Replication, Variation and Normalization in Microarray Experiments

Abstract
Issues in the design and analysis of microarray experiments can be illuminated by
statistical modeling. In this paper, a linear mixed model is used to determine the
implications of replication of various types including technical and biological replication,
dye-swapping and sample pooling, and of analysis tools such as centering and
normalization. The discussion applies to both 2-color and 1-color systems such as
Affymetrix@ arrays.
