    We previously characterized the G60A mutant of Ras and showed that the switch regions of the GTP-bound but not the GDP-bound form of this mutant adopt an 'open conformation' similar to that seen in nucleotide-free Ras. Here, we mutate Lys147 of the conserved {sup 145}SAK{sup 147} motif in the G60A background and characterize the resulting double mutant (DM). We show that RasDM is the first structure of a Ras protein with identical GDP- and GTP-bound structures. Both structures adopt the open conformation of the active form of RasG60A. The increase in the accessible surface area of the nucleotide is consistent with a 4-fold increase in its dissociation rate. Stopped-flow experiments show no major difference in the two-step kinetics of association of GDP or GTP with the wild type, G60A, or RasDM. Addition of Sos fails to accelerate nucleotide exchange. Overexpression of the G60A or double mutant of Ras in COS-1 cells fails to activate Erk and shows a strong dominant negative effect. Our data suggest that flexibility at position 60 is required for proper Sos-catalyzed nucleotide exchange and that structural information is somehow shared among the switch regions and the different nucleotide binding motifs.

    Designated as the first of seven National Environmental Research Parks (NERPs) by the Atomic Energy Commission (now the Department of Energy), the Savannah River Site (SRS) is an important ecological component of the Southeastern Mixed Forest Ecoregion located along the Savannah River south of Aiken, South Carolina. Integral to the Savannah River Site NERP are the DOE Research Set-Aside Areas. Scattered across the SRS, these thirty tracts of land have been set aside for ecological research and are protected from public access and most routine Site maintenance and forest management activities. Ranging in size from 8.5 acres (3.44 ha) to 7,364 acres (2,980 ha), the thirty Set-Aside Areas total 14,005 acres (5,668 ha) and comprise approximately 7% of the Site`s total area. This system of Set-Aside Areas originally was established to represent the major plant communities and habitat types indigenous to the SRS (old-fields, sandhills, upland hardwood, mixed pine/hardwood, bottomland forests, swamp forests, Carolina bays, and fresh water streams and impoundments), as well as to preserve habitats for endangered, threatened, or rare plant and animal populations. Many long-term ecological studies are conducted in the Set-Asides, which also serve as control areas in evaluations of the potential impacts of SRS operations on other regions of the Site. The purpose of this document is to give an historical account of the SRS Set-Aside Program and to provide a descriptive profile of each of the Set-Aside Areas. These descriptions include a narrative for each Area, information on the plant communities and soil types found there, lists of sensitive plants and animals documented from each Area, an account of the ecological research conducted in each Area, locator and resource composition maps, and a list of Site-Use permits and publications associated with each Set-Aside.

The Energy Technology Engineering Center (ETEC), a government-owned, company-operated test facility, was located in Area IV.     Surficial geologic studies near the Area 3 Radioactive Waste Management Site (RWMS) were conducted as part of a site characterization program. Studies included evaluation of the potential for future volcanism and Area 3 fault activity that could impact waste disposal operations at the Area 3 RWMS. Future volcanic activity could lead to disruption of the Area 3 RWMS. Local and regional studies of volcanic risk indicate that major changes in regional volcanic activity within the next 1,000 years are not likely. Mapped basalts of Paiute Ridge, Nye Canyon, and nearby Scarp Canyon are Miocene in age. There is a lack of evidence for post-Miocene volcanism in the subsurface of Yucca Flat, and the hazard of basaltic volcanism at the Area 3 RWMS, within the 1,000-year regulatory period, is very low and not a forseeable future event. Studies included a literature review and data analysis to evaluate unclassified published and unpublished information regarding the Area 3 and East Branch Area 3 faults mapped in Area 3 and southern Area 7. Two trenches were excavated along the Area 3 fault to search for evidence of near-surface movement prior to nuclear testing. Allostratigraphic units and fractures were mapped in Trenches ST02 and ST03. The Area 3 fault is a plane of weakness that has undergone strain resulting from stress imposed by natural events and underground nuclear testing. No major vertical displacement on the Area 3 fault since the Early Holocene, and probably since the Middle Pleistocene, can be demonstrated. The lack of major displacement within this time frame and minimal vertical extent of minor fractures suggest that waste disposal operations at the Area 3 RWMS will not be impacted substantially by the Area 3 fault, within the regulatory compliance period. A geomorphic surface map of Yucca Flat utilizes the recent geomorphology and soil characterization work done in adjacent northern Frenchman Flat.     This Performance Assessment for the Savannah River Site E-Area Low-Level Waste Facility was prepared to meet requirements of Chapter IV of the Department of Energy Order 435.1-1. The Order specifies that a Performance Assessment should provide reasonable assurance that a low-level waste disposal facility will comply with the performance objectives of the Order. The Order also requires assessments of impacts to water resources and to hypothetical inadvertent intruders for purposes of establishing limits on radionuclides that may be disposed near-surface. According to the Order, calculations of potential doses and releases from the facility should address a 1,000-year period after facility closure. The point of compliance for the performance measures relevant to the all pathways and air pathway performance objective, as well as to the impact on water resources assessment requirement, must correspond to the point of highest projected dose or concentration beyond a 100-m buffer zone surrounding the disposed waste following the assumed end of active institutional controls 100 years after facility closure. During the operational and institutional control periods, the point of compliance for the all pathways and air pathway performance measures is the SRS boundary. However, for the water resources impact assessment, the point of compliance remains the point of highest projected dose or concentration beyond a 100-m buffer zone surrounding the disposed waste during the operational and institutional control periods. For performance measures relevant to radon and inadvertent intruders, the points of compliance are the disposal facility surface for all time periods and the disposal facility after the assumed loss of active institutional controls 100 years after facility closure, respectively.     The crystal structures of the eubacterial translation initiation factor 2 in apo form and with bound GDP and GTP reveal conformational changes upon nucleotide binding and hydrolysis, notably of the catalytically important histidine in the switch II region. Translation initiation factor 2 (IF2) is involved in the early steps of bacterial protein synthesis. It promotes the stabilization of the initiator tRNA on the 30S initiation complex (IC) and triggers GTP hydrolysis upon ribosomal subunit joining. While the structure of an archaeal homologue (a/eIF5B) is known, there are significant sequence and functional differences in eubacterial IF2, while the trimeric eukaryotic IF2 is completely unrelated. Here, the crystal structure of the apo IF2 protein core from Thermus thermophilus has been determined by MAD phasing and the structures of GTP and GDP complexes were also obtained. The IF2GTP complex was trapped by soaking with GTP in the cryoprotectant. The structures revealed conformational changes of the protein upon nucleotide binding, in particular in the P-loop region, which extend to the functionally relevant switch II region. The latter carries a catalytically important and conserved histidine residue which is observed in different conformations in the GTP and GDP complexes. Overall, this work provides the first crystal structure of a eubacterial IF2 and suggests that activation of GTP hydrolysis may occur by a conformational repositioning of the histidine residue.

    In 1989 the Bonneville Power Administration (BPA) and the Western Area Power Administration (WAPA) joined the US Department of Energy (DOE) in an assessment of longer-term research and development needs for future electric power system operation. The effort produced a progressively sharper vision of a future power system in which enhanced control and operation are the primary means for serving new customer demands, in an environment where increased competition, a wider range of services and vendors, and much narrower operating margins all contribute to increased system efficiencies and capacity. Technology and infrastructure for real time access to wide area dynamic information were identified as critical path elements in realizing that vision. In 1995 the DOE accordingly launched the Wide Area Measurement System (WAMS) Project jointly with the two Power Marketing Administrations (PMAs) to address these issues in a practical operating environment--the western North America power system. The Project draws upon many years of PMA effort and related collaboration among the western utilities, plus an expanding infrastructure that includes regionally involved contractors, universities, and National Laboratories plus linkages to the Electric Power Research Institute (EPRI). The WAMS project also brings added focus and resources to the evolving Western System Dynamic Information Network, or WesDINet. This is a collective response of the Western Systems Coordinating Council (WSCC) member utilities to their shared needs for direct information about power system characteristics, model fidelity, and operational performance. The WAMS project is a key source of the technology and backbone communications needed to make WesDINet a well integrated, cost effective enterprise network demonstrating the role of dynamic information technology in the emerging utility environment.

  16. DOE feasibility report on Lake Calumet area refuse-to-energy facility

    Site analyses and literature reviews were conducted to determine the feasibility of building an energy-producing municipal waste incinerator at Calumet Lake, Illinois. The amount of burnable waste produced within 5 and 10 miles of the near-Chicago site, the composition and heating value of this solid waste, and the air pollution impacts of waste incineration were determined, and the economic value of recovered material or of steam and electricity produced at the plant are discussed. It is concluded that there is sufficient refuse in the area to support a refuse processing center, that increasng landfill costs make such a center economically attractive, and that the Btu content of the refuse is adequate to produce steam for heat and power use. Replacing existing oil-fired power plants with this facility would result in an 88% reduction in current pollutant emission levels. There is a ready market for steam that could be produced. It is recommended that steps be taken to implement the establishment of the proposed waste processing center. (LCL)

  17. The structure of YqeH: An AtNOS1/AtNOA1 ortholog that couples GTP hydrolysis to molecular recognition

    AtNOS1/AtNOA1 was identified as a nitric oxide-generating enzyme in plants, but that function has recently been questioned. To resolve issues surrounding AtNOA1 activity, we report the biochemical properties and a 2.36 {angstrom} resolution crystal structure of a bacterial AtNOA1 ortholog (YqeH). Geobacillus YqeH fused to a putative AtNOA1 leader peptide complements growth and morphological defects of Atnoa1 mutant plants. YqeH does not synthesize nitric oxide from L-arginine but rather hydrolyzes GTP. The YqeH structure reveals a circularly permuted GTPase domain and an unusual C-terminal {beta}-domain. A small N-terminal domain, disordered in the structure, binds zinc. Structural homology among the C-terminal domain, the RNA-binding regulator TRAP, and the hypoxia factor pVHL define a recognition module for peptides and nucleic acids. TRAP residues important for RNA binding are conserved by the YqeH C-terminal domain, whose positioning is coupled to GTP hydrolysis.     Rat sarcoma (Ras) GTPases regulate cell proliferation and survival through effector pathways including Raf-MAPK, and are the most frequently mutated genes in human cancer. Although it is well established that Ras activity requires binding to both GTP and the membrane, details of how Ras operates on the cell membrane to activate its effectors remain elusive. Efforts to target mutant Ras in human cancers to therapeutic benefit have also been largely unsuccessful. Here we show that Ras-GTP forms dimers to activate MAPK. We used quantitative photoactivated localization microscopy (PALM) to analyze the nanoscale spatial organization of PAmCherry1-tagged KRas 4B (hereafter referred to KRas) on the cell membrane under various signaling conditions. We found that at endogenous expression levels KRas forms dimers, and KRasG12D, a mutant that constitutively binds GTP, activates MAPK. Overexpression of KRas leads to formation of higher order Ras nanoclusters. Conversely, at lower expression levels, KRasG12D is monomeric and activates MAPK only when artificially dimerized. Moreover, dimerization and signaling of KRas are both dependent on an intact CAAX (C, cysteine; A, aliphatic; X, any amino acid) motif that is also known to mediate membrane localization. These results reveal a new, dimerization-dependent signaling mechanism of Ras, and suggest Ras dimers as a potential therapeutic target in mutant Ras-driven tumors.

    Environmental assessments and remediation activities are being conducted by the U.S. Department of Energy (DOE) at the Paducah Gaseous Diffusion Plant (PGDP), Paducah, Kentucky. The Oak Ridge Institute for Science and Education (ORISE), a DOE prime contractor, was contracted by the DOE Portsmouth/Paducah Project Office (DOE-PPPO) to conduct radiation dose modeling analyses and derive single radionuclide soil guidelines (soil guidelines) in support of the derivation of Authorized Limits (ALs) for 'DOE-Owned Property Outside the Limited Area' ('Property') at the PGDP. The ORISE evaluation specifically included the area identified by DOE restricted area postings (public use access restrictions) and areas licensed by DOE to the West Kentucky Wildlife Management Area (WKWMA). The licensed areas are available without restriction to the general public for a variety of (primarily) recreational uses. Relevant receptors impacting current and reasonably anticipated future use activities were evaluated. In support of soil guideline derivation, a Conceptual Site Model (CSM) was developed. The CSM listed radiation and contamination sources, release mechanisms, transport media, representative exposure pathways from residual radioactivity, and a total of three receptors (under present and future use scenarios). Plausible receptors included a Resident Farmer, Recreational User, and Wildlife Worker. single radionuclide soil guidelines (outputs specified by the software modeling code) were generated for three receptors and thirteen targeted radionuclides. These soil guidelines were based on satisfying the project dose constraints. For comparison, soil guidelines applicable to the basic radiation public dose limit of 100 mrem/yr were generated. Single radionuclide soil guidelines from the most limiting (restrictive) receptor based on a target dose constraint of 25 mrem/yr were then rounded and identified as the derived soil guidelines.     Insulin increases glucose transport in fat and muscle cells by stimulating the exocytosis of specialized vesicles containing the glucose transporter GLUT4. This process, which is referred to as GLUT4 translocation, increases the amount of GLUT4 at the cell surface. Previous studies have provided evidence that insulin signaling increases the amount of Rab10-GTP in the GLUT4 vesicles and that GLUT4 translocation requires the exocyst, a complex that functions in the tethering of vesicles to the plasma membrane, leading to exocytosis. In the present study we show that Rab10 in its GTP form binds to Exoc6 and Exoc6b, which are the two highly homologous isotypes of an exocyst subunit, that both isotypes are found in 3T3-L1 adipocytes, and that knockdown of Exoc6, Exoc6b, or both inhibits GLUT4 translocation in 3T3-L1 adipocytes. These results suggest that the association of Rab10-GTP with Exoc6/6b is a molecular link between insulin signaling and the exocytic machinery in GLUT4 translocation. - Highlights: • Insulin stimulates the fusion of vesicles containing GLUT4 with the plasma membrane. • This requires vesicular Rab10-GTP and the exocyst plasma membrane tethering complex. • We find that Rab10-GTP associates with the Exoc6 subunit of the exocyst. • We find that knockdown of Exoc6 inhibits fusion of GLUT4 vesicles with the membrane. • The interaction of Rab10-GTP with Exoc6 potentially links signaling to exocytosis.

    Eukaryotic and archaeal translation initiation factors 2, heterotrimers that consist of {alpha}-, {beta}-, and {gamma}-subunits, deliver methionylated initiator tRNA to a small ribosomal subunit in a manner that depends on GTP. To evaluate correlation of the function and association of the subunits, we used isothermal titration calorimetry to analyze the thermodynamics of the interactions between the {alpha}- and {gamma}-subunits in the presence or absence of a nonhydrolyzable GTP analog or GDP. The {alpha}-subunits bound to the {gamma}-subunit with large heat capacity change ({delta}C{sub p}) values. The {delta}H and {delta}C{sub p} values for the interaction between the {alpha}- and {gamma}-subunits varied in the presence of the GTP analog but not in the presence of GDP. These results suggest that the binding of both the {alpha}-subunit and GTP changes the conformation of the switch region of the {gamma}-subunit and increases the affinity of the {gamma}-subunit for tRNA.

Integration with other DOE organizations and programs would assure that the enforcement process properly considers the actual or potential safety significance of a violation when determining an appropriate enforcement sanction. Achieving a proactive contractor compliance assurance rather than a heavy enforcement hand, will require a foundation of cooperation and teamwork across DOE organizations.     Molecular traffic between the nucleus and the cytoplasm is regulated by the nuclear pore complex (NPC), which acts as a highly selective channel perforating the nuclear envelope in eukaryotic cells. The human immunodeficiency virus (HIV) exploits the nucleocytoplasmic pathway to export its RNA transcripts across the NPC to the cytoplasm. Despite extensive study on the HIV life cycle and the many drugs developed to target this cycle, no current drugs have been successful in targeting the critical process of viral nuclear export, even though HIV’s reliance on a single host protein, CRM1, to export its unspliced and partially spliced RNAmore » transcripts makes it a tempting target. Due to recent findings implicating a DEAD-box helicase, DDX3, in HIV replication and a member of the export complex, it has become an appealing target for anti-HIV drug inhibition. In the present research, we have applied a hybrid computational protocol to analyze protein-protein interactions in the HIV mRNA export cycle. This method is based on molecular docking followed by molecular dynamics simulation and accompanied by approximate free energy calculation (MM/GBSA), computational alanine scanning, clustering, and evolutionary analysis. We highlight here some of the most likely binding modes and interfacial residues between DDX3 and CRM1 both in the absence and presence of RanGTP. This work shows that although DDX3 can bind to free CRM1, addition of RanGTP leads to more concentrated distribution of binding modes and stronger binding between CRM1 and RanGTP.« less

    The Corrective Action Investigation Plan for Corrective Action Unit 263, the Area 25 Building 4839 Leachfield, has been developed in accordance with the Federal Facility Agreement and Consent Order that was agreed to by the US Department of Energy, Nevada Operations Office; the Nevada Division of Environmental Protection; and the US Department of Defense. Corrective Action Unit 263 is comprised of the Corrective Action Site 25-05-04 sanitary leachfield and associated collection system. This Corrective Action Investigation Plan is used in combination with the Work Plan for Leachfield Corrective Action Units: Nevada Test Site and Tonopah Test Range, Nevada (DOE/NV, 1998d). The Leachfield Work Plan was developed to streamline investigations at Leachfield Corrective Action Units by incorporating management, technical, quality assurance, health and safety, public involvement, field sampling, and waste management information common to a set of Corrective Action Units with similar site histories and characteristics into a single document that can be referenced. This Corrective Action Investigation Plan provides investigative details specific to Corrective Action Unit 263. Corrective Action Unit 263 is located southwest of Building 4839, in the Central Propellant Storage Area. Operations in Building 4839 from 1968 to 1996 resulted in effluent releases to the leachfield and associated collection system. In general, effluent released to the leachfield consisted of sanitary wastewater from a toilet, urinal, lavatory, and drinking fountain located within Building 4839. The subsurface soils in the vicinity of the collection system and leachfield may have been impacted by effluent containing contaminants of potential concern generated by support activities associated with the Building 4839 operations.

    The US Department of Enregy (DOE) Subsurface Contaminants Focus Area is developing technologies to address environmental problems associated with hazardous and radioactive contaminants in soil and groundwater that exist throughout the DOE complex, including radionuclides, heavy metals; and dense non-aqueous phase liquids (DNAPLs). More than 5,700 known DOE groundwater plumes have contaminated over 600 billion gallons of water and 200 million cubic meters of soil. Migration of these plumes threatens local and regional water sources, and in some cases has already adversely impacted off-site rsources. In addition, the Subsurface Contaminants Focus Area is responsible for supplying technologies for the remediation of numerous landfills at DOE facilities. These landfills are estimated to contain over 3 million cubic meters of radioactive and hazardous buried Technology developed within this specialty area will provide efective methods to contain contaminant plumes and new or alternative technologies for development of in situ technologies to minimize waste disposal costs and potential worker exposure by treating plumes in place. While addressing contaminant plumes emanating from DOE landfills, the Subsurface Contaminants Focus Area is also working to develop new or alternative technologies for the in situ stabilization, and nonintrusive characterization of these disposal sites.

    NREL conducted an annual program risk analysis on behalf of the U.S. Department of Energy Geothermal Technologies Program (GTP). NREL implemented a probabilistic risk analysis of GTP-sponsored research, development, and demonstration (RD&D) work, primarily for enhanced geothermal systems (EGS). The analysis examined estimates of improvement potential derived from program RD&D work for two types of technology performance metric (TPM): EGS-enabling technologies potential and EGS cost improvement potential. Four risk teams (exploration, wells/pumps/tools, reservoir engineering, and power conversion) comprised of industry experts, DOE laboratory researchers, academic researchers, and laboratory subcontractors estimated the RD&D impacts and TPM-improvement probability distributions. The assessment employed a risk analysis spreadsheet add-in that uses Monte Carlo simulation to drive the Geothermal Electric Technology Evaluation Model (GETEM). The GETEM-based risk analysis used baseline data from the experts' discussion of multiple reports and data sources. Risk results are expressed in terms of each metric's units and/or the program's top-level metric: levelized costs of electricity (LCOE). Results--both qualitative comments and quantitative improvement potential--are thorough and cohesive in three of the four expert groups. This conference paper summarizes the industry's current thinking on various metrics and potential for research improvement in geothermal technologies.

    To ensure research and development programs focus on the most pressing environmental restoration and waste management problems at the U.S. Department of Energy (DOE), the Assistant Secretary for the Office of Environmental Management (EM) established a working group in August 1993 to implement a new approach to research and technology development. As part of this new approach, EM developed a management structure and principles that led to the creation of specific Focus Areas. These organizations were designed to focus the scientific and technical talent throughout DOE and the national scientific community on the major environmental restoration and waste management problems facing DOE. The Focus Area approach provides the framework for intersite cooperation and leveraging of resources on common problems. After the original establishment of five major Focus Areas within the Office of Technology Development (EM-50, now called the Office of Science and Technology), the Nuclear Materials Stabilization Task Group (EM-66) followed the structure already in place in EM-50 and chartered the Plutonium Focus Area (PFA). The following information outlines the scope and mission of the EM, EM-60, and EM-66 organizations as related to the PFA organizational structure.
