The core capability of ArcMap is extended for custom map production by storing specifications associated with a map or template in a companion XML document. These specifications include settings and preferences used to create custom maps. The tool was developed as a component of an enterprise GIS, which enables spatial data management and delivery using ArcSDE, ArcIMS, Oracle, and a web-based request tracking system.

    Tools and equipment play an important role in the simulation of virtual assembly, especially in the assembly process simulation and plan. Because of variety in function and complexity in structure and manipulation, the simulation of tools and equipments remains to be a challenge for interactive assembly operation. Based on analysis of details and characteristics of interactive operations for automobile assembly, the functional requirement for tools and equipments of automobile assembly is given. Then, a unified modeling method for information expression and function realization of general tools and equipments is represented, and the handling methods of manual, semi-automatic, automatic tools and equipments are discussed. Finally, the application in assembly simulation of rear suspension and front suspension of Roewe 750 automobile is given. The result shows that the modeling and handling methods are applicable in the interactive simulation of various tools and equipments, and can also be used for supporting assembly process planning in virtual environment.

  5. Contig Graph Tool: A graphical interface for Contig Physical Map assembly

    A Contig Physical Map of a chromosome is a collection of DNA clones organized into ordered, overlapping sets called contigs which cover contiguous regions of the chromosome. Contigs may be assembled from a knowledge of the binary overlap relation between all clone pairs in a clone set which covers all or part of the chromosome, and contigs may be positioned along the chromosome by in situ hybridization using unique probes from each contig. Clone overlap is determined experimentally by factoring each clone into restriction fragments that are characterized by size and hybridization probe signals. Clones which overlap therefore share common restriction fragments, making overlap detectable. However, non-uniqueness of restriction fragments and experimental error lead to incorrect determination of the overlap relation and errors in the contig map. The Contig Graph Tool was developed to detect and correct overlap errors using editable visualizations of an abstract graph representation for clones and overlaps. This interactive tool is integrated with an electronic, laboratory notebook and introduces several concepts useful for solving problems with discrete, scientific visualization.

    The Great Basin Center for Geothermal Energy, part of the University of Nevada, Reno, conducts research towards the establishment of geothermal energy as an economically viable energy source within the Great Basin. The Center specializes in collecting and synthesizing geologic, geochemical, geodetic, geophysical, and tectonic data, and using Geographic Information System (GIS) technology to view and analyze this data and to produce favorability maps of geothermal potential. The interactive maps are built with layers of spatial data that are also available as direct file downloads (see DDE00299). The maps allow analysis of these many layers, with various data sets turned on or off, for determining potential areas that would be favorable for geothermal drilling or other activity. They provide information on current exploration projects and leases, Bureau of Land Management land status, and map presentation of each type of scientific spatial data: geothermal, geophysical, geologic, geodetic, groundwater, and geochemical.

    With the increasing complexity of today's systems, detailed performance analysis is more important than ever. We have developed DynTG, a tool for interactive, dynamic instrumentation. It uses performance module plugins to reconfigure the data acquisition and provides a source browser that allows users to insert any probe functionality provided by the modules dynamically into the target application. Any instrumentation can be added both before and during the application's execution and the acquired data is presented in realtime within the source viewer. This enables users to monitor their applications' progress and interactively control and adapt the instrumentation based on their observations.

Extraction of these attributes currently requires a subject matter expert in both microscopy and nuclear material production processes, and is a time consuming, and at least partially manual task, often involving multiple software applications. One of the primary goals of computer vision is to find ways to extract and encode domain knowledge associated with imagery so that parts of this process can be automated. In this paper we describe a user-in-the-loop approach to the problem which attempts to both improve the efficiency of domain experts during image quantification as well as capture their domain knowledge over time. This is accomplished through a sophisticated user-monitoring system that accumulates user-computer interactions as users exploit their imagery. We provide a detailed discussion of the interactive feature extraction and segmentation tools we have developed and describe our initial results in exploiting the recorded user-computer interactions to improve user productivity over time.

    NREL's new imaging tool could provide manufacturers with insight on their processes. Scientists at the National Renewable Energy Laboratory (NREL) have used capabilities within the Process Development and Integration Laboratory (PDIL) to generate quantitative minority-carrier lifetime maps of multicrystalline silicon (mc-Si) bricks. This feat has been accomplished by using the PDIL's photoluminescence (PL) imaging system in conjunction with transient lifetime measurements obtained using a custom NREL-designed resonance-coupled photoconductive decay (RCPCD) system. PL imaging can obtain rapid high-resolution images that provide a qualitative assessment of the material lifetime-with the lifetime proportional to the pixel intensity. In contrast, the RCPCD technique provides a fast quantitative measure of the lifetime with a lower resolution and penetrates millimeters into the mc-Si brick, providing information on bulk lifetimes and material quality. This technique contrasts with commercially available minority-carrier lifetime mapping systems that use microwave conductivity measurements. Such measurements are dominated by surface recombination and lack information on the material quality within the bulk of the brick. By combining these two complementary techniques, we obtain high-resolution lifetime maps at very fast data acquisition times-attributes necessary for a production-based diagnostic tool. These bulk lifetime measurements provide manufacturers with invaluable feedback on their silicon ingot casting processes. NREL has been applying the PL images of lifetime in mc-Si bricks in collaboration with a U.S. photovoltaic industry partner through Recovery Act Funded Project ARRA T24.     COREMAP is a Graphical User Interface (GUI) designed to assist users read and check reactor core data from multidimensional neutronic simulation models in color and/or as text in an interactive 2D planar grid of hexagonal subassemblies. COREMAP is a complete GEODST/RUNDESC viewing tool which enables the user to access multi data set files (e.g. planes, moments, energy groups ,... ) and display up to two data sets simultaneously, one as color and the other as text.     The authors introduce a class of damage models on regular lattices with isotropic interactions between the broken cells of the lattice. Quasistatic fiber bundles are an example. The interactions are assumed to be weak, in the sense that the stress perturbation from a broken cell is much smaller than the mean stress in the system. The system starts intact with a surface-energy threshold required to break any cell sampled from an uncorrelated quenched-disorder distribution. The evolution of this heterogeneous system is ruled by Griffith's principle which states that a cell breaks when the release in potential (elastic) energy in the system exceeds the surface-energy barrier necessary to break the cell. By direct integration over all possible realizations of the quenched disorder, they obtain the probability distribution of each damage configuration at any level of the imposed external deformation. They demonstrate an isomorphism between the distributions so obtained and standard generalized Ising models, in which the coupling constants and effective temperature in the Ising model are functions of the nature of the quenched-disorder distribution and the extent of accumulated damage. In particular, they show that damage models with global load sharing are isomorphic to standard percolation theory, that damage models with local load sharing rule are isomorphic to the standard ising model, and draw consequences thereof for the universality class and behavior of the autocorrelation length of the breakdown transitions corresponding to these models. they also treat damage models having more general power-law interactions, and classify the breakdown process as a function of the power-law interaction exponent. Last, they also show that the probability distribution over configurations is a maximum of Shannon's entropy under some specific constraints related to the energetic balance of the fracture process, which firmly relates this type of quenched-disorder based damage model

    The feasibility of using nanosensors to measure temperature distribution and predict thermal breakthrough in geothermal reservoirs is addressed in this report. Four candidate sensors were identified: melting tin-bismuth alloy nanoparticles, silica nanoparticles with covalently-attached dye, hollow silica nanoparticles with encapsulated dye and impermeable melting shells, and dye-polymer composite time-temperature indicators. Four main challenges associated with the successful implementation of temperature nanosensors were identified: nanoparticle mobility in porous and fractured media, the collection and detection of nanoparticles at the production well, engineering temperature sensing mechanisms that are both detectable and irreversible, and inferring the spatial geolocation of temperature measurements in order to map temperature distribution. Initial experiments were carried out to investigate each of these challenges. It was demonstrated in a slim-tube injection experiment that it is possible to transport silica nanoparticles over large distances through porous media. The feasibility of magnetic collection of nanoparticles from produced fluid was evaluated experimentally, and it was estimated that 3% of the injected nanoparticles were recovered in a prototype magnetic collection device. An analysis technique was tailored to nanosensors with a dye-release mechanism to estimate temperature measurement geolocation by analyzing the return curve of the released dye. This technique was used in a hypothetical example problem, and good estimates of geolocation were achieved. Tin-bismuth alloy nanoparticles were synthesized using a sonochemical method, and a bench heating experiment was performed using these nanoparticles. Particle growth due to melting was observed, indicating that tin-bismuth nanoparticles have potential as temperature nanosensors

    Practical three-dimensional electromagnetic modeling has traditionally been hampered by insufficient computing power. Recent advances in computer hardware are beginning to remove this difficulty, and one can expect that this trend will continue for the foreseeable future. To exploit this increased computer power and to solve more realistic problems, researchers have developed numerous algorithms appropriate for 3-D calculations and have built large general-purpose computer codes around them. In spite of this technical and theoretical progress, two practical difficulties remain: providing the computer code with an accurate description of a particular problem and viewing the end results of the calculation. Researchers at the Lawrence Livermore National Laboratory have been developing and using a new finite-difference, time-domain (FDTD) code over the last few years. This code, TSAR, is currently being used on a wide range of electromagnetic scattering, coupling, and propagation problems. Some of the geometries of interest are large and quite detailed, requiring meshes with more than a million cells. To efficiently deal with these large problems, we have developed a set of pre and post-processing tools to be used in conjunction with the TSAR FDTD code. This set of utilities consists of a solid-model based mesh generator, a mesh verifier, and a color/surface plotter. These tools all run on graphics workstations and, due to their highly interactive nature, are quite easy to use. For added convenience, some of the workstations are connected to a videotape system. With this arrangement, users can record complex time-varying results in a convenient and portable format. We anticipate that the poster talk associated with this paper will include a videotape demonstration of these capabilities.

    In November of 2002, DOE announced a global climate change initiative involving joint government-industry partnerships working together to find sensible, low cost solutions for reducing GHG emissions. As a result, seven regional partnerships were formed; the Southwest Regional Partnership on Carbon Sequestration (SWP) is one of those. These groups are utilizing their expertise to assess sequestration technologies to capture carbon emissions, identify and evaluate appropriate storage locations, and engage a variety of stakeholders in order to increase awareness of carbon sequestration. Stakeholders in this project are made up of private industry, NGOs, the general public, and government entities. There are a total of 44 current organizations represented in the partnership including electric utilities, oil and gas companies, state governments, universities, NGOs, and tribal nations. The SWP is coordinated by New Mexico Tech and encompasses New Mexico, Arizona, Colorado, Oklahoma, Utah, and portions of Kansas, Nevada, Texas, and Wyoming.     Graphical user interface tools have been built in IDL to study mix in inertial confinement fusion (ICF) implosion cores. FLAME (Fall-Line Analysis Mix Evaluator), a code which investigates yield degradation due to mix , was designed to post-process 1D hydrodynamic simulation output by implementing a variety of mix models. Three of these mix models are based on the physics of the fall-line. In addition, mixing data from other sources can be incorporated into the yield degradation analysis. Two independent tools called HAME (Haan Analysis Mix Evaluator) and YAME (Youngs Analysis Mix Evaluator) were developed to calculate the spatial extent of the mix region according to the Haan saturation model and Youngs' phenomenological model, respectively. FLAME facilitates a direct comparison to experimental data. The FLAME, HAME, and YAME interfaces are user-friendly, flexible, and platform-independent.

    An analysis of the most recent data on the reaction nd {yields} pnn revealed a serious discrepancy between theoretical predictions and cross sections measured for this reaction in various configurations where the role of neutron-neutron interactions is important. In view of this, it seems necessary both to develop theoretical approaches and to obtain new experimental data. For this purpose, a setup for studying the neutron-deuteron breakup reaction was created at the Institute for Nuclear Research on the basis of the neutron beam in the RADEX channel and deuterium targets. This facility makes it possible to perform experiments over a broad region of primary-neutron energies (10-60 MeV) and in various (final-state interaction, quasifree scattering, and spatial-star) configurations. Preliminary results of the respective experiment were obtained for configurations of final-state neutron-neutron interaction and quasifree neutron-neutron scattering.

    Electron energy-loss spectroscopy and energy-filtered transmission electron-microscope imaging are used to characterize the energy distribution of the surface plasmon of isolated and coupled gold nanorods. Local-field enhancement and spectral shift of the plasmon modes are observed for two interacting nanoparticles. The spatial modes measured by energy loss are shown to share qualitative similarities with the electromagnetic field distribution around gold nanorods induced by optical excitation as simulated using the discrete dipole-approximation method.

    The thermodynamic stability of a folded RNA is intricately tied to the counterions and the free energy of this interaction must be accounted for in any realistic RNA simulations. Extending a tight-binding model published previously, in this paper we investigate the fundamental structure of charges arising from the interaction between small functional RNA molecules and divalent ions such as Mg{sup 2+} that are especially conducive to stabilizing folded conformations. The characteristic nature of these charges is utilized to construct a discretely connected energy landscape that is then traversed via a novel application of a deterministic graph search technique. This search method can be incorporated into larger simulations of small RNA molecules and provides a fast and accurate way to calculate the free energy arising from the interactions between an RNA and divalent counterions. The utility of this algorithm is demonstrated within a fully atomistic Monte Carlo simulation of the P4-P6 domain of the Tetrahymena group I intron, in which it is shown that the counterion-mediated free energy conclusively directs folding into a compact structure.

    Summary: We have determined the full-length 14,491-nucleotide genome sequence of a new plant rhabdovirus, alfalfa dwarf virus (ADV). Seven open reading frames (ORFs) were identified in the antigenomic orientation of the negative-sense, single-stranded viral RNA, in the order 3′-N-P-P3-M-G-P6-L-5′. The ORFs are separated by conserved intergenic regions and the genome coding region is flanked by complementary 3′ leader and 5′ trailer sequences. Phylogenetic analysis of the nucleoprotein amino acid sequence indicated that this alfalfa-infecting rhabdovirus is related to viruses in the genus Cytorhabdovirus. When transiently expressed as GFP fusions in Nicotiana benthamiana leaves, most ADV proteins accumulated in the cell periphery, but unexpectedly P protein was localized exclusively in the nucleus. ADV P protein was shown to have a homotypic, and heterotypic nuclear interactions with N, P3 and M proteins by bimolecular fluorescence complementation. ADV appears unique in that it combines properties of both cytoplasmic and nuclear plant rhabdoviruses. - Highlights: • The complete genome of alfalfa dwarf virus is obtained. • An integrated localization and interaction map for ADV is determined. • ADV has a genome sequence similarity and evolutionary links with cytorhabdoviruses. • ADV protein localization and interaction data show an association with the nucleus. • ADV combines properties of both cytoplasmic and nuclear plant rhabdoviruses.

    Purpose: To address the challenges of creating delivery trajectories and imaging sequences with TrueBeam Developer Mode, a new open-source graphical XML builder, Veritas, has been developed, tested and made freely available. Veritas eliminates most of the need to understand the underlying schema and write XML scripts, by providing a graphical menu for each control point specifying the state of 30 mechanical/dose axes. All capabilities of Developer Mode are accessible in Veritas. Methods: Veritas was designed using QT Designer, a ‘what-you-is-what-you-get’ (WYSIWIG) tool for building graphical user interfaces (GUI). Different components of the GUI are integrated using QT's signals and slots mechanism. Functionalities are added using PySide, an open source, cross platform Python binding for the QT framework. The XML code generated is immediately visible, making it an interactive learning tool. A user starts from an anonymized DICOM file or XML example and introduces delivery modifications, or begins their experiment from scratch, then uses the GUI to modify control points as desired. The software automatically generates XML plans following the appropriate schema. Results: Veritas was tested by generating and delivering two XML plans at Brigham and Women's Hospital. The first example was created to irradiate the letter ‘B’ with a narrow MV beam using dynamic couch movements. The second was created to acquire 4D CBCT projections for four minutes. The delivery of the letter ‘B’ was observed using a 2D array of ionization chambers. Both deliveries were generated quickly in Veritas by non-expert Developer Mode users. Conclusion: We introduced a new open source tool Veritas for generating XML plans (delivery trajectories and imaging sequences). Veritas makes Developer Mode more accessible by reducing the learning curve for quick translation of research ideas into XML plans.     Numerical comparison of crystallographic contour maps is used extensively in structure solution and model refinement, analysis and validation. However, traditional metrics such as the map correlation coefficient (map CC, real-space CC or RSCC) sometimes contradict the results of visual assessment of the corresponding maps. This article explains such apparent contradictions and suggests new metrics and tools to compare crystallographic contour maps. The key to the new methods is rank scaling of the Fourier syntheses. The new metrics are complementary to the usual map CC and can be more helpful in map comparison, in particular when only some of their aspects, such as regions of high density, are of interest.

    The Omics Tools package provides several small trivial tools for work in genomics. This single portable package, the “omics.jar” file, is a toolbox that works in any Java-based environment, including PCs, Macs, and supercomputers. The number of tools is expected to grow. One tool (called cmsearch.hadoop or cmsearch.local), calls the external cmsearch program to predict non-coding RNA in a genome. The cmsearch program is part of the third-party Infernal package. The cmsearch.hadoop subtool requires Apache Hadoop and runs on a supercomputer, though cmsearch.local does not and runs on a server. Omics Tools does not contain Hadoop.     The Algal Functional Annotation Tool is a web-based comprehensive analysis suite integrating annotation data from several pathway, ontology, and protein family databases. The current version provides annotation for the model alga Chlamydomonas reinhardtii, and in the future will include additional genomes. The site allows users to interpret large gene lists by identifying associated functional terms, and their enrichment. Additionally, expression data for several experimental conditions were compiled and analyzed to provide an expression-based enrichment search. A tool to search for functionally-related genes based on gene expression across these conditions is also provided. Other features include dynamic visualization of genes on KEGG pathway maps and batch gene identifier conversion.

    Numerical comparison of crystallographic contour maps is used extensively in structure solution and model refinement, analysis and validation. However, traditional metrics such as the map correlation coefficient (map CC, real-space CC or RSCC) sometimes contradict the results of visual assessment of the corresponding maps. This article explains such apparent contradictions and suggests new metrics and tools to compare crystallographic contour maps. The key to the new methods is rank scaling of the Fourier syntheses. The new metrics are complementary to the usual map CC and can be more helpful in map comparison, in particular when only some of their aspects,more » such as regions of high density, are of interest.« less

    Background: Genetic interactions play a critical role in cancer development. Existing knowledge about cancer genetic interactions is incomplete, especially lacking evidences derived from large-scale cancer genomics data. The Cancer Genome Atlas (TCGA) produces multimodal measurements across genomics and features of thousands of tumors, which provide an unprecedented opportunity to investigate the interplays of genes in cancer. Methods: We introduce Zodiac, a computational tool and resource to integrate existing knowledge about cancer genetic interactions with new information contained in TCGA data. It is an evolution of existing knowledge by treating it as a prior graph, integrating it with a likelihood model derived by Bayesian graphical model based on TCGA data, and producing a posterior graph as updated and data-enhanced knowledge. In short, Zodiac realizes “Prior interaction map + TCGA data → Posterior interaction map.” Results: Zodiac provides molecular interactions for about 200 million pairs of genes. All the results are generated from a big-data analysis and organized into a comprehensive database allowing customized search. In addition, Zodiac provides data processing and analysis tools that allow users to customize the prior networks and update the genetic pathways of their interest. Zodiac is publicly available at www.compgenome.org/ZODIAC. Conclusions: Zodiac recapitulates and extends existing knowledge of molecular interactions in cancer. It can be used to explore novel gene-gene interactions, transcriptional regulation, and other types of molecular interplays in cancer.

It also has a number of interesting visualizations that are designed to aid the user in understanding the model. The tool works by considering the inferences as a graph and runs various graph-theoretic algorithms, with some novel adaptations, in order to deduce various properties. Using the Model To help investigators exploit the model to perform identity attribution, we have developed the Identity Map visualization. For a user-provided set of known starting elements and a set of desired target elements for a given identity, the Identity Map generates investigative workflows as paths through the model. Each path consists of a series of elements and inferences between them that connect the input and output elements. Each path also has an associated confidence level that estimates the reliability of the resulting attribution. Identity Map can help investigators understand the possible ways to make an identification decision and guide them toward the data-collection or analysis steps required to reach that decision.

    DOE is committed to providing technologies to the International Atomic Energy Agency (IAEA) to meet escalating monitoring and inspection requirements associated with the Non-Proliferation Treaty (NPT). One example of technology provided to the IAEA is the information management and remote monitoring capabilities being customized for the IAEA by the International Safeguards Division of the Office of Non-Proliferation and National Security. The ongoing Safeguards Information Management Systems (SIMS) program is an interlaboratory effort providing the IAEA with a range of information management capabilities designed to enhance the effectiveness of their nuclear inspection activities. The initial commitment involved the customization of computer capabilities to provide IAEA with the basic capability to geographically organize, store, and retrieve the large quantity of information involved in their nuclear on site inspection activities in Iraq. This initial system, the International Nuclear Safeguards Inspection Support Tool (INSIST), was developed by DOE`s Pacific Northwest Laboratory (PNL). To date, two INSIST workstations have been deployed at the IAEA. The first has been used to support the IAEA Action Team in the inspection of Iraqi nuclear facilities since August 1993. A second, and similar, workstation has been deployed to support environmental monitoring under the IAEA 93+2 Programme. Both INSIST workstations geographically integrate analog (video) and digital data to provide an easy to use and effective tool for storing retrieving and displaying multimedia site and facility information including world-wide maps, satellite and aerial imagery, on site photography, live inspection videos, and treaty and inspection textual information. The interactive, UNIX-based workstations have a variety of peripheral devices for information input and output. INSIST software includes commercial-off-the-shelf (COTS) modules and application-specific code developed at PNL.

    Despite technological advances making computing devices faster, smaller, and more prevalent in today's age, data generation and collection has outpaced data processing capabilities. Simply having more compute platforms does not provide a means of addressing challenging problems in the big data era. Rather, alternative processing approaches are needed and the application of machine learning to big data is hugely important. The MapReduce programming paradigm is an alternative to conventional supercomputing approaches, and requires less stringent data passing constrained problem decompositions. Rather, MapReduce relies upon defining a means of partitioning the desired problem so that subsets may be computed independently and recom- bined to yield the net desired result. However, not all machine learning algorithms are amenable to such an approach. Game-theoretic algorithms are often innately distributed, consisting of local interactions between players without requiring a central authority and are iterative by nature rather than requiring extensive retraining. Effectively, a game-theoretic approach to machine learning is well suited for the MapReduce paradigm and provides a novel, alternative new perspective to addressing the big data problem. In this paper we present a variant of our Support Vector Machine (SVM) Game classifier which may be used in a distributed manner, and show an illustrative example of applying this algorithm.

    The present invention relates to a tool setting device for use with numerically controlled machine tools, such as lathes and milling machines. A reference position of the machine tool relative to the workpiece along both the X and Y axes is utilized by the control circuit for driving the tool through its program. This reference position is determined for both axes by displacing a single linear variable displacement transducer (LVDT) with the machine tool through a T-shaped pivotal bar. The use of the T-shaped bar allows the cutting tool to be moved sequentially in the X or Y direction for indicating the actual position of the machine tool relative to the predetermined desired position in the numerical control circuit by using a single LVDT.

    A tool and a method for attaching a strain gauge to a test specimen by maaining alignment of, and applying pressure to, the strain gauge during the bonding of the gauge to the specimen. The tool comprises rigid and compliant pads attached to a spring-loaded clamp. The pads are shaped to conform to the specimen surface to which the gauge is to be bonded. The shape of the pads permits the tool to align itself to the specimen and to maintain alignment of the gauge to the specimen during the bond curing process. A simplified method of attaching a strain gauge is provided by use of the tool.

    A tool guide that makes possible the insertion of cleaning and/or inspection tools into a manifold pipe that will dislocate and extract the accumulated sediment in such manifold pipes. The tool guide basically comprises a right angled tube (or other angled tube as required) which can be inserted in a large tube and locked into a radially extending cross pipe by adjustable spacer rods and a spring-loaded cone, whereby appropriate cleaning tools can be inserted into to cross pipe for cleaning, inspection, etc.
