TST should be applied. This is a serious issue, as omitted transition pathways can have uncontrollable consequences on the simulated long-time kinetics. Over the last decade or so, we have been developing a new class of methods for treating the long-time dynamics in these complex, infrequent-event systems. Rather than trying to guess in advance what reaction pathways may be important, we return instead to a molecular dynamics treatment, in which the trajectory itself finds an appropriate way to escape from each state of the system. Since a direct integration of the trajectory would be limited to nanoseconds, while we are seeking to follow the system for much longer times, we modify the dynamics in some way to cause the first escape to happen much more quickly, thereby accelerating the dynamics. The key is to design the modified dynamics in a way that does as little damage as possible to the probability for escaping along a given pathway - i.e., we try to preserve the relative rate constants for the different possible escape paths out of the state. We can then use this modified dynamics to follow the system from state to state, reaching much longer times than we could reach with direct MD. The dynamics within any one state may no longer be meaningful, but the state-to-state dynamics, in the best case, as we discuss in the paper, can be exact. We have developed three methods in this accelerated molecular dynamics (AMD) class, in each case appealing to TST, either implicitly or explicitly, to design the modified dynamics. Each of these methods has its own advantages, and we and others have applied these methods to a wide range of problems. The purpose of this article is to give the reader a brief introduction to how these methods work, and discuss some of the recent developments that have been made to improve their power and applicability. Note that this brief review does not claim to be exhaustive: various other methods aiming at similar goals have been proposed in the literature. For the sake of brevity, our focus will exclusively be on the methods developed by the group.

Although public numerical relativity codes are available to evolve such systems, a proper understanding of the methods involved is quite important. Here we focus on the numerical solution of elliptic partial differential equations. Such equations arise when preparing initial data for numerical relativity, but also for monitoring the evolution of black holes. Because such elliptic equations play an important role in many branches of physics, we give an overview of the topic, and show how to numerically solve them with simple examples and sample codes written in C++ and Fortran90 for beginners in numerical relativity or other fields requiring numerical expertise.

Information security continues to evolve in response to disruptive changes with a persistent focus on information-centric controls and a healthy debate about balancing endpoint and network protection, with a goal of improved enterprise/business risk management. Economic uncertainty, intensively collaborative styles of work, virtualization, increased outsourcing and ongoing compliance pressures require careful consideration and adaptation. The Cyberspace Security Econometrics System (CSES) provides a measure (i.e., a quantitative indication) of reliability, performance, and/or safety of a system that accounts for the criticality of each requirement as a function of one or more stakeholders interests in that requirement. For a given stakeholder, CSES accounts for the variance that may exist among the stakes one attaches to meeting each requirement. 5. Macro-econometric model of the Nigerian economy: a simulated analysis of oil shocks in a development context

    SciTech Connect (OSTI)

    Usip, E.E.E.

    1984-01-01

The precarious position of Nigeria in being a one-resource (oil) based economy in terms of revenue generation has become a major cause of concern for the experts and political pundits. In this study, the author seeks to explore further the empirical basis for this concern in two stages. First, a macro-econometric model of Nigeria was constructed and evaluated. The model highlights the various channels through which the oil sector influences the rest of the economy. Economic theory, econometric techniques, existing fund of knowledge in the practice, computer simulation, and the institutional framework of Nigeria were brought to bear upon the modeling process. In the second stage, the resulting simulation model was used to examine the sensitivity of the economy to the leading sector (oil) as well as the growth potential of Nigeria up to 1986. The crucial question that was addressed is: will the oil sector be able to support a continuing economic growth of Nigeria in the absence of policy initiatives to diversify the revenue base of the economy. Although the empirical findings are hypothetical, they do have far-reaching implications for Nigeria's growth prospects and political stability.

  3. Introduction of a method for presenting health-based impacts of the emission from products, based on emission measurements of materials used in manufacturing of the products

    SciTech Connect (OSTI)

    Jørgensen, Rikke Bramming

    2013-11-15

A method for presenting the health impact of emissions from furniture is introduced, which could be used in the context of environmental product declarations. The health impact is described by the negative indoor air quality potential, the carcinogenic potential, the mutagenic and reprotoxic potential, the allergenic potential, and the toxicological potential. An experimental study of emissions from four pieces of furniture is performed by testing both the materials used for production of the furniture and the complete piece of furniture, in order to compare the results gained by adding emissions of material with results gained from testing the finished piece of furniture. Calculating the emission from a product based on the emission from materials used in the manufacture of the product is a new idea. The relation between calculated results and measured results from the same products differ between the four pieces of furniture tested. Large differences between measured and calculated values are seen for leather products. More knowledge is needed to understand why these differences arise. Testing materials allows us to compare different suppliers of the same material. Four different foams and three different timber materials are tested, and the results vary between materials of the same type. If the manufacturer possesses this type of knowledge of the materials from the subcontractors it could be used as a selection criterion according to production of low emission products. -- Highlights: • A method for presenting health impact of emissions is introduced. • An experimental study of emissions from four pieces of furniture is performed. • Health impact is calculated based on sum of contribution from the materials used. • Calculated health impact is compared to health impact of the manufactured product. • The results show that health impact could be useful in product development and for presentation in EPDs.

Webs are sets of Feynman diagrams that contribute to the exponents of scattering amplitudes, in the kinematic limit in which emitted radiation is soft. As such, they have a number of phenomenological and formal applications, and offer tantalising glimpses into the all-order structure of perturbative quantum field theory. This article is based on a series of lectures given to graduate students, and aims to provide a pedagogical introduction to webs. Topics covered include exponentiation in (non-)abelian gauge theories, the web mixing matrix formalism for non-abelian gauge theories, and recent progress on the calculation of web diagrams. Problems are included throughout the text, to aid understanding.

These lectures give an introduction to the theory of holographic superconductors. These are superconductors that have a dual gravitational description using gauge/gravity duality. After introducing a suitable gravitational theory, we discuss its properties in various regimes: the probe limit, the effects of backreaction, the zero temperature limit, and the addition of magnetic fields. Using the gauge/gravity dictionary, these properties reproduce many of the standard features of superconductors. Some familiarity with gauge/gravity duality is assumed. A list of open problems is included at the end.

The lectures consist of three parts. The author`s charter is to provide an introduction to LQCD and outline the scope of LQCD calculations. In the second set of lectures, Guido Martinelli will discuss the progress they have made so far in obtaining results, and their impact on Standard Model phenomenology. Finally, Martin Luescher will discuss the topical subjects of chiral symmetry, improved formulation of lattice QCD, and the impact these improvements will have on the quality of results expected from the next generation of simulations.

This note is an introduction to methods of construction for Hilbert space realizations of relativistic quantum physics. The realizations satisfy a revision to Wightman's functional analytic axioms and exhibit interaction in physical spacetimes. The local commutativity, relativistic invariance, positive energy and Hilbert space realization axioms are satisfied. The revision eliminates conjecture that a real quantum field is necessarily a Hermitian Hilbert space operator. The resulting explicit scattering cross sections coincide with the first contributing order from Feynman series for a neutral scalar field.

Graphs are commonly used to characterise interactions between objects of interest. Because they are based on a straightforward formalism, they are used in many scientific fields from computer science to historical sciences. In this paper, we give an introduction to some methods relying on graphs for learning. This includes both unsupervised and supervised methods. Unsupervised learning algorithms usually aim at visualising graphs in latent spaces and/or clustering the nodes. Both focus on extracting knowledge from graph topologies. While most existing techniques are only applicable to static graphs, where edges do not evolve through time, recent developments have shown that they could be extended to deal with evolving networks. In a supervised context, one generally aims at inferring labels or numerical values attached to nodes using both the graph and, when they are available, node characteristics. Balancing the two sources of information can be challenging, especially as they can disagree locally or globall...

  20. An introduction to coastal geomorphology

    SciTech Connect (OSTI)

    Pethick, J.S.

    1984-01-01

This book is an introduction to wave and tidally dominated coastal forms, including beaches, cliffs, dunes, estuaries, mudflats and marshlands. The book emphasises the physical mechanisms by which this variety of landforms is produced and maintained. It introduces the energy outputs - waves, currents, tides - into the coastal 'machine', examines the way in which this energy is converted into water and sediment movement, and leads to an account of coastal landform development.

These lecture notes are an elementary and pedagogical introduction to the black hole evaporation, based on a lecture given by the author at the Ninth Modave Summer School in Mathematical Physics and are intended for PhD students. First, quantum field theory in curved spacetime is studied and tools needed for the remaining of the course are introduced. Then, quantum field theory in Rindler spacetime in 1+1 dimensions and in the spacetime of a spherically collapsing star are considered, leading to Unruh and Hawking effects, respectively. Finally, some consequences such as thermodynamics of black holes and information loss paradox are discussed.

    2007-01-01

These notes have been written to complete a mini-course "Introduction to (generalized) Gibbs measures" given at the universities UFMG (Universidade Federal de Minas Gerais, Belo Horizonte, Brasil) and UFRGS (Universidade Federal do Rio Grande do Sul, Porto Alegre, Brasil) during the first semester 2007. The main goal of the lectures was to describe Gibbs and generalized Gibbs measures on lattices at a rigorous mathematical level, as equilibirum states of systems of a huge number of particles in interaction. In particular, our main message is that although the historical approach based on potentials has been rather successful from a physical point of view, one has to insist on (almost sure) continuity properties of conditional probabilities to get a proper mathematical framework.

  1. Introduction to protein folding for physicists

    E-Print Network [OSTI]

    Pablo Echenique

    2007-05-13

The prediction of the three-dimensional native structure of proteins from the knowledge of their amino acid sequence, known as the protein folding problem, is one of the most important yet unsolved issues of modern science. Since the conformational behaviour of flexible molecules is nothing more than a complex physical problem, increasingly more physicists are moving into the study of protein systems, bringing with them powerful mathematical and computational tools, as well as the sharp intuition and deep images inherent to the physics discipline. This work attempts to facilitate the first steps of such a transition. In order to achieve this goal, we provide an exhaustive account of the reasons underlying the protein folding problem enormous relevance and summarize the present-day status of the methods aimed to solving it. We also provide an introduction to the particular structure of these biological heteropolymers, and we physically define the problem stating the assumptions behind this (commonly implicit) definition. Finally, we review the 'special flavor' of statistical mechanics that is typically used to study the astronomically large phase spaces of macromolecules. Throughout the whole work, much material that is found scattered in the literature has been put together here to improve comprehension and to serve as a handy reference.

    2015-01-01

These are intended to be introductory notes on emergent symmetries, i.e., symmetries which manifest themselves in specific sectors of energy in many systems. The emphasis is on the physical aspects rather than computation methods. We include some elementary background material and proceed to our discussion by examining several interesting problems in field theory, statistical mechanics and condensed matter. These problems illustrate how some important symmetries, such as Lorentz invariance and supersymmetry, usually believed to be fundamental, can arise naturally in low-energy regimes of systems involving a large number of degrees of freedom. The aim is to discuss how these examples could help us to face other complex and fundamental problems.

Van den Engh, Ger (Seattle, WA)

    1998-01-01

A sample introduction system for a flow cytometer allows easy change of sample containers such as test tubes and facilitates use in high pressure environments. The sample container includes a cap having a pressure supply chamber and a sample container attachment cavity. A sample container may be automatically positioned into the attachment cavity so as to sealably engage the end of the sample container as its outer surface. This positioning may be accomplished through some sample introduction mechanism. To facilitate cleaning HPLC tubing and fittings may be used in a manner which facilitates removable of the entire tubing from both the nozzle container and other sample container cap to permit its replacement to avoid contamination. The sample container support may include horizontal stops which loosely limit the movement of the sample container and thus avoid further stresses upon it.

This is the matter made of gluons in the high density environment characteristic of deep inelastic scattering or hadron-hadron collisions at very high energy. The lectures are self contained and comprehensive. They start with a phenomenological introduction, develop the theory of classical gluon fields appropriate for the Colour Glass, and end with a derivation and discussion of the renormalization group equations which determine this effective theory.

  1. A Simple Introduction to Particle Physics

    E-Print Network [OSTI]

    M. Robinson; K. Bland; G. Cleaver; J. Dittmann

    2008-10-18

This is the first of a series of papers in which we present a brief introduction to the relevant mathematical and physical ideas that form the foundation of Particle Physics, including Group Theory, Relativistic Quantum Mechanics, Quantum Field Theory and Interactions, Abelian and Non-Abelian Gauge Theory, and the SU(3)xSU(2)xU(1) Gauge Theory that describes our universe apart from gravity. These notes are not intended to be a comprehensive introduction to any of the ideas contained in them. Among the glaring omissions are CPT theorems, evaluations of Feynman Diagrams, Renormalization, and Anomalies. The topics were chosen according to the authors preferences and agenda. These notes are intended for a student who has completed the standard undergraduate physics and mathematics courses. Furthermore, these notes should not and will not in any way take the place of the related courses, but rather provide a primer for detailed courses in QFT, Gauge Theory, String Theory, etc., which will fill in the many gaps left by this paper.

  2. Introduction to Q-tensor theory

    E-Print Network [OSTI]

    Nigel J. Mottram; Christopher J. P. Newton

    2014-09-12

This paper aims to provide an introduction to a basic form of the ${\\bf Q}$-tensor approach to modelling liquid crystals, which has seen increased interest in recent years. The increase in interest in this type of modelling approach has been driven by investigations into the fundamental nature of defects and new applications of liquid crystals such as bistable displays and colloidal systems for which a description of defects and disorder is essential. The work in this paper is not new research, rather it is an introductory guide for anyone wishing to model a system using such a theory. A more complete mathematical description of this theory, including a description of flow effects, can be found in numerous sources but the books by Virga and Sonnet and Virga are recommended. More information can be obtained from the plethora of papers using such approaches, although a general introduction for the novice is lacking. The first few sections of this paper will detail the development of the ${\\bf Q}$-tensor approach for nematic liquid crystalline systems and construct the free energy and governing equations for the mesoscopic dependent variables. A number of device surface treatments are considered and theoretical boundary conditions are specified for each instance. Finally, an example of a real device is demonstrated.

We provide a generalization of the approach to geometric probability advanced by the great mathematician Gian Carlo Rota, in order to apply it to generalized probabilistic physical theories. In particular, we use this generalization to provide an improvement of the Jaynes' MaxEnt method. The improvement consists in providing a framework for the introduction of symmetry constrains. This allows us to include group theory within MaxEnt. Some examples are provided.

Chiral perturbation theory is a very general expansion method which can be applied to any dynamical system which has continuous global symmetries and in which the ground state breaks some of these spontaneously. In these lectures we explain at a basic level and in detail how such symmetries are identified in the case of the QCD Lagrangian and describe the steps which are involved in practice in the construction of a low-energy effective theory for QCD.
