    The purpose of the Hanford Safety Analysis and Risk Assessment Handbook (SARAH) is to support the development of safety basis documentation for Hazard Category 2 and 3 (HC-2 and 3) U.S. Department of Energy (DOE) nuclear facilities to meet the requirements of 10 CFR 830, ''Nuclear Safety Management''. Subpart B, ''Safety Basis Requirements.'' Consistent with DOE-STD-3009-94, Change Notice 2, ''Preparation Guide for U.S. Department of Energy Nonreactor Nuclear Facility Documented Safety Analyses'' (STD-3009), and DOE-STD-3011-2002, ''Guidance for Preparation of Basis for Interim Operation (BIO) Documents'' (STD-3011), the Hanford SARAH describes methodology for performing a safety analysis leading to development of a Documented Safety Analysis (DSA) and derivation of Technical Safety Requirements (TSR), and provides the information necessary to ensure a consistently rigorous approach that meets DOE expectations. The DSA and TSR documents, together with the DOE-issued Safety Evaluation Report (SER), are the basic components of facility safety basis documentation. For HC-2 or 3 nuclear facilities in long-term surveillance and maintenance (S&M), for decommissioning activities, where source term has been eliminated to the point that only low-level, residual fixed contamination is present, or for environmental remediation activities outside of a facility structure, DOE-STD-1120-98, ''Integration of Environment, Safety, and Health into Facility Disposition Activities'' (STD-1120), may serve as the basis for the DSA. HC-2 and 3 environmental remediation sites also are subject to the hazard analysis methodologies of this standard.

    The heterodimeric structure of the MST1 and RASSF5 SARAH domains is presented. A comparison of homodimeric and heterodimeric interactions provides a structural basis for the preferential association of the SARAH heterodimer. Despite recent progress in research on the Hippo signalling pathway, the structural information available in this area is extremely limited. Intriguingly, the homodimeric and heterodimeric interactions of mammalian sterile 20-like (MST) kinases through the so-called ‘SARAH’ (SAV/RASSF/HPO) domains play a critical role in cellular homeostasis, dictating the fate of the cell regarding cell proliferation or apoptosis. To understand the mechanism of the heterodimerization of SARAH domains, the three-dimensional structures of an MST1–RASSF5 SARAH heterodimer and an MST2 SARAH homodimer were determined by X-ray crystallography and were analysed together with that previously determined for the MST1 SARAH homodimer. While the structure of the MST2 homodimer resembled that of the MST1 homodimer, the MST1–RASSF5 heterodimer showed distinct structural features. Firstly, the six N-terminal residues (Asp432–Lys437), which correspond to the short N-terminal 3{sub 10}-helix h1 kinked from the h2 helix in the MST1 homodimer, were disordered. Furthermore, the MST1 SARAH domain in the MST1–RASSF5 complex showed a longer helical structure (Ser438–Lys480) than that in the MST1 homodimer (Val441–Lys480). Moreover, extensive polar and nonpolar contacts in the MST1–RASSF5 SARAH domain were identified which strengthen the interactions in the heterodimer in comparison to the interactions in the homodimer. Denaturation experiments performed using urea also indicated that the MST–RASSF heterodimers are substantially more stable than the MST homodimers. These findings provide structural insights into the role of the MST1–RASSF5 SARAH domain in apoptosis signalling.

    Much of the work conducted under the auspices of DE-FG02-03ER25579 was characterized by an exceptionally close collaboration with researchers at the Lawrence Berkeley National Laboratory (LBNL). For example, Andy Nonaka, one of Professor Miller's graduate students in the Department of Applied Science at U. C. Davis (UCD) wrote his PhD thesis in an area of interest to researchers in the Applied Numerical Algorithms Group (ANAG), which is a part of the National Energy Research Supercomputer Center (NERSC) at LBNL. Dr. Nonaka collaborated closely with these researchers and subsequently published the results of this collaboration jointly with them, one article in a peer reviewed journal article and one paper in the proceedings of a conference. Dr. Nonaka is now a research scientist in the Center for Computational Sciences and Engineering (CCSE), which is also part of the National Energy Research Supercomputer Center (NERSC) at LBNL. This collaboration with researchers at LBNL also included having one of Professor Puckett's graduate students in the Graduate Group in Applied Mathematics (GGAM) at UCD, Sarah Williams, spend the summer working with Dr. Ann Almgren, who is a staff scientist in CCSE. As a result of this visit Sarah decided work on a problem suggested by the head of CCSE, Dr. John Bell, for her PhD thesis. Having finished all of the coursework and examinations required for a PhD, Sarah stayed at LBNL to work on her thesis under the guidance of Dr. Bell. Sarah finished her PhD thesis in June of 2007. Writing a PhD thesis while working at one of the University of California (UC) managed DOE laboratories is long established tradition at UC and Professor Puckett has always encouraged his students to consider doing this. Another one of Professor Puckett's graduate students in the GGAM at UCD, Christopher Algieri, was partially supported with funds from DE-FG02-03ER25579 while he wrote his MS thesis in which he analyzed and extended work originally published by Dr. Phillip Colella, the head of ANAG, and some of his colleagues. Chris Algieri is now employed as a staff member in Dr. Bill Collins' Climate Science Department in the Earth Sciences Division at LBNL working with computational models of climate change. Finally, it should be noted that the work conducted by Professor Puckett and his students Sarah Williams and Chris Algieri and described in this final report for DOE grant # DE-FC02-03ER25579 is closely related to work performed by Professor Puckett and his students under the auspices of Professor Puckett's DOE SciDAC grant DE-FC02-01ER25473 An Algorithmic and Software Framework for Applied Partial Differential Equations: A DOE SciDAC Integrated Software Infrastructure Center (ISIC). Dr. Colella was the lead PI for this SciDAC grant, which was comprised of several research groups from DOE national laboratories and five university PI's from five different universities. In theory Professor Puckett tried to use funds from the SciDAC grant to support work directly involved in implementing algorithms developed by members of his research group at UCD as software that might be of use to Puckett's SciDAC CoPIs. (For example, see the work reported in Section 2.2.2 of this final report.) However, since there is considerable lead time spent developing such algorithms before they are ready to become `software' and research plans and goals change as the research progresses, Professor Puckett supported each member of his research group partially with funds from the SciDAC APDEC ISIC DE-FC02-01ER25473 and partially with funds from this DOE MICS grant DE-FC02-03ER25579. This has necessarily resulted in a significant overlap of project areas that were funded by both grants. In particular, both Sarah Williams and Chris Algieri were supported partially with funds from grant # DE-FG02-03ER25579, for which this is the final report, and in part with funds from Professor Puckett's DOE SciDAC grant # DE-FC02-01ER25473.     This session at the Wind Energy and Birds/Bats workshop consisted of two presentations followed by a discussion/question and answer period. The session was arranged to convey what is known about avian migration, particularly in the eastern US. The first presentation ''Migration Ecology: Issues of Scale and Behavior'' by Sarah Mabey frames the issue of migratory bird interactions with wind energy facilities from an ecological perspective: when, where, and why are migrant bird species vulnerable to wind turbine collision. The second presentation ''Radar Studies of Nocturnal Migration at Wind Sites in the Eastern US'' by Brian Cooper reported on radar studies conducted at wind sites in the eastern US, including Mount Storm, Clipper Wind, and others.

This included having one of my graduate students - Sarah Williams - spend the summer working with Dr. Ann Almgren a staff scientist in the Center for Computational Sciences and Engineering (CCSE) which is a part of the National Energy Research Supercomputer Center (NERSC) at LBNL. As a result of this visit Sarah decided to work on a problem suggested by Dr. John Bell the head of CCSE for her PhD thesis, which she finished in June 2007. Writing a PhD thesis while working at one of the University of California (UC) managed DOE laboratories is a long established tradition at the University of California and I have always encouraged my students to consider doing this. For example, in 2000 one of my graduate students - Matthew Williams - finished his PhD thesis while working with Dr. Douglas Kothe at the Los Alamos National Laboratory (LANL). Matt is now a staff scientist in the Diagnostic Applications Group in the Applied Physics Division at LANL. Another one of my graduate students - Christopher Algieri - who was partially supported with funds from DE-FC02-01ER25473 wrote am MS Thesis that analyzed and extended work published by Dr. Phil Colella and his colleagues in 1998. Dr. Colella is the head of the Applied Numerical Algorithms Group (ANAG) in the National Energy Research Supercomputer Center at LBNL and is the lead PI for the APDEC ISIC which was comprised of several National Laboratory research groups and at least five University PI's at five different universities. Chris Algieri is now employed as a staff member in Dr. Bill Collins' research group at LBNL developing computational models for climate change research. Bill Collins was recently hired at LBNL to start and be the Head of the Climate Science Department in the Earth Sciences Division at LBNL. Prior to this he had been a Deputy Section Head at the National Center for Atmospheric Research in Colorado. My understanding is that Chris Algieri is the first person that Bill hired after coming to LBNL. The plan is that Chris Algieri will finish his PhD thesis while employed as a staff scientist in Bill's group. Both Sarah and Chris were supported in part with funds from DE-FC02-01ER25473. In Sarah's case she received support both while at U.C. Davis (UCD) taking classes and writing an MS thesis and during some of the time she was living in Berkeley, working at LBNL and finishing her PhD thesis. In Chris' case he was at U.C. Davis during the entire time he received support from DE-FC02-01ER25473. More specific details of their work are included in the report below. Finally my own research conducted under the auspices of DE-FC02-01ER25473 either involved direct collaboration with researchers at LBNL - Phil Colella and Peter Schwartz who is a member of Phil's Applied Numerical Algorithms Group - or was on problems that are closely related to research that has been and continues to be conducted by researchers at LBNL. Specific details of this work can be found below. Finally, I would like to note that the work conducted by my students and me under the auspices of this contract is closely related to work that I have performed with funding from my DOE MICS contract DE-FC02-03ER25579 'Development of High-Order Accurate Interface Tracking Algorithms and Improved Constitutive Models for Problems in Continuum Mechanics with Applications to Jetting' and with my CoPI on that grant Professor Greg Miller of the Department of Applied Science at UCD. A Hanford Safety Analysis and Risk Assessment Handbook (SARAH) was issued to standardized methodologies for development of safety analyses. A Microsoft Excel spreadsheet (RADIDOSE) was issued for the evaluation of radiological consequences for accident scenarios often postulated for Hanford. A standard Site Documented Safety Analysis (DSA) detailing the safety management programs was issued for use as a means of compliance with a majority of 3009 Standard chapters. An in-process review was developed between DOE and the Contractor to facilitate DOE approval and provide early course correction. As a result of setting expectations and providing safety analysis tools, the four Hanford Site waste management nuclear facilities were able to integrate into one Master Waste Management Documented Safety Analysis (WM-DSA).

    DOE set clear expectations on a cost-effective approach for achieving compliance with the Nuclear Safety Management requirements (20 CFR 830, Nuclear Safety Rule), which ensured long-term benefit to Hanford, via issuance of a nuclear safety strategy in February 2003. To facilitate implementation of these expectations, tools were developed to streamline and standardize safety analysis and safety document development with the goal of a shorter and more predictable DOE approval cycle. A Hanford Safety Analysis and Risk Assessment Handbook (SARAH) was approved to standardize methodologies for development of safety analyses. A Microsoft Excel spreadsheet (RADIDOSE) was approved for the evaluation of radiological consequences for accident scenarios often postulated at Hanford. Standard safety management program chapters were approved for use as a means of compliance with the programmatic chapters of DOE-STD-3009, ''Preparation Guide for U.S. Department of Energy Nonreactor Nuclear Facility Safety Analysis Reports''. An in-process review was developed between DOE and the Contractor to facilitate DOE approval and provide early course correction. The new Documented Safety Analysis (DSA) developed to address the operations of four facilities within the Solid Waste Operations Complex (SWOC) necessitated development of an Implementation Validation Review (IVR) process. The IVR process encompasses the following objectives: safety basis controls and requirements are adequately incorporated into appropriate facility documents and work instructions, facility personnel are knowledgeable of controls and requirements, and the DSA/TSR controls have been implemented. Based on DOE direction and safety analysis tools, four waste management nuclear facilities were integrated into one safety basis document. With successful completion of implementation of this safety document, lessons-learned from the in-process review, safety analysis tools and IVR process were documented for future action and consideration at other DOE sites.

  11. Intrinsic Uncertainties in Modeling Complex Systems.

    Models are built to understand and predict the behaviors of both natural and artificial systems. Because it is always necessary to abstract away aspects of any non-trivial system being modeled, we know models can potentially leave out important, even critical elements. This reality of the modeling enterprise forces us to consider the prospective impacts of those effects completely left out of a model - either intentionally or unconsidered. Insensitivity to new structure is an indication of diminishing returns. In this work, we represent a hypothetical unknown effect on a validated model as a finite perturba- tion whose amplitude is constrained within a control region. We find robustly that without further constraints, no meaningful bounds can be placed on the amplitude of a perturbation outside of the control region. Thus, forecasting into unsampled regions is a very risky proposition. We also present inherent difficulties with proper time discretization of models and representing in- herently discrete quantities. We point out potentially worrisome uncertainties, arising from math- ematical formulation alone, which modelers can inadvertently introduce into models of complex systems.     Advanced Test Reactor National Scientific User Facility (ATR NSUF) Monthly Report November 2014 Highlights Rory Kennedy and Sarah Robertson attended the American Nuclear Society Winter Meeting and Nuclear Technology Expo in Anaheim, California, Nov. 10-13. ATR NSUF exhibited at the technology expo where hundreds of meeting participants had an opportunity to learn more about ATR NSUF. Dr. Kennedy briefed the Nuclear Engineering Department Heads Organization (NEDHO) on the workings of the ATR NSUF. • Rory Kennedy, James Cole and Dan Ogden participated in a reactor instrumentation discussion with Jean-Francois Villard and Christopher Destouches of CEA and several members of the INL staff. • ATR NSUF received approval from the NE-20 office to start planning the annual Users Meeting. The meeting will be held at INL, June 22-25. • Mike Worley, director of the Office of Innovative Nuclear Research (NE-42), visited INL Nov. 4-5. Milestones Completed • Recommendations for the Summer Rapid Turnaround Experiment awards were submitted to DOE-HQ Nov. 12 (Level 2 milestone due Nov. 30). Major Accomplishments/Activities • The University of California, Santa Barbara 2 experiment was unloaded from the GE-2000 at HFEF. The experiment specimen packs will be removed and shipped to ORNL for PIE. • The Terrani experiment, one of three FY 2014 new awards, was completed utilizing the Advanced Photon Source MRCAT beamline. The experiment investigated the chemical state of Ag and Pd in SiC shell of irradiated TRISO particles via X-ray Absorption Fine Structure (XAFS) spectroscopy. Upcoming Meetings/Events • The ATR NSUF program review meeting will be held Dec. 9-10 at L’Enfant Plaza. In addition to NSUF staff and users, NE-4, NE-5 and NE-7 representatives will attend the meeting. Awarded Research Projects Boise State University Rapid Turnaround Experiments (14-485 and 14-486) Nanoindentation and TEM work on the T91, HT9, HCM12A and 9Cr ODS specimens has been completed at CAES by Boise State PI Janelle Wharry and Cory Dolph. PI Corey Dolph returned in early November to complete their research by performing nanoindentation on unirradiated specimens that will be used as a baseline for their research.

Craig Venter Institute In recent years, a range of genetic engineering techniques referred to as synthetic biology has significantly expanded the tool kit available to scientists and engineers, providing them with far greater capabilities to engineer organisms than previous techniques allowed. The field of synthetic biology includes the relatively new ability to synthesize long pieces of DNA from chemicals, as well as improved methods for genetic manipulation and design of genetic pathways to achieve more precise control of biological systems. These advances will help usher in a new generation of genetically engineered microbes, plants, and animals. The JCVI Policy Center team, along with researchers at the University of Virginia and EMBO, examined how well the current U.S. regulatory system for genetically engineered products will handle the near-term introduction of organisms engineered using synthetic biology. In particular, the focus was on those organisms intended to be used or grown directly in the environment, outside of a contained facility. The study concludes that the U.S. regulatory agencies have adequate legal authority to address most, but not all, potential environmental, health and safety concerns posed by these organisms. Such near-term products are likely to represent incremental changes rather than a marked departure from previous genetically engineered organisms. However, the study also identified two key challenges for the regulatory system, which are detailed in the report. First, USDAs authority over genetically engineered plants depends on the use of an older engineering technique that is no longer necessary for many applications. The shift to synthetic biology and other newer genetic engineering techniques will leave many engineered plants without any pre-market regulatory review. Second, the number and diversity of engineered microbes for commercial use will increase in the near future, challenging EPAs resources, expertise, and perhaps authority to regulate them. For each of these challenges, the report sets out a series of options, including an analysis of the advantages and disadvantages of each option from a variety of perspectives, for policy makers to consider. Policy responses will depend on the trade-offs chosen among competing considerations. This report, funded by the Department of Energy with additional funds from the Alfred P. Sloan Foundation, is the result of a two-year process that included interviews, commissioned background papers, discussions, and two workshops that sought input from a wide range of experts, including U.S. federal agency regulators, legal and science policy experts, representatives from the biotechnology industry, and non-governmental organizations.     Several MPACT BCPs were executed in February, reflecting the shift in MPACT priorities directed late last year. Work continued on the FY2014 IPL, also bringing it in line with the new priorities. Preparations were made for the March MPACT Working Group meeting, in conjunction with Savannah River which is hosting the meeting. Steps were taken to initiate a new project with the World Institute for Nuclear Security, including discussions with WINS staff and preliminary work on the required procurement documentation. Several hardware issues were worked through. The newest detector array is working at LANL. A thorough analysis of previously collected Pu sample data using recently developed analysis code with improved spectral energy calibrations was completed. We now have a significantly better understanding of measurement uncertainties. Post-test analyses of the salt and sensor material for the first sensor test are almost complete. Sensor testing with different arrangements will continue and will be oriented based on post-test analysis of the first sensor test. Sensor materials for the next couple of tests are being fabricated. Materials with different annealing temperatures are being prepared for analysis. Fast Neutron Imaging to Quantify Nuclear Materials - The imager detectors repairs are complete and work with the imager is under way. The milestone requiring a report on LANSCE experiments was completed and submitted. Analysis of previous experiments and comparisons to simulations is near complete. Results are being compared with previous LANSCE-LSDS and RPI results. Additional data library (TENDL) is also being checked to see whether there are differences in the simulation results. The mid-year MIP Monitor project accomplishments and progress was presented at the MPACT meeting held in March at SRNL. Discussions around the meeting included inquiries into the feasibility of collecting process measurement data at H-Canyon, and it was explored further after the meeting. Kenneth Dayman, the graduate student from University of Texas, completed an initial draft of his master's thesis. His research will contribute to the multivariate classifier currently under development. Sarah Bender, the graduate student from Pennsylvania State University, presented her work on a poster and in a conference paper at the MARC IX meeting. A mass balance flowsheet for the fast reactor fuel was completed and a model simulation is scheduled to begin construction next month. The development of a mass balance flowsheet for light water reactor fuel will predict the behavior of the separation process using mathematical functions. The completed flowsheet will be utilized as the basis for constructing the model simulation for the electrochemical separations. Comments and review of the model from the MPACT Working Group meeting have been used to evaluate updates to the EChem model. A preliminary physical security layout has been developed in ATLAS. Thermal stability tests for high temperature microfluidic interconnections were completed on all compounds tested for bonding strength. An interconnection strategy was determined based on these results that we expect will allow for operation at 400C in the first generation of sampling systems. Design of the sampling system using the chosen interconnections was initiated, with handoff to an external foundry for fabrication based on ANL specified process conditions expected by the middle of the month. Monte Carlo simulations of the sampling system were conducted under conditions of realistic sampling size distributions, electrorefiner inhomogeneity distributions, and detector efficiencies. These simulations were used to establish a baseline limit of detection for system operation, assuming an on-line separation step is conducted before detection. Sensor for measuring density and depth of molten electrolyte - The procurement effort continued. 80% of the components ordered to assemble the double bubbler have arrived at the INL.     The Synthetic Biology conference series (SBx.0) is the preeminent academic meeting in synthetic biology. Organized by the BioBricks Foundation, the SBx.0 conference series brings together leading researchers, students, industry executives, and policy makers from around the world to share, consider, debate, and plan efforts to make biology easier to engineer. Historically held every two years, the SBx.0 conferences are held in alternating locations in the United States, Europe, and Asia to encourage global participation and collaboration so that the ramifications of synthetic biology research and development are most likely to be safe ethical, and beneficial. On 9-11 July 2013, the 6th installment of the synthetic biology conference series (SB6.0) was held on the campus of Imperial College London (http://sb6.biobricks.org). The SB6.0 conference was attended by over 700 people, and many more were able to participate via video digital conference (http://sb6.biobricks.org/digital-conference/). Over the course of three days, the SB6.0 conference agenda included plenary sessions, workshops, and poster presentations covering topics ranging from the infrastructure needs arising when Systematic Engineering Meets Biological Complexity and design-led considerations for Connecting People and Technologies to discussions on Engineering Biology for New Materials, Assessing Risk and Managing Biocontainment, and New Directions for Energy and Sustainability. The $10,150 grant awarded by the U.S. Department of Energy (DE-SC0010233) to the BioBricks Foundation was used to provide partial reimbursement for the travel expenses of leading researchers from the United States to speak at the SB6.0 conference. A total of $9,450 was used to reimburse U.S. speakers for actual expenses related to the SB6.0 conference, including airfare (economy or coach only), ground transportation, hotel, and registration fees. In addition, $700 of the grant was used to offset direct administrative costs associated with selecting speakers (preparing announcements, evaluating abstract submissions) and handling travel arrangements. Leading U.S. researchers selected to speak at the SB6.0 conference included: Adam Arkin, Ph.D. Division Director of the Physical Biosciences Division at the Lawrence Berkeley National Laboratory and Professor in the Department of Bioengineering at UC Berkeley Jay Keasling, Ph.D. Professor in the Department of Bioengineering at Berkeley, Senior Faculty Scientist and Associate Laboratory Director of the Lawrence Berkeley National Laboratory, and Chief Executive Officer of the Joint BioEnergy Institute.
