  11. DOE EPSCoR Initiative in Structural and computational Biology/Bioinformatics

    The overall goal of the DOE EPSCoR Initiative in Structural and Computational Biology was to enhance the competiveness of Vermont research in these scientific areas. To develop self-sustaining infrastructure, we increased the critical mass of faculty, developed shared resources that made junior researchers more competitive for federal research grants, implemented programs to train graduate and undergraduate students who participated in these research areas and provided seed money for research projects. During the time period funded by this DOE initiative: (1) four new faculty were recruited to the University of Vermont using DOE resources, three in Computational Biology and one in Structural Biology; (2) technical support was provided for the Computational and Structural Biology facilities; (3) twenty-two graduate students were directly funded by fellowships; (4) fifteen undergraduate students were supported during the summer; and (5) twenty-eight pilot projects were supported. Taken together these dollars resulted in a plethora of published papers, many in high profile journals in the fields and directly impacted competitive extramural funding based on structural or computational biology resulting in 49 million dollars awarded in grants (Appendix I), a 600% return on investment by DOE, the State and University.

    This report summarizes the outcome of the international workshop “From Computational Biophysics to Systems Biology (CBSB12)” which was held June 3-5, 2012, at the University of Tennessee Conference Center in Knoxville, TN, and supported by DOE through the Conference Support Grant 120174. The purpose of CBSB12 was to provide a forum for the interaction between a data-mining interested systems biology community and a simulation and first-principle oriented computational biophysics/biochemistry community. CBSB12 was the sixth in a series of workshops of the same name organized in recent years, and the second that has been held in the USA. As in previous years, it gave researchers from physics, biology, and computer science an opportunity to acquaint each other with current trends in computational biophysics and systems biology, to explore venues of cooperation, and to establish together a detailed understanding of cells at a molecular level. The conference grant of $10,000 was used to cover registration fees and provide travel fellowships to selected students and postdoctoral scientists. By educating graduate students and providing a forum for young scientists to perform research into the working of cells at a molecular level, the workshop adds to DOE's mission of paving the way to exploit the abilities of living systems to capture, store and utilize energy.

    The history of the Accelerated Strategic Computing Initiative (ASCI) tells of the development of computational simulation into a third fundamental piece of the scientific method, on a par with theory and experiment. ASCI did not invent the idea, nor was it alone in bringing it to fruition. But ASCI provided the wherewithal - hardware, software, environment, funding, and, most of all, the urgency - that made it happen. On October 1, 2005, the Initiative completed its tenth year of funding. The advances made by ASCI over its first decade are truly incredible. Lawrence Livermore, Los Alamos, and Sandia National Laboratories, along with leadership provided by the Department of Energy's Defense Programs Headquarters, fundamentally changed computational simulation and how it is used to enable scientific insight. To do this, astounding advances were made in simulation applications, computing platforms, and user environments. ASCI dramatically changed existing - and forged new - relationships, both among the Laboratories and with outside partners. By its tenth anniversary, despite daunting challenges, ASCI had accomplished all of the major goals set at its beginning. The history of ASCI is about the vision, leadership, endurance, and partnerships that made these advances possible.

    On November 19, 2014, the Advanced Scientific Computing Advisory Committee (ASCAC) was charged with reviewing the Department of Energy’s conceptual design for the Exascale Computing Initiative (ECI). In particular, this included assessing whether there are significant gaps in the ECI plan or areas that need to be given priority or extra management attention. Given the breadth and depth of previous reviews of the technical challenges inherent in exascale system design and deployment, the subcommittee focused its assessment on organizational and management issues, considering technical issues only as they informed organizational or management priorities and structures. This report presents the observations and recommendations of the subcommittee.

    The Accelerated Strategic Computing Initiative (ASCI) program is designed to provide the computational resources which are required to provide a simulation based approach to the Science Based Stockpile Stewardship (SBSS) program. The capability to predict the properties of energetic materials is one of the areas of interest to the US Department of Energy`s (DOE) ASCI program. This capability will support computational assessments of the safety and reliability of systems containing explosives and other energetic materials subjected to normal and abnormal environments. Several research elements related to energetic material properties are described in more detail below. They are: (A) calculation of decomposition rates, (B) molecular potential functions, (C) physical properties and transport coefficients, (D) molecular energization mechanisms, (E) fracture/failure of energetic material crystals, (F) grain-grain and grain- binder interactions, and (G) aging effects in energetic material. These elements have in common the need to develop computational methods that have a strong foundation in basic physical principles. They will generally have to be implemented to run efficiently on advanced parallel computing platforms to achieve sufficient accuracy.

    The major accomplishment of this project is the production of CafLib, an 'object-oriented' parallel numerical library written in Co-Array Fortran. CafLib contains distributed objects such as block vectors and block matrices along with procedures, attached to each object, that perform basic linear algebra operations such as matrix multiplication, matrix transpose and LU decomposition. It also contains constructors and destructors for each object that hide the details of data decomposition from the programmer, and it contains collective operations that allow the programmer to calculate global reductions, such as global sums, global minima and global maxima, as well as vector and matrix norms of several kinds. CafLib is designed to be extensible in such a way that programmers can define distributed grid and field objects, based on vector and matrix objects from the library, for finite difference algorithms to solve partial differential equations. A very important extra benefit that resulted from the project is the inclusion of the co-array programming model in the next Fortran standard called Fortran 2008. It is the first parallel programming model ever included as a standard part of the language. Co-arrays will be a supported feature in all Fortran compilers, and the portability provided by standardization will encourage a large number of programmers to adopt it for new parallel application development. The combination of object-oriented programming in Fortran 2003 with co-arrays in Fortran 2008 provides a very powerful programming model for high-performance scientific computing. Additional benefits from the project, beyond the original goal, include a programto provide access to the co-array model through access to the Cray compiler as a resource for teaching and research. Several academics, for the first time, included the co-array model as a topic in their courses on parallel computing. A separate collaborative project with LANL and PNNL showed how to extend the

      This IDA paper was prepared at the request of the Strategic Defense Initiative Organization. The paper documents findings of an evaluation on the capabilities of certain computer software/computer-aided software engineering (CASE) tools to provide computer-aided graphic design of Battle Management/C3 for the SDIO. Each tool (of the five selected on the basis of the best available at this time), was installed at IDA. After training by vendor tool staff, an IDA team, using a hands-on design experience determined the merits of the tools for SDI application. A comparative summary of the tools is given relative to envisaged SDI requirements and an extensive questionnaire is answered for each.

      In support of closing the nuclear fuel cycle using non-aqueous separations technology, this project aims to develop computational models of electrorefiners based on fundamental chemical and physical processes. Spent driver fuel from Experimental Breeder Reactor-II (EBR-II) is currently being electrorefined in the Fuel Conditioning Facility (FCF) at Idaho National Laboratory (INL). And Korea Atomic Energy Research Institute (KAERI) is developing electrorefining technology for future application to spent fuel treatment and management in the Republic of Korea (ROK). Electrorefining is a critical component of pyroprocessing, a non-aqueous chemical process which separates spent fuel into four streams: (1) uranium metal, (2) U/TRU metal, (3) metallic high-level waste containing cladding hulls and noble metal fission products, and (4) ceramic high-level waste containing sodium and active metal fission products. Having rigorous yet flexible electrorefiner models will facilitate process optimization and assist in trouble-shooting as necessary. To attain such models, INL/UI has focused on approaches to develop a computationally-light and portable two-dimensional (2D) model, while KAERI/SNU has investigated approaches to develop a computationally intensive three-dimensional (3D) model for detailed and fine-tuned simulation.

      Computer simulation has become increasingly important in many scientific disciplines, but its performance and scalability are severely limited by the memory throughput on today??s computer systems. With the support of this grant, we first designed training-based prediction, which accurately predicts the memory performance of large applications before their execution. Then we developed optimization techniques using dynamic computation fusion and large-scale data transformation. The research work has three major components. The first is modeling and prediction of cache behav- ior. We have developed a new technique, which uses reuse distance information from training inputs then extracts a parameterized model of the program??s cache miss rates for any input size and for any size of fully associative cache. Using the model we have built a web-based tool using three dimensional visualization. The new model can help to build cost-effective computer systems, design better benchmark suites, and improve task scheduling on heterogeneous systems. The second component is global computation for improving cache performance. We have developed an algorithm for dynamic data partitioning using sampling theory and probability distribution. Recent work from a number of groups show that manual or semi-manual computation fusion has significant benefits in physical, mechanical, and biological simulations as well as information retrieval and machine verification. We have developed an au- tomatic tool that measures the potential of computation fusion. The new system can be used by high-performance application programmers to estimate the potential of locality improvement for a program before trying complex transformations for a specific cache system. The last component studies models of spatial locality and the problem of data layout. In scientific programs, most data are stored in arrays.       Computational Science is an integral component of Brookhaven's multi science mission, and is a reflection of the increased role of computation across all of science. Brookhaven currently has major efforts in data storage and analysis for the Relativistic Heavy Ion Collider (RHIC) and the ATLAS detector at CERN, and in quantum chromodynamics. The Laboratory is host for the QCDOC machines (quantum chromodynamics on a chip), 10 teraflop/s computers which boast 12,288 processors each. There are two here, one for the Riken/BNL Research Center and the other supported by DOE for the US Lattice Gauge Community and other scientific users. A 100 teraflop/s supercomputer will be installed at Brookhaven in the coming year, managed jointly by Brookhaven and Stony Brook, and funded by a grant from New York State. This machine will be used for computational science across Brookhaven's entire research program, and also by researchers at Stony Brook and across New York State. With Stony Brook, Brookhaven has formed the New York Center for Computational Science (NYCCS) as a focal point for interdisciplinary computational science, which is closely linked to Brookhaven's Computational Science Center (CSC). The CSC has established a strong program in computational science, with an emphasis on nanoscale electronic structure and molecular dynamics, accelerator design, computational fluid dynamics, medical imaging, parallel computing and numerical algorithms. We have been an active participant in DOES SciDAC program (Scientific Discovery through Advanced Computing). We are also planning a major expansion in computational biology in keeping with Laboratory initiatives. Additional laboratory initiatives with a dependence on a high level of computation include the development of hydrodynamics models for the interpretation of RHIC data, computational models for the atmospheric transport of aerosols, and models for combustion and for energy utilization.       Purpose: Nodal extracapsular extension (ECE) in patients with head-and-neck cancer increases the loco-regional failure risk and is an indication for adjuvant chemoradiation therapy (CRT). To reduce the risk of requiring trimodality therapy, patients with head-and-neck cancer who are surgical candidates are often treated with definitive CRT when preoperative computed tomographic imaging suggests radiographic ECE. The purpose of this study was to assess the accuracy of preoperative CT imaging for predicting pathologic nodal ECE (pECE). Methods and Materials: The study population consisted of 432 consecutive patients with oral cavity or locally advanced/nonfunctional laryngeal cancer who underwent preoperative CT imaging before initial surgical resection and neck dissection. Specimens with pECE had the extent of ECE graded on a scale from 1 to 4. Results: Radiographic ECE was documented in 46 patients (10.6%), and pECE was observed in 87 (20.1%). Sensitivity, specificity, positive predictive value (PPV), and negative predictive value (NPV) were 43.7%, 97.7%, 82.6%, and 87.3%, respectively. The sensitivity of radiographic ECE increased from 18.8% for grade 1 to 2 ECE, to 52.9% for grade 3, and 72.2% for grade 4. Radiographic ECE criteria of adjacent structure invasion was a better predictor than irregular borders/fat stranding for pECE. Conclusions: Radiographic ECE has poor sensitivity, but excellent specificity for pECE in patients who undergo initial surgical resection. PPV and NPV are reasonable for clinical decision making. The performance of preoperative CT imaging increased as pECE grade increased. Patients with resectable head-and-neck cancer with radiographic ECE based on adjacent structure invasion are at high risk for high-grade pECE requiring adjuvant CRT when treated with initial surgery; definitive CRT as an alternative should be considered where appropriate.

      Fenestration systems have numerous impacts upon the performances of buildings, including view, illumination, thermal gains and losses, and energy performance. These impacts can be positive or negative. Excellent energy savings and occupant satisfaction and productivity, and poor energy performance can result from bad design. The definition of proper fenestration design is not an easy one, since there are so many variables involved and because of the growing variability of fenestration products available. The vendors of these products make performance claims aimed at a variety of performance goals, but the list of issues addressed is seldom complete and comprehensive. Better characterization of the instantaneous energy and other performances of fenestration products is an important first step in increasing the designer's ability to create viable, cost-effective, and energy efficient designs. Next would be improved methods for calculating long-term performances. Finally we need better design tools that will incorporate new knowledge about fenestration performances in ways that enable designers rather than disable them. This report covers work done from the beginning of work on this grant late in 1984 to its end on 30 March 1990. 22 refs., 5 figs.

      Project Description: Propane Vehicle Demonstration Grants The Propane Vehicle Demonstration Grants was established to demonstrate the benefits of new propane equipment. The US Department of Energy, the Propane Education & Research Council (PERC) and the Propane Vehicle Council (PVC) partnered in this program. The project impacted ten different states, 179 vehicles, and 15 new propane fueling facilities. Based on estimates provided, this project generated a minimum of 1,441,000 new gallons of propane sold for the vehicle market annually. Additionally, two new off-road engines were brought to the market. Projects originally funded under this project were the City of Portland, Colorado, Kansas City, Impco Technologies, Jasper Engines, Maricopa County, New Jersey State, Port of Houston, Salt Lake City Newspaper, Suburban Propane, Mutual Liquid Propane and Ted Johnson.

      The Fayette County Better Buildings Initiative represented a comprehensive and collaborative approach to promoting and implementing energy efficiency improvements. The initiative was designed to focus on implementing energy efficiency improvements in residential units, while simultaneously supporting general marketing of the benefits of implementing energy efficiency measures. The ultimate goal of Fayette County’s Better Buildings Initiative was to implement a total of 1,067 residential energy efficiency retrofits with a minimum 15% estimated energy efficiency savings per unit. Program partners included: United States Department of Energy, Allegheny Power, and Private Industry Council of Westmoreland-Fayette, Fayette County Redevelopment Authority, and various local partners. The program was open to any Fayette County residents who own their home and meet the prequalifying conditions. The level of assistance offered depended upon household income and commitment to undergo a BPI – Certified Audit and implement energy efficiency measures, which aimed to result in at least a 15% reduction in energy usage. The initiative was designed to focus on implementing energy efficiency improvements in residential units, while simultaneously supporting general marketing of the benefits of implementing energy efficiency measures. Additionally, the program had components that involved recruitment and training for employment of persons in the energy sector (green jobs), as well as marketing and implementation of a commercial or community facilities component. The residential component of Fayette County’s Better Buildings Initiative involved a comprehensive approach, providing assistance to low- moderate- and market-rate homeowners. The initiative will also coordinate activities with local utility providers to further incentivize energy efficiency improvements among qualifying homeowners.       The Clean Energy Infrastructure Educational Initiative represents a collaborative effort by the University of Dayton, Wright State University and Sinclair Community College. This effort above all aimed to establish energy related programs at each of the universities while also providing outreach to the local, state-wide, and national communities. At the University of Dayton, the grant has aimed at: solidfying a newly created Master's program in Renewable and Clean Energy; helping to establish and staff a regional sustainability organization for SW Ohio. As well, as the prime grantee, the University of Dayton was responsible for insuring curricular sharing between WSU and the University of Dayton. Finally, the grant, through its support of graduate students, and through cooperation with the largest utilities in SW Ohio enabled a region-wide evaluation of over 10,000 commercial building buildings in order to identify the priority buildings in the region for energy reduction. In each, the grant has achieved success. The main focus of Wright State was to continue the development of graduate education in renewable and clean energy. Wright State has done this in a number of ways. First and foremost this was done by continuing the development of the new Renewable and Clean Energy Master's Degree program at Wright State . Development tasks included: continuing development of courses for the Renewable and Clean Energy Master's Degree, increasing the student enrollment, and increasing renewable and clean energy research work. The grant has enabled development and/or improvement of 7 courses. Collectively, the University of Dayton and WSU offer perhaps the most comprehensive list of courses in the renewable and clean energy area in the country. Because of this development, enrollment at WSU has increased from 4 students to 23. Secondly, the grant has helped to support student research aimed in the renewable and clean energy program.       The Computational Mechanics thrust area sponsors research into the underlying solid, structural and fluid mechanics and heat transfer necessary for the development of state-of-the-art general purpose computational software. The scale of computational capability spans office workstations, departmental computer servers, and Cray-class supercomputers. The DYNA, NIKE, and TOPAZ codes have achieved world fame through our broad collaborators program, in addition to their strong support of on-going Lawrence Livermore National Laboratory (LLNL) programs. Several technology transfer initiatives have been based on these established codes, teaming LLNL analysts and researchers with counterparts in industry, extending code capability to specific industrial interests of casting, metalforming, and automobile crash dynamics. The next-generation solid/structural mechanics code, ParaDyn, is targeted toward massively parallel computers, which will extend performance from gigaflop to teraflop power.       An account of the Caltech Concurrent Computation Program (C{sup 3}P), a five year project that focused on answering the question: Can parallel computers be used to do large-scale scientific computations '' As the title indicates, the question is answered in the affirmative, by implementing numerous scientific applications on real parallel computers and doing computations that produced new scientific results. In the process of doing so, C{sup 3}P helped design and build several new computers, designed and implemented basic system software, developed algorithms for frequently used mathematical computations on massively parallel machines, devised performance models and measured the performance of many computers, and created a high performance computing facility based exclusively on parallel computers. While the initial focus of C{sup 3}P was the hypercube architecture developed by C. Seitz, many of the methods developed and lessons learned have been applied successfully on other massively parallel architectures.

      This report describes recent work done to demonstrate feasibility of a fail-safe Through Bulkhead Initiator with minimum dimensions and suitable for use in cyclical thermal environments. Much of the ground work for a fail-safe TBI was previously done by A.C. Schwartz. This study is an expansion of Schwartz`s work to evaluate devices with bulkheads of 304 stainless steel and Inconel 718; explosive donors of PETN, BNCP, and a 0.005 inch thick steel flying plate donor traveling at 2.6 mm/{micro}s; and explosive acceptors of PETN and BNCP. Bulkhead thickness were evaluated in the range of 0.040 to 0.180 inch. The explosive acceptors initiated a small HMX pellet to drive a 0.005 inch thick steel flying plate, and VISAR histories of the HMX-driven flying plates were the measure of acceptable performance. A companion set of samples used a PMMA acceptor to measure the particle velocities at the bulkhead/PMMA interface with VISAR. These data were used to compute the input pressure to the acceptor explosives in an attempt to measure initiation threshold. Unfortunately, the range of bulkhead thicknesses tested did not give any failures, thus the threshold was not determined. It was found that either explosive or the flying plate would perform as a TBI in the bulkhead thickness range tested. The optimum TBI is about 0.060 inches thick, and steel bulkheads seem to be more structurally sound than those made of Inconel. That is, cross section views of the Inconel bulkheads showed it to be more prone to stress cracking than was the 304 stainless steel. Both PETN and BNCP showed good performance when tested at {minus}65 F following thermal cycling of {minus}65 F to +165 F. Analysis of the TBI function times showed that BNCP acceptor explosives were undergoing the classical deflagration to detonation process. The PETN acceptors were undergoing prompt detonation.
